    One of the main requirements of the current animal welfare legislation in Europe is to prove the necessity of performing a given experiment with animals. Thus, a study using animals should not proceed, if another scientifically reliable method is available to obtain the desired results that either avoids animal experiments altogether, minimises pain and suffering of animals or reduces the number of animals needed. Scientists are legally required to search the literature and other relevant sources for alternatives prior to any experimental study with animals. Access to information has become much easier since the introduction of the Internet as a standard tool. Today, a variety of online sources is available, e.g. web-based bibliographic databases and specialised web sites providing details about alternatives to animal studies. However, scientists still need to determine the most appropriate searching strategies, depending on the objectives of the relevant web sites and their own line of research. A critical discussion of this issue takes into account the objectives of both the information providers and the information retrieval systems. PMID:23581139

  4. SpBase: the sea urchin genome database and web site

    SpBase is a system of databases focused on the genomic information from sea urchins and related echinoderms. It is exposed to the public through a web site served with open source software (http://spbase.org/). The enterprise was undertaken to provide an easily used collection of information to directly support experimental work on these useful research models in cell and developmental biology. The information served from the databases emerges from the draft genomic sequence of the purple sea urchin, Strongylocentrotus purpuratus and includes sequence data and genomic resource descriptions for other members of the echinoderm clade which in total span 540 million years of evolutionary time. This version of the system contains two assemblies of the purple sea urchin genome, associated expressed sequences, gene annotations and accessory resources. Search mechanisms for the sequences and the gene annotations are provided. Because the system is maintained along with the Sea Urchin Genome resource, a database of sequenced clones is also provided.     Based on the vectorization of the 55-volume book series the Quarry Inventories of the Czechoslovak Republic/Czechoslovak Socialist Republic, published in the years 1932-1961, a new comprehensive database was built comprising 9958 surface mining sites of raw materials, which were active in the first half of the 20th century. The mapped area covers 40.9 % of the territory of the Czech Republic. For the purposes of visualization, a map application, the Quarry Inventories Online, was created that enables the data visualization.

    The paper describes a new website called SISMA, i.e. Site of Italian Strong Motion Accelerograms, which is an Internet portal intended to provide natural records for use in engineering applications for dynamic analyses of structural and geotechnical systems. SISMA contains 247 three-component corrected motions recorded at 101 stations from 89 earthquakes that occurred in Italy in the period 1972-2002. The database of strong motion accelerograms was developed in the framework of a joint project between Sapienza University of Rome and University of California at Los Angeles (USA) and is described elsewhere. Acceleration histories and pseudo-acceleration response spectra (5% damping) are available for download from the website. Recordings can be located using simple search parameters related to seismic source and the recording station (e.g., magnitude, V{sub s30}, etc) as well as ground motion characteristics (e.g. peak ground acceleration, peak ground velocity, peak ground displacement, Arias intensity, etc.)

    This summer I assisted the RPT Program Office in developing a design plan to update their existing website to current NASA web standards. The finished website is intended for the general public, specifically potential customers interested in learning about NASA's chemical rocket test facility capabilities and test assignment process. The goal of the website is to give the public insight about the purpose and function of the RPT Program. Working on this project gave me the opportunity to learn skills necessary for effective project management. The RPT Program Office manages numerous facilities so they are required to travel often to other sites for meetings throughout the year. Maneuvering around the travel schedule of the office and the workload priority of the IT Department proved to be quite the challenge. I overcame the travel schedule of the office by frequently communicating and checking in with my mentor via email and telephone.

    Approximately three years ago, the Agency's lead center for the human elements of spaceflight (the Johnson Space Center), along with the National Biomedical Research Institute (NSBRI) (which has the lead role in developing countermeasures) initiated an activity to identify the most critical risks confronting extended human spaceflight. Two salient factors influenced this activity: first, what information is needed to enable a "go/no go" decision to embark on extended human spaceflight missions; and second, what knowledge and capabilities are needed to address known and potential health, safety and performance risks associated with such missions. A unique approach was used to first define and assess those risks, and then to prioritize them. This activity was called the Critical Path Roadmap (CPR) and it represents an opportunity to develop and implement a focused and evolving program of research and technology designed from a "risk reduction" perspective to prevent or minimize the risks to humans exposed to the space environment. The Critical Path Roadmap provides the foundation needed to ensure that human spaceflight, now and in the future, is as safe, productive and healthy as possible (within the constraints imposed on any particular mission) regardless of mission duration or destination. As a tool, the Critical Path Roadmap enables the decisionmaker to select from among the demonstrated or potential risks those that are to be mitigated, and the completeness of that mitigation. The primary audience for the CPR Web Site is the members of the scientific community who are interested in the research and technology efforts required for ensuring safe and productive human spaceflight. They may already be informed about the various space life sciences research programs or they may be newcomers.     This reports on a project to extend the capabilities of a Virtual Research Center (VRC) for NASA's Advanced Concepts Office. The work was performed as part of NASA's 1995 Summer Faculty Fellowship program and involved the development of a prototype component of the VRC - a database system that provides data creation and access services within a room of the VRC. In support of VRC development, NASA has assembled a laboratory containing the variety of equipment expected to be used by scientists within the VRC. This laboratory consists of the major hardware platforms, SUN, Intel, and Motorola processors and their most common operating systems UNIX, Windows NT, Windows for Workgroups, and Macintosh. The SPARC 20 runs SUN Solaris 2.4, an Intel Pentium runs Windows NT and is installed on a different network from the other machines in the laboratory, a Pentium PC runs Windows for Workgroups, two Intel 386 machines run Windows 3.1, and finally, a PowerMacintosh and a Macintosh IIsi run MacOS.

    The AthaMap database generates a map of cis-regulatory elements for the Arabidopsis thaliana genome. AthaMap contains more than 7.4 x 10(6) putative binding sites for 36 transcription factors (TFs) from 16 different TF families. A newly implemented functionality allows the display of subsets of higher conserved transcription factor binding sites (TFBSs). Furthermore, a web tool was developed that permits a user-defined search for co-localizing cis-regulatory elements. The user can specify individually the level of conservation for each TFBS and a spacer range between them. This web tool was employed for the identification of co-localizing sites of known interacting TFs and TFs containing two DNA-binding domains. More than 1.8 x 10(5) combinatorial elements were annotated in the AthaMap database. These elements can also be used to identify more complex co-localizing elements consisting of up to four TFBSs. The AthaMap database and the connected web tools are a valuable resource for the analysis and the prediction of gene expression regulation at http://www.athamap.de. PMID:15980498

The current version, version 2.00, contains 700 computational and 75 experimental spectra compared, respectively, with 583 and 60 in the initial release. The spectra span the 2.5-4000 μm (4000-2.5 cm{sup -1}) range. New tools are available on the site that allow one to analyze spectra in the database and compare them with imported astronomical spectra as well as a suite of IDL object classes (a collection of programs utilizing IDL's object-oriented programming capabilities) that permit offline analysis called the AmesPAHdbIDLSuite. Most noteworthy among the additions are the extension of the computational spectroscopic database to include a number of significantly larger polycyclic aromatic hydrocarbons (PAHs), the ability to visualize the molecular atomic motions corresponding to each vibrational mode, and a new tool that allows one to perform a non-negative least-squares fit of an imported astronomical spectrum with PAH spectra in the computational database. Finally, a methodology is described in the Appendix, and implemented using the AmesPAHdbIDLSuite, that allows the user to enforce charge balance during the fitting procedure.

    In 1998, 22 million individuals reported surfing the web for medical information, and this number will increase to over 30 million by 2000. Fifteen of the highest volume medical web sites are described in this paper. Sponsorship and/or ownership of the fifteen sites varied. The government sponsors one, and some are the products of well-known educational institutions. One site is supported by a consumer health organization, and the American Medical Association was in the top 15. However, the most common owners are commercial, for-profit businesses. Attributes of the ideal site were categorized, and include a robust privacy and disclosure statement with an emphasis on education and an appropriate role for advertising. The covering of Complementary and Alternative Medicine (CAM) should be in a balanced and unbiased manner. There has to be an emphasis on knowledge based evidence as opposed to testimonials, and sources should be timely and reviewed. Bibliographies of authors need to be available. Hyperlinking to other web resources is valuable, as even the largest of sites cannot come close to covering all of medicine. PMID:10687272

    The Access To Space (ATS) Group at NASA's Goddard Space Flight Center (GSFC) supports the science and technology community at GSFC by facilitating frequent and affordable opportunities for access to space. Through partnerships established with access mode suppliers, the ATS Group has developed an interactive Mission Design web site. The ATS web site provides both the information and the tools necessary to assist mission planners in selecting and planning their ride to space. This includes the evaluation of single payloads vs. ride-sharing opportunities to reduce the cost of access to space. Features of this site include the following: (1) Mission Database. Our mission database contains a listing of missions ranging from proposed missions to manifested. Missions can be entered by our user community through data input tools. Data is then accessed by users through various search engines: orbit parameters, ride-share opportunities, spacecraft parameters, other mission notes, launch vehicle, and contact information. (2) Launch Vehicle Toolboxes. The launch vehicle toolboxes provide the user a full range of information on vehicle classes and individual configurations. Topics include: general information, environments, performance, payload interface, available volume, and launch sites.

