  1. Program Abstracts: Formation and Growth of Atmospheric Aerosols

    DOE provided $11,000 to sponsor the Workshop on New Particle Formation in the Atmosphere, which was held at The Riverwood Inn and Conference Center near Minneapolis, MN from September 7 to 9, 2006. Recent work has shown that new particle formation is an important atmospheric process that must be better understood due to its impact on cloud cover and the Earth's radiation balance. The conference was an informal gathering of atmospheric and basic scientists with expertise pertinent to this topic. The workshop included discussions of: • atmospheric modeling; • computational chemistry pertinent to clustering; • ions and ion induced nucleation; • basic laboratory and theoretical studies of nucleation; • studies on neutral molecular clusters; • interactions of organic compounds and sulfuric acid; • composition of freshly nucleated particles. Fifty six scientists attended the conference. They included 27 senior scientists, 9 younger independent scientists (assistant professor or young associate professor level), 7 postdocs, 13 graduate students, 10 women, 35 North Americans (34 from the U.S.), 1 Asian, and 20 Europeans. This was an excellent informal workshop on an important topic. An effort was made to include individuals from communities that do not regularly interact. A number of participants have provided informal feedback indicating that the workshop led to research ideas and possible future collaborations.

    The increasing scale-up of fast pyrolysis in North America and Europe, as well as the exploration and expansion of markets for the energy use of biocrude oils that now needs to take place, suggested that it was timely to convene an international meeting on the properties and combustion behavior of these oils. A common understanding of the state-of-the-art and technical and other challenges which need to be met during the commercialization of biocrude fuel use, can be achieved. The technical issues and understanding of combustion of these oils are rapidly being advanced through R&D in the United States, Canada, Europe and Scandinavia. It is obvious that for the maximum economic impact of biocrude, it will be necessary to have a common set of specifications so that oils can be used interchangeably with engines and combustors which require minimal modification to use these renewable fuels. Fundamental and applied studies being pursued in several countries are brought together in this workshop so that we can arrive at common strategies. In this way, both the science and the commercialization are advanced to the benefit of all, without detracting from the competitive development of both the technology and its applications. This United States-Canada-Finland collaboration has led to the two and one half day specialists meeting at which the technical basis for advances in biocrude development is discussed. The goal is to arrive at a common agenda on issues that cross national boundaries in this area. Examples of agenda items are combustion phenomena, the behavior of trace components . of the oil (N, alkali metals), the formation of NO{sub x}, in combustion, the need for common standards and environmental safety and health issues in the handling, storage and transportation of biocrudes.

  7. Model Checking Abstract PLEXIL Programs with SMART

    We describe a method to automatically generate discrete-state models of abstract Plan Execution Interchange Language (PLEXIL) programs that can be analyzed using model checking tools. Starting from a high-level description of a PLEXIL program or a family of programs with common characteristics, the generator lays the framework that models the principles of program execution. The concrete parts of the program are not automatically generated, but require the modeler to introduce them by hand. As a case study, we generate models to verify properties of the PLEXIL macro constructs that are introduced as shorthand notation. After an exhaustive analysis, we conclude that the macro definitions obey the intended semantics and behave as expected, but contingently on a few specific requirements on the timing semantics of micro-steps in the concrete executive implementation.

    A Formal Inspection Technology Transfer Program, based on the inspection process developed by Michael Fagan at IBM, has been developed at JPL. The goal of this program is to support organizations wishing to use Formal Inspections to improve the quality of software and system level engineering products. The Technology Transfer Program provides start-up materials and assistance to help organizations establish their own Formal Inspection program. The course materials and certified instructors associated with the Technology Transfer Program have proven to be effective in classes taught at other NASA centers as well as at JPL. Formal Inspections (NASA tailored Fagan Inspections) are a set of technical reviews whose objective is to increase quality and reduce the cost of software development by detecting and correcting errors early. A primary feature of inspections is the removal of engineering errors before they amplify into larger and more costly problems downstream in the development process. Note that the word 'inspection' is used differently in software than in a manufacturing context. A Formal Inspection is a front-end quality enhancement technique, rather than a task conducted just prior to product shipment for the purpose of sorting defective systems (manufacturing usage). Formal Inspections are supporting and in agreement with the 'total quality' approach being adopted by many NASA centers.