  20. Footprint Database and web services for the Herschel space observatory

    Using all telemetry and observational meta-data, we created a searchable database of Herschel observation footprints. Data from the Herschel space observatory is freely available for everyone but no uniformly processed catalog of all observations has been published yet. As a first step, we unified the data model for all three Herschel instruments in all observation modes and compiled a database of sky coverage information. As opposed to methods using a pixellation of the sphere, in our database, sky coverage is stored in exact geometric form allowing for precise area calculations. Indexing of the footprints allows for very fast search among observations based on pointing, time, sky coverage overlap and meta-data. This enables us, for example, to find moving objects easily in Herschel fields. The database is accessible via a web site and also as a set of REST web service functions which makes it usable from program clients like Python or IDL scripts. Data is available in various formats including Virtual Observatory standards.

    The Internet is enabling greater access to spectral imaging publications, spectral graphs, and data than that was available a generation ago. The spectral imaging systems discussed in this issue of Cytometry work because reagent and hardware spectra are reproducible, reusable, and provide input to spectral unmixing and spectral components recognition algorithms. These spectra need to be readily available in order to determine what to purchase, how to use it, and what the output means. We refer to several commercially sponsored and academic spectral web sites and discuss our spectral graphing and data sites. Sites include fluorescent dye graph servers from Invitrogen/Molecular Probes, BD Biosciences, Zeiss/Bio-Rad Cell Sciences, and filter set servers from Chroma Technology and Omega Optical. Several of these sites include data download capabilities. Recently, two microscope manufacturers have published on their web sites transmission curves for select objective lenses-crucial data for anyone doing multiphoton excitation microscopy. Notable among the academic sites, PhotoChemCAD 2.0 has over 200 dyes and a downloadable database/graphing program, and the USC-A Chemistry UV-vis Database displays absorption spectra of many dyes and indicators used in clinical histology and pathology. Our Fluorescent Spectra graphing/calculator site presents dyes, filters, and illumination data from many of these and additional sources. PubSpectra is our free download site which uses Microsoft Excel files as standardized human/machine readable format with over 2,000 biomedical spectra.   8. Web Exploration Tools for a Fast Federated Optical Survey Database

    We implemented several new web-based tools to improve the efficiency and versatility of access to the APS Catalog of the POSS I (Palomar Observatory-National Geographic Sky Survey) and its associated image database. The most important addition was a federated database system to link the APS Catalog and image database into one Internet-accessible database. With the FDBS, the queries and transactions on the integrated database are performed as if it were a single database. We installed Myriad the FDBS developed by Professor Jaideep Srivastava and members of his group in the University of Minnesota Computer Science Department. It is the first system to provide schema integration, query processing and optimization, and transaction management capabilities in a single framework. The attached figure illustrates the Myriad architecture. The FDBS permits horizontal access to the data, not just vertical. For example, for the APS, queries can be made not only by sky position, but also by any parameter present in either of the databases. APS users will be able to produce an image of all the blue galaxies and stellar sources for comparison with x-ray source error ellipses from AXAF (X Ray Astrophysics Facility) (Chandra) for example. The FDBS is now available as a beta release with the appropriate query forms at our web site. While much of our time was occupied with adapting Myriad to the APS environment, we also made major changes in Star Base, our DBMS for the Catalog, at the web interface to improve its efficiency for issuing and processing queries. Star Base is now three times faster for large queries. Improvements were also made at the web end of the image database for faster access; although work still needs to be done to the image database itself for more efficient return with the FDBS.   11. Database-driven web interface automating gyrokinetic simulations for validation

    We are developing a web interface to connect plasma microturbulence simulation codes with experimental data. The website automates the preparation of gyrokinetic simulations utilizing plasma profile and magnetic equilibrium data from TRANSP analysis of experiments, read from MDSPLUS over the internet. This database-driven tool saves user sessions, allowing searches of previous simulations, which can be restored to repeat the same analysis for a new discharge. The website includes a multi-tab, multi-frame, publication quality java plotter Webgraph, developed as part of this project. Input files can be uploaded as templates and edited with context-sensitive help. The website creates inputs for GS2 and GYRO using a well-tested and verified back-end, in use for several years for the GS2 code [D. R. Ernst et al., Phys. Plasmas 11(5) 2637 (2004)]. A centralized web site has the advantage that users receive bug fixes instantaneously, while avoiding the duplicated effort of local compilations. Possible extensions to the database to manage run outputs, toward prototyping for the Fusion Simulation Project, are envisioned.     The Lawrence Livermore National Laboratory has prepared a Nuclear Criticality Safety Bibliographic Database that is now available via the Internet. This database is a component of the U.S. DOE Nuclear Criticality Safety Program (NCSP) Web site. This WWW resource was developed as part of the DOE response to the DNFSB Recommendation 97-2, which reflected the need to make criticality safety information available to a wide audience. To the extent possible, the hyperlinks on the Web pages direct the user to original source of the reference material in order to ensure accuracy and access to the latest versions. A master index is in place for simple navigation through the site. A search capability is available to assist in locating the on-line reference materials. Among the features included are: A user-friendly site map for ease of use; A personnel registry; Links to all major laboratories and organizations involved in the many aspects of criticality safety; General help for new criticality safety practitioners, including basic technical references and training modules; A discussion of computational methods; An interactive question and answer forum for the criticality safety community; and Collections of bibliographic references mdvahdation experiments. This paper will focus on the bibliographic database. This database evolved from earlier work done by the DOE's Nuclear Criticality Information System (NCIS) maintained at LLNL during the 1980s. The bibliographic database at the time of the termination of NCIS were composed principally of three parts: (1) A critical experiment bibliography of 1067 citations (reported in UCRL-52769); (2) A compilation of criticality safety papers from Volumes 1 through 41 of the Transactions of the American Nuclear Society (reported in UCRL-53369); and (3) A general criticality bibliography of several thousand citations (unpublished).     This technical note presents the development of a methodological laboratory niche Web site. The "Grossing Technology in Surgical Pathology" (www.grossing-technology.com) Web site is used as an example. Although common steps in creation of most Web sites are followed, there are particular requirements for structuring the template's menu on methodological laboratory Web sites. The "nested doll principle," in which one object is placed inside another, most adequately describes the methodological approach to laboratory Web site design. Fragmentation in presenting the Web site's material highlights the discrete parts of the laboratory procedure. An optimally minimal triad of components can be recommended for the creation of a laboratory niche Web site: a main set of media, a blog, and an ancillary component (host, contact, and links). The inclusion of a blog makes the Web site a dynamic forum for professional communication. By forming links and portals, cloud computing opens opportunities for connecting a niche Web site with other Web sites and professional organizations.     The present research examined how narcissism is manifested on a social networking Web site (i.e., Facebook.com). Narcissistic personality self-reports were collected from social networking Web page owners. Then their Web pages were coded for both objective and subjective content features. Finally, strangers viewed the Web pages and rated their impression of the owner on agentic traits, communal traits, and narcissism. Narcissism predicted (a) higher levels of social activity in the online community and (b) more self-promoting content in several aspects of the social networking Web pages. Strangers who viewed the Web pages judged more narcissistic Web page owners to be more narcissistic. Finally, mediational analyses revealed several Web page content features that were influential in raters' narcissistic impressions of the owners, including quantity of social interaction, main photo self-promotion, and main photo attractiveness. Implications of the expression of narcissism in social networking communities are discussed. PMID:18599659

    The Genome Database for Rosaceae (GDR) is a central repository of curated and integrated genetics and genomics data of Rosaceae, an economically important family which includes apple, cherry, peach, pear, raspberry, rose and strawberry. GDR contains annotated databases of all publicly available Rosaceae ESTs, the genetically anchored peach physical map, Rosaceae genetic maps and comprehensively annotated markers and traits. The ESTs are assembled to produce unigene sets of each genus and the entire Rosaceae. Other annotations include putative function, microsatellites, open reading frames, single nucleotide polymorphisms, gene ontology terms and anchored map position where applicable. Most of the published Rosaceae genetic maps can be viewed and compared through CMap, the comparative map viewer. The peach physical map can be viewed using WebFPC/WebChrom, and also through our integrated GDR map viewer, which serves as a portal to the combined genetic, transcriptome and physical mapping information. ESTs, BACs, markers and traits can be queried by various categories and the search result sites are linked to the mapping visualization tools. GDR also provides online analysis tools such as a batch BLAST/FASTA server for the GDR datasets, a sequence assembly server and microsatellite and primer detection tools.     Web databases provide different types of query interfaces to access the data records stored in the backend databases. While most existing works exploit a complex query interface with multiple input fields to perform schema identification of the Web databases, little attention has been paid on how to identify the schema of web databases by simple query interface (SQI), which has only one single query text input field. This paper proposes a new method of instance-based query probing to identify WDBs' interface and result schema for SQI. The interface schema identification problem is defined as generating the fullcondition query of SQI and a novel query probing strategy is proposed. The result schema is also identified based on the result webpages of SQI's full-condition query, and an extended identification of the non-query attributes is proposed to improve the attribute recall rate. Experimental results on web databases of online shopping for book, movie and mobile phone show that our method is effective and efficient.

    The objective of this work is to automatically generate a large number of images for a specified object class. A multimodal approach employing both text, metadata, and visual features is used to gather many high-quality images from the Web. Candidate images are obtained by a text-based Web search querying on the object identifier (e.g., the word penguin). The Webpages and the images they contain are downloaded. The task is then to remove irrelevant images and rerank the remainder. First, the images are reranked based on the text surrounding the image and metadata features. A number of methods are compared for this reranking. Second, the top-ranked images are used as (noisy) training data and an SVM visual classifier is learned to improve the ranking further. We investigate the sensitivity of the cross-validation procedure to this noisy training data. The principal novelty of the overall method is in combining text/metadata and visual features in order to achieve a completely automatic ranking of the images. Examples are given for a selection of animals, vehicles, and other classes, totaling 18 classes. The results are assessed by precision/recall curves on ground-truth annotated data and by comparison to previous approaches, including those of Berg and Forsyth and Fergus et al. PMID:21330688

    Objectives: The paper describes six European medically oriented databases of Web resources, pertaining to five quality-controlled subject gateways, and compares their performance. Method: The characteristics, coverage, procedure for selecting Web resources, record structure, searching possibilities, and existence of user assistance were described for each database. Performance indicators for each database were obtained by means of searches carried out using the key words, “myocardial infarction.” Results: Most of the databases originated in the 1990s in an academic or library context and include all types of Web resources of an international nature. Five databases use Medical Subject Headings. The number of fields per record varies between three and nineteen. The language of the search interfaces is mostly English, and some of them allow searches in other languages. In some databases, the search can be extended to Pubmed. Organizing Medical Networked Information, Catalogue et Index des Sites Médicaux Francophones, and Diseases, Disorders and Related Topics produced the best results. Conclusions: The usefulness of these databases as quick reference resources is clear. In addition, their lack of content overlap means that, for the user, they complement each other. Their continued survival faces three challenges: the instability of the Internet, maintenance costs, and lack of use in spite of their potential usefulness. PMID:16239943

    Web mapping sites are interactive maps that are accessed via Webpages. With the rapid development of Internet and Geographic Information System (GIS) field, public web mapping sites are not foreign to people. Nowadays, people use these web mapping sites for various reasons, in that increasing maps and related map services of web mapping sites are freely available for end users. Thus, increased users of web mapping sites led to more usability studies. Usability Engineering (UE), for instance, is an approach for analyzing and improving the usability of websites through examining and evaluating an interface. In this research, UE method was employed to explore usability problems of four public web mapping sites, analyze the problems quantitatively and provide guidelines for future design based on the test results. Firstly, the development progress for usability studies were described, and simultaneously several usability evaluation methods such as Usability Engineering (UE), User-Centered Design (UCD) and Human-Computer Interaction (HCI) were generally introduced. Then the method and procedure of experiments for the usability test were presented in detail. In this usability evaluation experiment, four public web mapping sites (Google Maps, Bing maps, Mapquest, Yahoo Maps) were chosen as the testing websites. And 42 people, who having different GIS skills (test users or experts), gender (male or female), age and nationality, participated in this test to complete the several test tasks in different teams. The test comprised three parts: a pretest background information questionnaire, several test tasks for quantitative statistics and progress analysis, and a posttest questionnaire. The pretest and posttest questionnaires focused on gaining the verbal explanation of their actions qualitatively.     Objective To review published criteria for specifically evaluating health related information on the world wide web, and to identify areas of consensus. Design Search of world wide web sites and peer reviewed medical journals for explicit criteria for evaluating health related information on the web, using Medline and Lexis-Nexis databases, and the following internet search engines: Yahoo!, Excite, Altavista, Webcrawler, HotBot, Infoseek, Magellan Internet Guide, and Lycos. Criteria were extracted and grouped into categories. Results 29 published rating tools and journal articles were identified that had explicit criteria for assessing health related web sites. Of the 165 criteria extracted from these tools and articles, 132 (80%) were grouped under one of 12 specific categories and 33 (20%) were grouped as miscellaneous because they lacked specificity or were unique. The most frequently cited criteria were those dealing with content, design and aesthetics of site, disclosure of authors, sponsors, or developers, currency of information (includes frequency of update, freshness, maintenance of site), authority of source, ease of use, and accessibility and availability. Conclusions Results suggest that many authors agree on key criteria for evaluating health related web sites, and that efforts to develop consensus criteria may be helpful. The next step is to identify and assess a clear, simple set of consensus criteria that the general public can understand and use.     The real-time evaluation of hazard associated to natural or man-made phenomena requires the management of geospatial and temporal data, most of them collected by using automatic monitoring systems. If a theoretical model for interpretation has been defined, these data are first used to validate and calibrate the model, and then to identify the areas influenced by the hazardous phenomena and for predicting their evolution. In order to prevent misleading results it is therefore essential to have a tool able of managing a large number of data for checking their reliability and for locating them in the space. This study focuses on the development of a spatial database and a web-GIS able to storage, validate and display the data to assist the decision makers in managing an Early Warning Systems (EWS). By developing a Sensor Observation Service (SOS) the database could be linked to the sensors (including geospatial data and manual measures), and the web-GIS could interact with users for displaying the data and collecting more additional information. The database was set up by using PostgreSQL and Post GIS; the web-GIS displays the time series of data through graphs made with Open Flash Charts. Special attention was paid in the development of procedures to assess the reliability of the measures. For this purpose the database includes all the information needed to describe the instrument performance, such as the sand pack size and casing diameter of open-standpipe piezometers for evaluating their time lag, and the calibration curves of transducers with the possibility of their updating. The position of the non-functioning instruments is identified through the analysis of the electrical signal and spatial displays, while the analyses of the redundancy and coherence of measures is used for detecting doubtful data. This gives a good basis to make some data mining among this information. Using the available data, and a database of geolocalisation by IP address, we can find many unusual results: from session duration to preferred working hours in countries and the most and less active countries in astronomy.

    An Ocean Instruments web site has been developed that makes available information about ocean sampling and measurement instruments and platforms. The site features text, pictures, diagrams and background information written or edited by experts in ocean science and engineering and contains links to glossaries and multimedia technologies including video streaming, audio packages, and searchable databases. The site was developed after advisory meetings with selected professors teaching undergraduate classes who responded to the question, what could Woods Hole Oceanographic Institution supply to enhance undergraduate education in ocean sciences, life sciences, and geosciences? Prototypes were developed and tested with students, potential users, and potential contributors. The site is hosted by WHOI. The initial five instruments featured were provided by four WHOI scientists and engineers and by one Sea Education Association faculty member. The site is now open to contributions from scientists and engineers worldwide. The site will not advertise or promote the use of individual ocean instruments.

    To facilitate advances in application of technologies pertaining to gas hydrates, a United States database containing experimentally-derived information about those materials was developed. The Clathrate Hydrate Physical Property Database (NIST Standard Reference Database {number_sign} 156) was developed by the TRC Group at NIST in Boulder, Colorado paralleling a highly-successful database of thermodynamic properties of molecular pure compounds and their mixtures and in association with an international effort on the part of CODATA to aid in international data sharing. Development and population of this database relied on the development of three components of information-processing infrastructure: (1) guided data capture (GDC) software designed to convert data and metadata into a well-organized, electronic format, (2) a relational data storage facility to accommodate all types of numerical and metadata within the scope of the project, and (3) a gas hydrate markup language (GHML) developed to standardize data communications between 'data producers' and 'data users'. Having developed the appropriate data storage and communication technologies, a web-based interface for both the new Clathrate Hydrate Physical Property Database, as well as Scientific Results from the Mallik 2002 Gas Hydrate Production Research Well Program was developed and deployed at http://gashydrates.nist.gov.

    We developed PeptiSite, a comprehensive and reliable database of biologically and structurally characterized peptide-binding sites, in which each site is represented by an ensemble of its complexes with protein, peptide and small molecule partners. The unique features of the database include: (1) the ensemble site representation that provides a fourth dimension to the otherwise three dimensional data, (2) comprehensive characterization of the binding site architecture that may consist of a multimeric protein assembly with cofactors and metal ions and (3) analysis of consensus interaction motifs within the ensembles and identification of conserved determinants of these interactions. Currently the database contains 585 proteins with 650 peptide-binding sites. http://peptisite.ucsd.edu/ link allows searching for the sites of interest and interactive visualization of the ensembles using the ActiveICM web-browser plugin. This structural database for protein-peptide interactions enables understanding of structural principles of these interactions and may assist the development of an efficient peptide docking benchmark.   9. Web vulnerability study of online pharmacy sites.