  13. Towards an Abstraction-Friendly Programming Model for High Productivity and High Performance Computing

    General purpose languages, such as C++, permit the construction of various high level abstractions to hide redundant, low level details and accelerate programming productivity. Example abstractions include functions, data structures, classes, templates and so on. However, the use of abstractions significantly impedes static code analyses and optimizations, including parallelization, applied to the abstractions complex implementations. As a result, there is a common perception that performance is inversely proportional to the level of abstraction. On the other hand, programming large scale, possibly heterogeneous high-performance computing systems is notoriously difficult and programmers are less likely to abandon the help from high level abstractions when solving real-world, complex problems. Therefore, the need for programming models balancing both programming productivity and execution performance has reached a new level of criticality. We are exploring a novel abstraction-friendly programming model in order to support high productivity and high performance computing. We believe that standard or domain-specific semantics associated with high level abstractions can be exploited to aid compiler analyses and optimizations, thus helping achieving high performance without losing high productivity. We encode representative abstractions and their useful semantics into an abstraction specification file. In the meantime, an accessible, source-to-source compiler infrastructure (the ROSE compiler) is used to facilitate recognizing high level abstractions and utilizing their semantics for more optimization opportunities. Our initial work has shown that recognizing abstractions and knowing their semantics within a compiler can dramatically extend the applicability of existing optimizations, including automatic parallelization.     ASSIST, the Abstract Semi-Markov Specification Interface to the SURE Tool program, is an interface that will enable reliability engineers to accurately design large semi-Markov models. The user describes the failure behavior of a fault-tolerant computer system in an abstract, high-level language. The ASSIST program then automatically generates a corresponding semi-Markov model. The abstract language allows efficient description of large, complex systems; a one-page ASSIST-language description may result in a semi-Markov model with thousands of states and transitions. The ASSIST program also includes model-reduction techniques to facilitate efficient modeling of large systems. Instead of listing the individual states of the Markov model, reliability engineers can specify the rules governing the behavior of a system, and these are used to automatically generate the model. ASSIST reads an input file describing the failure behavior of a system in an abstract language and generates a Markov model in the format needed for input to SURE, the semi-Markov Unreliability Range Evaluator program, and PAWS/STEM, the Pade Approximation with Scaling program and Scaled Taylor Exponential Matrix. A Markov model consists of a number of system states and transitions between them. Each state in the model represents a possible state of the system in terms of which components have failed, which ones have been removed, etc. Within ASSIST, each state is defined by a state vector, where each element of the vector takes on an integer value within a defined range.     ASSIST, the Abstract Semi-Markov Specification Interface to the SURE Tool program, is an interface that will enable reliability engineers to accurately design large semi-Markov models. The user describes the failure behavior of a fault-tolerant computer system in an abstract, high-level language. The ASSIST program then automatically generates a corresponding semi-Markov model. The abstract language allows efficient description of large, complex systems; a one-page ASSIST-language description may result in a semi-Markov model with thousands of states and transitions. The ASSIST program also includes model-reduction techniques to facilitate efficient modeling of large systems. Instead of listing the individual states of the Markov model, reliability engineers can specify the rules governing the behavior of a system, and these are used to automatically generate the model. ASSIST reads an input file describing the failure behavior of a system in an abstract language and generates a Markov model in the format needed for input to SURE, the semi-Markov Unreliability Range Evaluator program, and PAWS/STEM, the Pade Approximation with Scaling program and Scaled Taylor Exponential Matrix. A Markov model consists of a number of system states and transitions between them.     Planetary spacecraft are viewed through a troposphere that absorbs and delays radio signals propagating through it. Tropospheric water, in the form of vapor, cloud liquid,and precipitation , emits radio noise which limits satellite telemetry communication link performance. Even at X-band, rain storms have severely affected several satellite experiments including a planetary encounter. The problem will worsen with DSN implementation of Ka-band becausecommunication link budgets will be dominated by tropospheric conditions. Troposphere-induced propagation delays currently limit VLBI accuracy and are significant sources of error for Doppler tracking. Additionally, the success of radio science programs such as satellite gravity wave experiments and atmospheric occultation experiments depends on minimizing the effect of watervapor-induced prop agation delays. In order to overcome limitations imposed by the troposphere, the Deep Space Network has supported a program of radiometric remote sensing. Currently, water vapor radiometers (WVRs) and microwave temperature profilers (MTPs) support many aspects of the Deep Space Network operations and research and development programs. Their capability to sense atmospheric water, microwave sky brightness, and atmospheric temperature is critical to development of Ka-band telemetry systems, communication link models, VLBI, satellite gravity waveexperiments, and r adio science missions. During 1993, WVRs provided data for propagation mode development, supp orted planetary missions, and demonstrated advanced tracking capability. Collection of atmospheric statistics is necessary to model and predict performance of Ka-band telemetry links, antenna arrays, and radio science experiments. Since the spectrum of weather variations has power at very long time scales, atmospheric measurements have been requested for periods ranging from one year to a decade at each DSN site.     The methods and concepts of watershed research, originally applied in an experimental or monitoring mode to relatively small catchments, are increasingly being used at larger scales and for specific applied problems. Research at Oak Ridge National Laboratory, the Tennessee Valley Authority, the US Forest Service, and other agencies and institutions participating in this symposium reflects research over a broad range of spatial scales that is being integrated through large-scale experiments along with computer modeling and graphical interfaces. These research projects address the basic atmospheric, geophysical, biogeochemical, and biological processes that regulate the responses of forested ecosystems to natural environmental variation and anthropogenic stresses. Regional and global issues addressed by presentations include emissions of carbon dioxide, methane, and other hydrocarbons; deposition of sulfate, nitrate, and mercury; land-use changes; biological diversity; droughts; and water quality. The reports presented in this symposium illustrate a wide range of methods and approaches and focus more on concepts and techniques than on a specific physical site. Sites and projects that have contributed research results to this symposium include Walker Branch Watershed (DOE), the Coweeta Hydrologic Laboratory and LTER site (USFS and NSF), Great Smoky Mountains National Park (research funded by NPS, TVA, and EPRI), Imnavait Creek, Alaska (DOE), the TVA-Norris Whole-tree Facility (TVA and EPRI), and DOE`s Biomass Program.