    Consumers are increasingly using online pharmacies, but these sites may not provide an adequate level of security with the consumers' personal data. There is a gap in this research addressing the problems of security vulnerabilities in this industry. The objective is to identify the level of web application security vulnerabilities in online pharmacies and the common types of flaws, thus expanding on prior studies. Technical, managerial and legal recommendations on how to mitigate security issues are presented. The proposed four-step method first consists of choosing an online testing tool. The next steps involve choosing a list of 60 online pharmacy sites to test, and then running the software analysis to compile a list of flaws. Finally, an in-depth analysis is performed on the types of web application vulnerabilities. The majority of sites had serious vulnerabilities, with the majority of flaws being cross-site scripting or old versions of software that have not been updated. A method is proposed for the securing of web pharmacy sites, using a multi-phased approach of technical and managerial techniques together with a thorough understanding of national legal requirements for securing systems. This work was performed by the Thermodynamic Research Center (TRC) paralleling a highly successful database of thermodynamic and transport properties of molecular pure compounds and their mixtures. Population of the gas-hydrates database required development of guided data capture (GDC) software designed to convert experimental data and metadata into a well organized electronic format, as well as a relational database schema to accommodate all types of numerical and metadata within the scope of the project. To guarantee utility for the broad gas hydrate research community, TRC worked closely with the Committee on Data for Science and Technology (CODATA) task group for Data on Natural Gas Hydrates, an international data sharing effort, in developing a gas hydrate markup language (GHML). The fruits of these efforts are disseminated through the NIST Sandard Reference Data Program [1] as the Clathrate Hydrate Physical Property Database (SRD #156).   11. A Taxonomic Search Engine: Federating taxonomic databases using web services

    Background The taxonomic name of an organism is a key link between different databases that store information on that organism. However, in the absence of a single, comprehensive database of organism names, individual databases lack an easy means of checking the correctness of a name. Furthermore, the same organism may have more than one name, and the same name may apply to more than one organism. Results The Taxonomic Search Engine (TSE) is a web application written in PHP that queries multiple taxonomic databases (ITIS, Index Fungorum, IPNI, NCBI, and uBIO) and summarises the results in a consistent format. It supports "drill-down" queries to retrieve a specific record. The TSE can optionally suggest alternative spellings the user can try. It also acts as a Life Science Identifier (LSID) authority for the source taxonomic databases, providing globally unique identifiers (and associated metadata) for each name. Conclusion The Taxonomic Search Engine is available at and provides a simple demonstration of the potential of the federated approach to providing access to taxonomic names. PMID:15757517

    A Web application facilitates collaborative development of the ground operations planning document. This will reduce costs and development time for new programs by incorporating the data governance, access control, and revision tracking of the ground operations planning data. Ground Operations Planning requires the creation and maintenance of detailed timelines and documentation. The GOPDb Web application was created using state-of-the-art Web 2.0 technologies, and was deployed as SaaS (Software as a Service), with an emphasis on data governance and security needs. Application access is managed using two-factor authentication, with data write permissions tied to user roles and responsibilities. Multiple instances of the application can be deployed on a Web server to meet the robust needs for multiple, future programs with minimal additional cost. This innovation features high availability and scalability, with no additional software that needs to be bought or installed. For data governance and security (data quality, management, business process management, and risk management for data handling), the software uses NAMS. No local copy/cloning of data is permitted. Data change log/tracking is addressed, as well as collaboration, work flow, and process standardization. The software provides on-line documentation and detailed Web-based help. There are multiple ways that this software can be deployed on a Web server to meet ground operations planning needs for future programs. The software could be used to support commercial crew ground operations planning, as well as commercial payload/satellite ground operations planning. The application source code and database schema are owned by NASA.

  13. Advancements in web-database applications for rabies surveillance

    Background Protection of public health from rabies is informed by the analysis of surveillance data from human and animal populations. In Canada, public health, agricultural and wildlife agencies at the provincial and federal level are responsible for rabies disease control, and this has led to multiple agency-specific data repositories. Aggregation of agency-specific data into one database application would enable more comprehensive data analyses and effective communication among participating agencies. In Québec, RageDB was developed to house surveillance data for the raccoon rabies variant, representing the next generation in web-based database applications that provide a key resource for the protection of public health. Results RageDB incorporates data from, and grants access to, all agencies responsible for the surveillance of raccoon rabies in Québec. Technological advancements of RageDB to rabies surveillance databases include 1) automatic integration of multi-agency data and diagnostic results on a daily basis; 2) a web-based data editing interface that enables authorized users to add, edit and extract data; and 3) an interactive dashboard to help visualize data simply and efficiently, in table, chart, and cartographic formats. Furthermore, RageDB stores data from citizens who voluntarily report sightings of rabies suspect animals. We also discuss how sightings data can indicate public perception to the risk of racoon rabies and thus aid in directing the allocation of disease control resources for protecting public health. Conclusions RageDB provides an example in the evolution of spatio-temporal database applications for the storage, analysis and communication of disease surveillance data. The database was fast and inexpensive to develop by using open-source technologies, simple and efficient design strategies, and shared web hosting.     Face processing techniques for automatic recognition in broadcast video attract the research interest because of its value in applications, such as video indexing, retrieval, and summarization. In multimedia press review, the automatic annotation of broadcasting news programs is a challenging task because people can appear with large appearance variations such as hair styles, illumination conditions and poses that make the comparison between similar faces more difficult. In this paper a technique for automatic face identification in TV broadcasting programs based on a gallery of faces downloaded from Web is proposed. The approach is based on a joint use of Scale Invariant Feature Transform descriptor and Eigenfaces-based algorithms and it has been tested on video sequences using a database of images acquired starting from a web search. Experimental results show that the joint use of these two approaches improves the recognition rate in case of use Standard Definition (SD) and High Definition (HD) standards.

    Data from the Herschel Space Observatory is freely available to the public but no uniformly processed catalogue of the observations has been published so far. To date, the Herschel Science Archive does not contain the exact sky coverage (footprint) of individual observations and supports search for measurements based on bounding circles only. Drawing on previous experience in implementing footprint databases, we built the Herschel Footprint Database and Web Services for the Herschel Space Observatory to provide efficient search capabilities for typical astronomical queries. The database was designed with the following main goals in mind: (a) provide a unified data model for meta-data of all instruments and observational modes, (b) quickly find observations covering a selected object and its neighbourhood, (c) quickly find every observation in a larger area of the sky, (d) allow for finding solar system objects crossing observation fields. As a first step, we developed a unified data model of observations of all three Herschel instruments for all pointing and instrument modes. Then, using telescope pointing information and observational meta-data, we compiled a database of footprints. As opposed to methods using pixellation of the sphere, we represent sky coverage in an exact geometric form allowing for precise area calculations. For easier handling of Herschel observation footprints with rather complex shapes, two algorithms were implemented to reduce the outline. Furthermore, a new visualisation tool to plot footprints with various spherical projections was developed. Indexing of the footprints using Hierarchical Triangular Mesh makes it possible to quickly find observations based on sky coverage, time and meta-data. The database is accessible via a web site http://herschel.vo.elte.hu and also as a set of REST web service functions, which makes it readily usable from programming environments such as Python or IDL.     12 Since 1995, the CEOS Calibration/Validation (Cal/Val) Database has provided the international Earth remote sensing science community with a) a central repository for information on current and planned Calibration/Validation activities and b) a means to foster collaboration on common Cal/Val issues. The Cal/Val Database uses an ORACLE relation database management system to store the data and is accessed via the World Wide Web (WWW) using PERL scripts to search and query the database. The search queries are structured such that users can define any combination of fields, either through selection of valids, or by directly typing the information. All query results are displayed in the text form. The text displays are interactive allowing the user to point and click to access more detailed information. System functionality provides an on-line form of all of the three questionnaires for submitting new information and allows a user with the assigned password to edit archived information for their facility. This functionality allows users to update information, as it becomes available. In 2000, the Cal/Val database was updated through a process of additional surveying of existing and planned Cal/Val capabilities to support the NASA's Earth Science Enterprise (ESE) and other international Earth observing missions. A set of three updated questionnaires was prepared: one for calibration laboratories, one for test sites, and one for field instruments. The information requested included: a description of the facility, instruments available, instrument characteristics, types of measurements performed, programs/projects that have used the facility, etc. These questionnaires with cover letter were mailed to over 250 research groups that included CEOS members and facilities within the USA. The information collected from worldwide facilities was used to construct and update this on-line database for use not only by the CEOS members, but also the broader international Earth

  15. Content and Accessibility of Shoulder and Elbow Fellowship Web Sites in the United States

    Abstract Background Increasing numbers of training physicians are using the Internet to gather information about graduate medical education programs. The content and accessibility of web sites that provide this information have been demonstrated to influence applicants’ decisions. Assessments of orthopedic fellowship web sites including sports medicine, pediatrics, hand and spine have found varying degrees of accessibility and material. The purpose of this study was to evaluate the accessibility and content of the American Shoulder and Elbow Surgeons (ASES) fellowship web sites (SEFWs). Methods A complete list of ASES programs was obtained from a database on the ASES web site. The accessibility of each SEFWs was assessed by the existence of a functioning link found in the database and through Google®. Then, the following content areas of each SEFWs were evaluated: fellow education, faculty/previous fellow information, and recruitment. Results At the time of the study, 17 of the 28 (60.7%) ASES programs had web sites accessible through Google®, and only five (17.9%) had functioning links in the ASES database. Nine programs lacked a web site. Concerning web site content, the majority of SEFWs contained information regarding research opportunities, research requirements, case descriptions, meetings and conferences, teaching responsibilities, attending faculty, the application process, and a program description. Fewer than half of the SEFWs provided information regarding rotation schedules, current fellows, previous fellows, on-call expectations, journal clubs, medical school of current fellows, residency of current fellows, employment of previous fellows, current research, and previous research. Conclusions: A large portion of ASES fellowship programs lacked functioning web sites, and even fewer provided functioning links through the ASES database.   16. MAGA, a new database of gas natural emissions: a collaborative web environment for collecting data.

    The data on volcanic and non-volcanic gas emissions available online are, as today, are incomplete and most importantly, fragmentary. Hence, there is need for common frameworks to aggregate available data, in order to characterize and quantify the phenomena at various scales. A new and detailed web database (MAGA: MApping GAs emissions) has been developed, and recently improved, to collect data on carbon degassing form volcanic and non-volcanic environments. MAGA database allows researchers to insert data interactively and dynamically into a spatially referred relational database management system, as well as to extract data. MAGA kicked-off with the database set up and with the ingestion in to the database of the data from: i) a literature survey on publications on volcanic gas fluxes including data on active craters degassing, diffuse soil degassing and fumaroles both from dormant closed-conduit volcanoes (e.g., Vulcano, Phlegrean Fields, Santorini, Nysiros, Teide, etc.) and open-vent volcanoes (e.g., Etna, Stromboli, etc.) in the Mediterranean area and Azores, and ii) the revision and update of Googas database on non-volcanic emission of the Italian territory (Chiodini et al., 2008), in the framework of the Deep Earth Carbon Degassing (DECADE) research initiative of the Deep Carbon Observatory (DCO). For each geo-located gas emission site, the database holds images and description of the site and of the emission type (e.g., diffuse emission, plume, fumarole, etc.), gas chemical-isotopic composition (when available), gas temperature and gases fluxes magnitude. Gas sampling, analysis and flux measurement methods are also reported together with references and contacts to researchers expert of each site. In this phase data can be accessed on the network from a web interface, and data-driven web service, where software clients can request data directly from the database, are planned to be implemented shortly.     Nurses frequently have to adjust to changes in technology, particularly in the OR, but cataloging the wealth of resources commonly used in the OR (eg, equipment, supplies, how to use them) has not kept pace. To address this, I worked with the information systems administrative coordinator at the University of Texas Medical Branch, Galveston, to design and implement a perioperative intranet site that includes videos and fact sheets about equipment and supplies and that can be accessed by all perioperative staff members. This required promoting the idea and getting stakeholder sign-on, soliciting videotapes and DVDs and screening all submissions for appropriateness, choosing and formatting applicable resources for use on the site, working with members of the information systems department to create a web site after the video library was assembled, and helping staff members use and accept the site as a valuable educational resource. This intranet web site has been available to staff members for two years, and data from a recent survey of staff members and from mandatory intranet inservice compliance programs show evidence of its effectiveness.   18. A Web-based database for pathology faculty effort reporting.

    To ensure appropriate mission-based budgeting and equitable distribution of funds for faculty salaries, our compensation committee developed a pathology-specific effort reporting database. Principles included the following: (1) measurement should be done by web-based databases; (2) most entry should be done by departmental administration or be relational to other databases; (3) data entry categories should be aligned with funding streams; and (4) units of effort should be equal across categories of effort (service, teaching, research). MySQL was used for all data transactions (http://dev.mysql.com/downloads), and scripts were constructed using PERL (http://www.perl.org). Data are accessed with forms that correspond to fields in the database. The committee's work resulted in a novel database using pathology value units (PVUs) as a standard quantitative measure of effort for activities in an academic pathology department. The most common calculation was to estimate the number of hours required for a specific task, divide by 2080 hours (a Medicare year) and then multiply by 100. Other methods included assigning a baseline PVU for program, laboratory, or course directorship with an increment for each student or staff in that unit. With these methods, a faculty member should acquire approximately 100 PVUs. Some outcomes include (1) plotting PVUs versus salary to identify outliers for salary correction, (2) quantifying effort in activities outside the department, (3) documenting salary expenditure for unfunded research, (4) evaluating salary equity by plotting PVUs versus salary by sex, and (5) aggregating data by category of effort for mission-based budgeting and long-term planning.     Despite widespread use of lacustrine records to interpret paleolimnologic and paleoclimatic change, there is a large gap between the data published in peer-reviewed journals and those submitted for archive and available to other researchers online. A primary goal of the World Data Center (WDC) for paleoclimatology and the International Geosphere-Biosphere Programme (IGBP) - Past Global Changes (PAGES) core programme is to have full and open sharing of all data sets needed for global change studies. To help improve the quantity and quality of data submitted to the WDC for Paleoclimatology, we are developing online data submission and advanced interactive browse and access tools. Our poster presents a new web-site designed to make paleolimnology data more accessible by incorporating web-based data submission forms, a multi-proxy relational database, and interactive mapping tools. The WDC for Paleoclimatology is currently designing intuitive and streamlined web-based submission forms, which will allow investigators to quickly submit their data and metadata on-line. We are also importing all existing data and metadata in our archives into a multiproxy relational database that will allow users to quickly query and retrieve paleolimnological data, as well as display the data in various formats. Furthermore, we are implementing two Paleolimnology mapping tools that will allow users to search, display, and query data in a geographical format. The first tool, WebMapper, uses a Java applet to draw maps and display metadata. This will be supplemented by a plotting tool that will provide basic plotting functions to allow users to examine data before downloading them. The second mapping tool, ArcIMS, allows users to overlay paleoclimatic data with various GIS data sets in addition to providing basic spatial analysis functions.     SpectroWeb is under development as an online interactive repository for identified spectral lines in spectral standard stars. SpectroWeb is an online maintained interactive graphical database of digital spectral atlases of spectral standard stars at http://spectra.freeshell.org . It is an efficient and user-friendly research tool for accurate analyses of stellar spec- tra observed with large spectral resolution, including the solar spectrum. The web-interface displays observed and theoretical stellar spectra, and comprehen- sively provides detailed atomic and molecular line information via user interac- tion. It fully integrates interactive spectrum visualization tools for the analysis, management, and maintenance of large volumes of spectral line-identification, -transition, and -property data. SpectroWeb 1.0 currently offers optical (3300- 6800 °A) flux normalized high-resolution spectra of Betelgeuse (M2), Arcturus (K1), The Sun (G2), Beta Aqr (G0), Procyon (F5), and Canopus (F0). The provided line identifications are based on state of the art spectrum synthesis cal- culations. Selected Internet web sites providing information on antidepressant medications were identified and assessed using code of conduct criteria for posting health information on the Internet as developed by the Health on the Internet Foundation. Thirteen representative web sites were evaluated. Degree of compliance with each of the eight criterion varied by site, though all 13 sites met the criterion for legality of content and conduct on their web site.     At the San Diego Supercomputer Center, a massive data analysis system (MDAS) is being developed to support data-intensive applications that manipulate terabyte sized data sets. The objective is to support scientific application access to data whether it is located at a Web site, stored as an object in a database, and/or storage in an archival storage system. We are developing a suite of demonstration programs which illustrate how Web, database (DBMS), and archival storage (mass storage) technologies can be integrated. An application presentation interface is being designed that integrates data access to all of these sources. We have developed a data movement interface between the Illustra object-relational database and the NSL UniTree archival storage system running in a production mode at the San Diego Supercomputer Center. With this interface, an Illustra client can transparently access data on UniTree under the control of the Illustr DBMS server. The current implementation is based on the creation of a new DBMS storage manager class, and a set of library functions that allow the manipulation and migration of data stored as Illustra 'large objects'. We have extended this interface to allow a Web client application to control data movement between its local disk, the Web server, the DBMS Illustra server, and the UniTree mass storage environment. This paper describes some of the current approaches successfully integrating these technologies. This framework is measured against a representative sample of environmental data extracted from the San Diego Ba Environmental Data Repository. Practical lessons are drawn and critical research areas are highlighted.

    The U.S. National Oceanic and Atmospheric Administration has established the NOAA New England Red Tide Information Center to help people understand the significant red tides that are predicted to form there later this spring. The site (http://www.oceanservice.noaa.gov/redtide) will provide a summary of the current red tide situation and its potential harmful impacts on humans and animals and will serve as a central repository of information. The site also will have direct links to news releases, changes to relevant federal fishing regulations, links to closures of shellfish waters, and links to state agency Web sites with localized information. In addition, the site will have information about NOAA's scientific response effort as well as information from several other sources including NOAA's major response partner, the Woods Hole Oceanographic Institution (WHOI). On 24 April, WHOI scientists, using forecast models developed with NOAA funding support, predicted ``that excess winter precipitation has set the stage for a harmful algal bloom similar to the historic red tide of 2005.'' That bloom shut down shellfish beds from the Bay of Fundy to Martha's Vineyard for several months.