  6. Prototype Formation in Autism: Can Individuals with Autism Abstract Facial Prototypes?

    Prototype formation is a critical skill for category learning. Research suggests that individuals with autism may have a deficit in prototype formation of some objects; however, results are mixed. The current study used a natural category, faces, to further examine prototype formation in high-functioning individuals with autism. High-functioning children (age 8–13 years) and adults with autism (age 17–53 years) and matched controls were tested in a facial prototype formation task that has been used to test prototype formation abilities in typically developing infants and adults (Strauss, 1979). Participants were familiarized to a series of faces depicting subtle variations in the spatial distance of facial features, and were then given a forced choice familiarity test between the mean prototype and the mode prototype. Overall, individuals in the autism group were significantly less likely to select the mean prototype face. Even though the children with autism showed this difference in prototype formation, this pattern was driven primarily by the adults, because the adults with autism were approximately 4 times less likely to select the mean prototype than were the control adults. These results provide further evidence that individuals with autism have difficulty abstracting subtle spatial information that is necessary not only for the formation of a mean prototype, but also for categorizing faces and objects.     Since many educational researchers and program developers have limited knowledge of formative evaluation, formative data may be underutilized during the development and implementation of an educational program. The purpose of this article is to explain how participatory, responsive, educative, and qualitative approaches to formative evaluation can facilitate a partnership between evaluators and educational researchers and program managers to generate data useful to inform program implementation and improvement. This partnership is critical, we argue, because it enables an awareness of when to take appropriate action to ensure successful educational programs or "kairos". To illustrate, we use examples from our own evaluation work to highlight how formative evaluation may facilitate opportune moments to (1) define the substance and purpose of a program, (2) develop understanding and awareness of the cultural interpretations of program participants, and (3) show the relevance of stakeholder experiences to program goals.     The multicore generation of scientific high performance computing has provided a platform for the realization of Exascale computing, and has also underscored the need for new paradigms in coding parallel applications. The current standard for writing parallel applications requires programmers to use languages designed for sequential execution. These languages have abstractions that only allow programmers to operate on the process centric local view of data. To provide suitable languages for parallel execution, many research efforts have designed languages based on the Partitioned Global Address Space (PGAS) programming model. Chapel is one of the more recent languages to be developed using this model. Chapel supports multithreaded execution with high-level abstractions for parallelism. With Chapel in mind, we have developed a set of directives that serve as intermediate expressions for transitioning scientific applications from languages designed for sequential execution to PGAS languages like Chapel that are being developed with parallelism in mind.