    This article describes a framework for evaluating the quality of health care information on the Internet and identifies strategies for accessing reliable child health resources. A number of methods are reviewed, including how to evaluate Web sites for quality using the Health Information Technology Institute evaluation criteria, how to identify trustworthy Web sites accredited by Health On the Net Foundation Code of Conduct, and the use of portals to access prescreened Web sites by organizations, such as the Medical Library Association. Pediatric nurses can use one or all of these strategies to develop a list of reliable Web sites as a supplement to patient and family teaching. PMID:21661608

    Managing vast datasets collected throughout multiple clinical imaging communities has become critical with the ever increasing and diverse nature of datasets. Development of data management infrastructure is further complicated by technical and experimental advances that drive modifications to existing protocols and acquisition of new types of research data to be incorporated into existing data management systems. In this paper, an extensible data management system for clinical neuroimaging studies is introduced: The Human Clinical Imaging Database (HID) and Toolkit. The database schema is constructed to support the storage of new data types without changes to the underlying schema. The complex infrastructure allows management of experiment data, such as image protocol and behavioral task parameters, as well as subject-specific data, including demographics, clinical assessments, and behavioral task performance metrics. Of significant interest, embedded clinical data entry and management tools enhance both consistency of data reporting and automatic entry of data into the database. The Clinical Assessment Layout Manager (CALM) allows users to create on-line data entry forms for use within and across sites, through which data is pulled into the underlying database via the generic clinical assessment management engine (GAME). Importantly, the system is designed to operate in a distributed environment, serving both human users and client applications in a service-oriented manner. Querying capabilities use a built-in multi-database parallel query builder/result combiner, allowing web-accessible queries within and across multiple federated databases.   17. Web-based flood database for Colorado, water years 1867 through 2011

    In order to provide a centralized repository of flood information for the State of Colorado, the U.S. Geological Survey, in cooperation with the Colorado Department of Transportation, created a Web-based geodatabase for flood information from water years 1867 through 2011 and data for paleofloods occurring in the past 5,000 to 10,000 years. The geodatabase was created using the Environmental Systems Research Institute ArcGIS JavaScript Application Programing Interface 3.2. The database can be accessed at http://cwscpublic2.cr.usgs.gov/projects/coflood/COFloodMap.html. Data on 6,767 flood events at 1,597 individual sites throughout Colorado were compiled to generate the flood database. The data sources of flood information are indirect discharge measurements that were stored in U.S. Geological Survey offices (water years 1867–2011), flood data from indirect discharge measurements referenced in U.S. Geological Survey reports (water years 1884–2011), paleoflood studies from six peer-reviewed journal articles (data on events occurring in the past 5,000 to 10,000 years), and the U.S. Geological Survey National Water Information System peak-discharge database (water years 1883–2010). A number of tests were performed on the flood database to ensure the quality of the data. The Web interface was programmed using the Environmental Systems Research Institute ArcGIS JavaScript Application Programing Interface 3.2, which allows for display, query, georeference, and export of the data in the flood database. The data fields in the flood database used to search and filter the database include hydrologic unit code, U.S. Geological Survey station number, site name, county, drainage area, elevation, data source, date of flood, peak discharge, and field method used to determine discharge. Additional data fields can be viewed and exported, but the data fields described above are the only ones that can be used for queries.

    The biomedical digital library of the future is expected to provide access to stores of biomedical database information containing text and images. Developing efficient methods for accessing such databases is a research effort at the Lister Hill National Center for Biomedical Communications of the National Library of Medicine. In this paper we examine issues in providing access to databases across the Web and describe a tool we have developed: the Web-based Medical Information Retrieval System (WebMIRS). We address a number of critical issues, including preservation of data integrity, efficient database design, access to documentation, quality of query and results interfaces, capability to export results to other software, and exploitation of multimedia data. WebMIRS is implemented as a Java applet that allows database access to text and to associated image data, without requiring any user software beyond a standard Web browser. The applet implementation allows WebMIRS to run on any hardware platform (such as PCs, the Macintosh, or Unix machines) which supports a Java-enabled Web browser, such as Netscape or Internet Explorer. WebMIRS is being tested on text/x-ray image databases created from the National Health and Nutrition Examination Surveys (NHANES) data collected by the National Center for Health Statistics.

    The LXCat project is a community-wide effort to make available, via an open-access website, data needed for modeling low temperature plasmas. More than 20 groups around the world have and are continuing to contribute data to this project which accounts of more than 100 thousand of records for more than 400 species in 2012. One of the project objectives this past year has been to restructure the databases and to rewrite the interface so as to merge into a single project the LXCat databases for electron data with those from ICEcat for ion data. The new structure allows for easy upgrades or extensions to include other data types or output formats. A particular effort this year was devoted to the new implementation of notes section and discussion board that allows users to have an easier access to evaluation results and comments produced by the advising committee of the project and other users. Finally, the results of calculated swarm parameters can now be directly compared with available experimental results. The new site address is http://www.lxcat.net.

Healthcare is moving towards digitizing patients' medical information and securely exchanging it through web-based systems. In one of Ontario's health regions, Nurse Led Outreach Teams (NLOT) provide emergency mobile nursing services to help reduce unnecessary transfers from long-term care homes to emergency departments. Currently the NLOT team uses a Microsoft Access database to keep track of the health information on the residents that they serve. The Access database lacks scalability, portability, and interoperability.   8. Food marketing on popular children's web sites: a content analysis.

    In 2006 the Institute of Medicine (IOM) concluded that food marketing was a contributor to childhood obesity in the United States. One recommendation of the IOM committee was for research on newer marketing venues, such as Internet Web sites. The purpose of this cross-sectional study was to answer the IOM's call by examining food marketing on popular children's Web sites. Ten Web sites were selected based on market research conducted by KidSay, which identified favorite sites of children aged 8 to 11 years during February 2005. Using a standardized coding form, these sites were examined page by page for the existence, type, and features of food marketing. Web sites were compared using chi2 analyses. Although food marketing was not pervasive on the majority of the sites, seven of the 10 Web sites contained food marketing. The products marketed were primarily candy, cereal, quick serve restaurants, and snacks. Candystand.com, a food product site, contained a significantly greater amount of food marketing than the other popular children's Web sites. Because the foods marketed to children are not consistent with a healthful diet, nutrition professionals should consider joining advocacy groups to pressure industry to reduce online food marketing directed at youth.   10. Improving Web Searches: Case Study of Quit-Smoking Web Sites for Teenagers

    Background The Web has become an important and influential source of health information. With the vast number of Web sites on the Internet, users often resort to popular search sites when searching for information. However, little is known about the characteristics of Web sites returned by simple Web searches for information about smoking cessation for teenagers. Objective To determine the characteristics of Web sites retrieved by search engines about smoking cessation for teenagers and how information quality correlates with the search ranking. Methods The top 30 sites returned by 4 popular search sites in response to the search terms "teen quit smoking" were examined. The information relevance and quality characteristics of these sites were evaluated by 2 raters. Objective site characteristics were obtained using a page-analysis Web site. Results Only 14 of the 30 Web sites are of direct relevance to smoking cessation for teenagers. The readability of about two-thirds of the 14 sites is below an eighth-grade school level and they ranked significantly higher (Kendall rank correlation, tau = -0.39, P= .05) in search-site results than sites with readability above or equal to that grade level. Sites that ranked higher were significantly associated with the presence of e-mail address for contact (tau = -0.46, P= .01), annotated hyperlinks to external sites (tau = -0.39, P= .04), and the presence of meta description tag (tau = -0.48, P= .002). The median link density (number of external sites that have a link to that site) of the Web pages was 6 and the maximum was 735. A higher link density was significantly associated with a higher rank (tau = -0.58, P= .02). Conclusions Using simple search terms on popular search sites to look for information on smoking cessation for teenagers resulted in less than half of the sites being of direct relevance.     The data on volcanic and non-volcanic gas emissions available online are, as today, incomplete and most importantly, fragmentary. Hence, there is need for common frameworks to aggregate available data, in order to characterize and quantify the phenomena at various spatial and temporal scales. Building on the Googas experience we are now extending its capability, particularly on the user side, by developing a new web environment for collecting and publishing data. We have started to create a new and detailed web database (MAGA: MApping GAs emissions) for the deep carbon degassing in the Mediterranean area. This project is part of the Deep Earth Carbon Degassing (DECADE) research initiative, lunched in 2012 by the Deep Carbon Observatory (DCO) to improve the global budget of endogenous carbon from volcanoes. MAGA database is planned to complement and integrate the work in progress within DECADE in developing CARD (Carbon Degassing) database. MAGA database will allow researchers to insert data interactively and dynamically into a spatially referred relational database management system, as well as to extract data. MAGA kicked-off with the database set up and a complete literature survey on publications on volcanic gas fluxes, by including data on active craters degassing, diffuse soil degassing and fumaroles both from dormant closed-conduit volcanoes (e.g., Vulcano, Phlegrean Fields, Santorini, Nysiros, Teide, etc.) and open-vent volcanoes (e.g., Etna, Stromboli, etc.) in the Mediterranean area and Azores. For each geo-located gas emission site, the database holds images and description of the site and of the emission type (e.g., diffuse emission, plume, fumarole, etc.), gas chemical-isotopic composition (when available), gas temperature and gases fluxes magnitude.     Background The World Wide Web (WWW) has become an increasingly essential resource for health information consumers. The ability to obtain accurate medical information online quickly, conveniently and privately provides health consumers with the opportunity to make informed decisions and participate actively in their personal care. Little is known, however, about whether the content of this online health information is equally accessible to people with disabilities who must rely on special devices or technologies to process online information due to their visual, hearing, mobility, or cognitive limitations. Objective To construct a framework for an automated Web accessibility evaluation; to evaluate the state of accessibility of consumer health information Web sites; and to investigate the possible relationships between accessibility and other features of the Web sites, including function, popularity and importance. Methods We carried out a cross-sectional study of the state of accessibility of health information Web sites to people with disabilities. We selected 108 consumer health information Web sites from the directory service of a Web search engine. A measurement framework was constructed to automatically measure the level of Web Accessibility Barriers (WAB) of Web sites following Web accessibility specifications. We investigated whether there was a difference between WAB scores across various functional categories of the Web sites, and also evaluated the correlation between the WAB and Alexa traffic rank and Google Page Rank of the Web sites. Results We found that none of the Web sites we looked at are completely accessible to people with disabilities, i.e., there were no sites that had no violation of Web accessibility rules.     The prototype of geographic information database (DB) of the sub-satellite calibration test site has been created, to which user can be accessed from the free open-source geographic information system Quantum GIS (QGIS) environment. QGIS is used as an integrator of all data and applications and visualizer of the satellite imagery and vector layers of test sites in the cartographic interface. Conversion of the database from the local representation in the MS Access to the server representation in the PostgreSQL environment has been performed. Dynamic application to QGIS for user interaction from QGIS environment with the object-relational database and to display information from the database has been created. Functional-algorithmic part of these application and the interface for user interaction with the database has been developed.

    The need for ready access to satellite data and associated physical parameters such as cloud properties has been steadily growing. Air traffic management, weather forecasters, energy producers, and weather and climate researchers among others can utilize more satellite information than in the past. Thus, it is essential that such data are made available in near real-time and as archival products in an easy-access and user friendly environment. A host of Internet web sites currently provide a variety of satellite products for various applications. Each site has a unique contribution with appeal to a particular segment of the public and scientific community. This is no less true for the NASA Langley's Clouds and Radiation (NLCR) website (http://www-pm.larc.nasa.gov) that has been evolving over the past 10 years to support a variety of research projects This website was originally developed to display cloud products derived from the Geostationary Operational Environmental Satellite (GOES) over the Southern Great Plains for the Atmospheric Radiation Measurement (ARM) Program. It has evolved into a site providing a comprehensive database of near real-time and historical satellite products used for meteorological, aviation, and climate studies. To encourage the user community to take advantage of the site, this paper summarizes the various products and projects supported by the website and discusses future options for new datasets.

    This chapter outlines key considerations for constructing and implementing an EST database. Instead of showing the technological details step by step, emphasis is put on the design of an EST database suited to the specific needs of EST projects and how to choose the most suitable tools. Using TBestDB as an example, we illustrate the essential factors to be considered for database construction and the steps for data population and annotation. This process employs technologies such as PostgreSQL, Perl, and PHP to build the database and interface, and tools such as AutoFACT for data processing and annotation.     RDF databases have emerged as one of the most relevant way for organizing, integrating, and managing expo- nentially growing, often heterogeneous, and not rigidly structured data for a variety of scientific and commercial fields. In this paper we discuss the solutions integrated in GEMS (Graph database Engine for Multithreaded Systems), a software framework for implementing RDF databases on commodity, distributed-memory high-performance clusters. Unlike the majority of current RDF databases, GEMS has been designed from the ground up to primarily employ graph-based methods. This is reflected in all the layers of its stack. The GEMS framework is composed of: a SPARQL-to-C++ compiler, a library of data structures and related methods to access and modify them, and a custom runtime providing lightweight software multithreading, network messages aggregation and a partitioned global address space. We provide an overview of the framework, detailing its component and how they have been closely designed and customized to address issues of graph methods applied to large-scale datasets on clusters. We discuss in details the principles that enable automatic translation of the queries (expressed in SPARQL, the query language of choice for RDF databases) to graph methods, and identify differences with respect to other RDF databases.

The purpose of the web site is to provide public access to a wide variety of information on the USGS investigation of the ground-water resources within the High Plains aquifer system. Typical pages on the web site include the following: descriptions of the High Plains NAWQA, the National NAWQA Program, the study-area setting, current and past activities, significant findings, chemical and ancillary data (which can be downloaded), listing and access to publications, links to other sites about the High Plains area, and links to other web sites studying High Plains ground-water resources.     We describe Syskill & Webert, a software agent that learns to rate pages on the World Wide Web (WWW), deciding what pages might interest a user. The user rates explored pages on a three point scale, and Syskill & Webert learns a user profile by analyzing the information on each page. The user profile can be used in two ways. First, it can be used to suggest which links a user would be interested in exploring. Second, it can be used to construct a LYCOS query to find pages that would interest a user. We compare six different algorithms from machine learning and information retrieval on this task. We find that the naive Bayesian classifier offers several advantages over other learning algorithms on this task. Furthermore, we find that an initial portion of a web page is sufficient for making predictions on its interestingness substantially reducing the amount of network transmission required to make predictions.

    Currently, Web-based access to mini-PACS or similar databases commonly utilizes either JavaScript, Java applets or ActiveX controls. Many sites do not permit applets or controls or other binary objects for fear of viruses or worms sent by malicious users. In addition, the typical CGI query mechanism requires several parameters to be sent with the http GET/POST request, which may identify the patient in some way; this in unacceptable for privacy protection. Also unacceptable are pages produced by server-side scripts which can be cached by the browser, since these may also contain sensitive information. We propose a simple mechanism for access to patient information, including images, which guarantees security of information, makes it impossible to bookmark the page, or to return to the page after some defined length of time. In addition, this mechanism is simple, therefore permitting rapid access without the need to initially download an interface such as an applet or control. In addition to image display, the design of the site allows the user to view and save movies of multi-phasic data, or to construct multi-frame datasets from entire series. These capabilities make the site attractive for research purposes such as teaching file preparation.

    The relative effectiveness of off-line and web-based promotional activities in increasing the use of health information web sites by target audiences were compared. Visitor sessions were classified according to their method of arrival at the site (referral) as external web site, search engine, or "no referrer" (i.e., visitor arriving at the site by inputting URL or using bookmarks). The number of Australian visitor sessions correlated with no referrer referrals but not web site or search-engine referrals. Results showed that the targeted consumer group is more likely to access the web site as a result of off-line promotional activities. The properties of target audiences likely to influence the effectiveness of off-line versus on-line promotional strategies include the size of the Internet using population of the target audience, their proficiency in the use of the Internet, and the increase in effectiveness of off-line promotional activities when applied to locally defined target audiences.     This research paper explores the communicative practice of designing web sites to accelerate the market adoption of energy-efficient and renewable energy technologies within the U.S. home building industry. In today's world, the Internet is increasingly used as a communication tool in market transformation efforts. By studying the practice of web site design through the lens of grounded practical theory this paper develops a normative ideal that can be used to guide and contribute to the conduct, criticism, and increased effectiveness of this practice. Research results are derived from an ethnographic study of the evaluation and judging of web sites developed by the twenty teams competing in the 2007 Solar Decathlon and a rhetorical analysis of the top scoring web sites. The Solar Decathlon is a national competition for universities and colleges to design, build, and operate the most efficient, affordable, and livable solar-powered home. This paper identifies the primary characteristics that the jurors found essential to an effective market transformation web site, and proposes that a narrative paradigm can be best used to construct a normative model of this practice within this context.

    Paleoenvironmental studies cover various fields such as paleohydrology, geomorphology, paleooceanology, paleobiology, paleoclimatology, and chronology. It is difficult for an individual researcher to collect and compile enormous data regarding these fields. We have been compiling portal data and presenting them using a web-based geographical information system (Web-GIS) called PaleoGeo for the multidisciplinary project 'Replacement of Neanderthals by Modern Humans'. The aim of the project is to reconstruct the distribution of Neanderthals and modern humans in time and space in relation to past climate change. We have been collecting information from almost three thousand articles of 13 journals regarding paleoenvironmental research (i.e., Boreas, Catena, Climatic Change, Earth Surface Processes and Landforms, Geomorphology, Journal of Quaternary Science, Palaeogeography, Palaeoclimatology, and Palaeoecology, Quaternary International, Quaternary Research, Quaternary Science Reviews, The Holocene, and The Journal of Geology). The topics of the articles were classified into six themes (paleohydrology, earth surface processes and materials, paleooceanology, paleobiology, palaeoclimatology, and chronology) and 19 subthemes (hydrology, flood, fluvial, glacier, fluvial/glacier, sedimentology, soil, slope process, periglacial, peat land, eolian, sea-level, biology, vegetation, zoology, vegetation/zoology, archaeology, climate, atmosphere, and chronology). The collected data consist of the journal name, information about each paper (authors, title, volume, year, and page numbers), site location (country name, longitude, and latitude), theme, subtheme, keywords, DOI (Digital Object Identifier), and period (era). Location data are indispensable for paleoenvironmental studies. The PaleoGeo shows information with a map, which is an advantage of this database system. SVG is a language for describing two-dimensional graphics based on XML, and it can be used to describe the point, line and polygon.     Web services represent a powerful interface for back-end database systems and are increasingly being used in business critical applications. However, field studies show that a large number of web services are deployed with security flaws (e.g., having SQL Injection vulnerabilities). Although several techniques for the identification of security vulnerabilities have been proposed, developing non-vulnerable web services is still a difficult task. In fact, security-related concerns are hard to apply as they involve adding complexity to already complex code. This paper proposes an approach to secure web services against SQL and XPath Injection attacks, by transparently detecting and aborting service invocations that try to take advantage of potential vulnerabilities. Our mechanism was applied to secure several web services specified by the TPC-App benchmark, showing to be 100% effective in stopping attacks, non-intrusive and very easy to use.

    This paper describes the operation of a web-based computer program designed as a client program for the Baltic Environmental Database. This database contains a large collection of oceanographic data for the Baltic Sea from all Baltic countries, covering observations from 1900 to the present. A database server manages this database allowing user access via the Internet. To investigate the database, a web-based program (SwingStations) was developed. This program works as a client in client/server interaction with the database. It allows data to be selected using graphical user-friendly queries and to analyze the data in numerical and graphical forms. It is also possible to construct vertical profiles of statistics and time series (time-depth graph) of oceanographic parameters for a selected area of the Baltic Sea. SwingStations applet is written in Java™ using Java Foundation Classes Application Programming Interface. This interface is included in the Sun's Java™ Plug-in Virtual Machine that provides complete Java Compatible™ support for all the popular web browsers on major hardware platforms.

    Currently there is large quantity of content on web pages that is generated from relational databases. Conceptual domain models provide for the integration of heterogeneous content on semantic level. The use of ontology as conceptual model of a relational data sources makes them available to web agents and services and provides for the employment of ontological techniques for data access, navigation and reasoning. The achievement of interoperability between relational databases and ontologies enriches the web with semantic knowledge. The establishment of semantic database conceptual model based on ontology facilitates the development of data integration systems that use ontology as unified global view. Approach for generation of ontologically based conceptual model is presented. The ontology representing the database schema is obtained by matching schema elements to ontology concepts. Algorithm of the matching process is designed. Infrastructure for the inclusion of mediation between database and ontology for bridging legacy data with formal semantic meaning is presented. Implementation of the knowledge modeling approach on sample database is performed.

    WebFEATURE (http://feature.stanford.edu/webfeature/) is a web-accessible structural analysis tool that allows users to scan query structures for functional sites in both proteins and nucleic acids. WebFEATURE is the public interface to the scanning algorithm of the FEATURE package, a supervised learning algorithm for creating and identifying 3D, physicochemical motifs in molecular structures. Given an input structure or Protein Data Bank identifier (PDB ID), and a statistical model of a functional site, WebFEATURE will return rank-scored 'hits' in 3D space that identify regions in the structure where similar distributions of physicochemical properties occur relative to the site model. Users can visualize and interactively manipulate scored hits and the query structure in web browsers that support the Chime plug-in. Alternatively, results can be downloaded and visualized through other freely available molecular modeling tools, like RasMol, PyMOL and Chimera.   20. ETDEWEB versus the World-Wide-Web: a specific database/web comparison

    A study was performed comparing user search results from the specialized scientific database on energy-related information, ETDEWEB, with search results from the internet search engines Google and Google Scholar. The primary objective of the study was to determine if ETDEWEB (the Energy Technology Data Exchange – World Energy Base) continues to bring the user search results that are not being found by Google and Google Scholar. As a multilateral information exchange initiative, ETDE’s member countries and partners contribute cost- and task-sharing resources to build the largest database of energy-related information in the world. As of early 2010, the ETDEWEB database has 4.3 million citations to world-wide energy literature. One of ETDEWEB’s strengths is its focused scientific content and direct access to full text for its grey literature (over 300,000 documents in PDF available for viewing from the ETDE site and over a million additional links to where the documents can be found at research organizations and major publishers globally). Google and Google Scholar are well-known for the wide breadth of the information they search, with Google bringing in news, factual and opinion-related information, and Google Scholar also emphasizing scientific content across many disciplines. The analysis compared the results of 15 energy-related queries performed on all three systems using identical words/phrases. A variety of subjects was chosen, although the topics were mostly in renewable energy areas due to broad international interest. Over 40,000 search result records from the three sources were evaluated. The study concluded that ETDEWEB is a significant resource to energy experts for discovering relevant energy information. For the 15 topics in this study, ETDEWEB was shown to bring the user unique results not shown by Google or Google Scholar 86.7% of the time.     Software to make a database of kinetic models accessible via the internet has been developed and a core database has been set up at http://jjj.biochem.sun.ac.za/. This repository of models, available to everyone with internet access, opens a whole new way in which we can make our models public. Via the database, a user can change enzyme parameters and run time simulations or steady state analyses. The interface is user friendly and no additional software is necessary.     In the upcoming LHC era, database have become an essential part for the experiments collecting data from LHC, in order to safely store, and consistently retrieve, a wide amount of data, which are produced by different sources. In the CMS experiment at CERN, all this information is stored in ORACLE databases, allocated in several servers, both inside and outside the CERN network. In this scenario, the task of monitoring different databases is a crucial database administration issue, since different information may be required depending on different users' tasks such as data transfer, inspection, planning and security issues. We present here a web application based on Python web framework and Python modules for data mining purposes. To customize the GUI we record traces of user interactions that are used to build use case models. In addition the application detects errors in database transactions (for example identify any mistake made by user, application failure, unexpected network shutdown or Structured Query Language (SQL) statement error) and provides warning messages from the different users' perspectives. Finally, in order to fullfill the requirements of the CMS experiment community, and to meet the new development in many Web client tools, our application was further developed, and new features were deployed.

  10. Kassiopeia: a database and web application for the analysis of mutually exclusive exomes of eukaryotes

    Background Alternative splicing is an important process in higher eukaryotes that allows obtaining several transcripts from one gene. A specific case of alternative splicing is mutually exclusive splicing, in which exactly one exon out of a cluster of neighbouring exons is spliced into the mature transcript. Recently, a new algorithm for the prediction of these exons has been developed based on the preconditions that the exons of the cluster have similar lengths, sequence homology, and conserved splice sites, and that they are translated in the same reading frame. Description In this contribution we introduce Kassiopeia, a database and web application for the generation, storage, and presentation of genome-wide analyses of mutually exclusive exomes. Currently, Kassiopeia provides access to the mutually exclusive exomes of twelve Drosophila species, the thale cress Arabidopsis thaliana, the flatworm Caenorhabditis elegans, and human. Mutually exclusive spliced exons (MXEs) were predicted based on gene reconstructions from Scipio. Based on the standard prediction values, with which 83.5% of the annotated MXEs of Drosophila melanogaster were reconstructed, the exomes contain surprisingly more MXEs than previously supposed and identified. The user can search Kassiopeia using BLAST or browse the genes of each species optionally adjusting the parameters used for the prediction to reveal more divergent or only very similar exon candidates. Conclusions We developed a pipeline to predict MXEs in the genomes of several model organisms and a web interface, Kassiopeia, for their visualization. For each gene Kassiopeia provides a comprehensive gene structure scheme, the sequences and predicted secondary structures of the MXEs, and, if available, further evidence for MXE candidates from cDNA/EST data, predictions of MXEs in homologous genes of closely related species, and RNA secondary structure predictions.     Global cloud frameworks for bioinformatics research databases become huge and heterogeneous; solutions face various diametric challenges comprising cross-integration, retrieval, security and openness. To address this, as of March 2011 organizations including RIKEN published 192 mammalian, plant and protein life sciences databases having 8.2 million data records, integrated as Linked Open or Private Data (LOD/LPD) using SciNetS.org, the Scientists' Networking System. The huge quantity of linked data this database integration framework covers is based on the Semantic Web, where researchers collaborate by managing metadata across public and private databases in a secured data space. This outstripped the data query capacity of existing interface tools like SPARQL. Actual research also requires specialized tools for data analysis using raw original data. To solve these challenges, in December 2009 we developed the lightweight Semantic-JSON interface to access each fragment of linked and raw life sciences data securely under the control of programming languages popularly used by bioinformaticians such as Perl and Ruby. Researchers successfully used the interface across 28 million semantic relationships for biological applications including genome design, sequence processing, inference over phenotype databases, full-text search indexing and human-readable contents like ontology and LOD tree viewers.   7. Using a Web Site to Support a Seismology Course Textbook

    We present a course in seismology that consists of a textbook with an accompanying web site (http://epscx.wustl.edu/seismology/book). The web site serves many different functions, and is of great importance as a companion to the curriculum in several different ways: (1) All of the more than 600 figures from the book are available on the web site. Geophysics is a very visually-oriented discipline, and many concepts are more easily taught with appropriate visual tools. In addition, many instructors are now using computer-based lecture programs such as PowerPoint. To aid in this, all of the figures are displayed in a common JPG format, both with and without titles. They are available to be used in a seismology course, or any kind of Earth Science course. This way, an instructor can easily grab a figure from the web site and drop it into a PowerPoint format. The figures are listed by number, but are also obtainable from menus of thumbnail sketches. If an instructor would like all of the figures, they can be obtained as large zip files, which can be unzipped after downloading. In addition, sample PowerPoint lectures using the figures as well the equations from the text will be available on the course web site. (2) Solutions to all of the homework problems are available in PDF format on the course website. Homework is a vital component of any quantitative course, but it is often a significant time commitment for instructors to derive all of the homework problems. In addition, it is much easier to select which homework problems are desired to be assigned if the solutions can be seen. The 64 pages of homework solutions are on a secure web site that requires a user ID and password that can be obtained from the authors. (3) Any errors found in the textbook are immediately posted on an "Errata" web page. Many of these errors are found by instructors who are using the curriculum (and they are given credit for finding the errors!). The text becomes an interactive process