    Combustion of renewable biofuels, including energy-dense biodiesel, is expected to contribute significantly toward meeting future energy demands in the transportation sector. Elucidating detailed reaction mechanisms will be crucial to understanding biodiesel combustion, and hydrogen abstraction reactions are expected to dominate biodiesel combustion during ignition. In this work, we investigate hydrogen abstraction by the radicals H·, CH(3)·, O·, HO(2)·, and OH· from methyl formate, the simplest surrogate for complex biodiesels. We evaluate the H abstraction barrier heights and reaction enthalpies, using multireference correlated wave function methods including size-extensivity corrections and extrapolation to the complete basis set limit. The barrier heights predicted for abstraction by H·, CH(3)·, and O· are in excellent agreement with derived experimental values, with errors ≤1 kcal/mol. We also predict the reaction energetics for forming reactant complexes, transition states, and product complexes for reactions involving HO(2)· and OH·. High-pressure-limit rate constants are computed using transition state theory within the separable-hindered-rotor approximation for torsions and the harmonic oscillator approximation for other vibrational modes. The predicted rate constants differ significantly from those appearing in the latest combustion kinetics models of these reactions. PMID:22830521

  1. Magnetite: What it reveals about the origin of the banded iron formations. [Abstract only

    Magnetite, Fe3O4 is produced abiotically and biotically. Abiotically, magnetite is a late magmatic mineral and forms as a consequence of the cooling of iron rich magma. Biotically, magnetite is produced by several organisms, including magnetotactic bacteria. Hematite, Fe2O3, is also produced abiotically and biotically. Abiotically, hematite rarely occurs as a primary mineral in igneous rocks, but is common as an alteration product, fumarole deposit, and in some metamorphosed Fe-rich rocks. Biotically, hematite is produced by several types of microorganisms. Biologically-produced magnetite and hematite are formed under the control of the host organism, and consequently, have characteristics not found in abiotically produced magnetite and hematite crystals. To determine if the magnetite and hematite in the Banded Iron Formation was biologically or abiotically produced, the characteristics of biologically-produced magnetite and hematite (concentrated from Aquaspirillum magnetotacticum) and abiotically-produced magnetite and hematite obtained from Wards Scientific Supply Company, were compared with characteristics of magnetite and hematite concentrated from the Gunflint Banded Iron Formation (Ontario, Canada) using thermal and crystallographic analytical techniques. Whole rock analysis of the Gunflint Banded Iron Formation by x-ray diffraction (XRD) and differential thermal analysis (DTA) revealed the presence of quartz, hematite, siderite and dolomite as the major minerals, and magnetite, greenalite, pyrite, pyrrhotite and apatite as the minor minerals. Analysis of a crude magnetic fraction of the Gunflint showed the minerals quartz, hematite, siderite, dolomite, and magnetite. Analysis of the crude magnetic fraction from Aquaspirillum magnetotacticum revealed organic compounds plus hematite and magnetite. The mineral identification and particle size distribution data obtained from the DTA along with XRD data indicate that the magnetite and hematite from the Gunflint

    The kinetics of the reaction of methanol with hydroxyl radicals is revisited in light of the reported new kinetic data, measured in cold expansion beams. The rate constants exhibit an approximately 10(2)-fold increase when the temperature decreases from 200 to 50 K, a result that cannot be fully explained by tunneling, as we confirm by new calculations. These calculations also show that methanol dimers are much more reactive to hydroxyl than monomers and imply that a dimer concentration of about 30% of the equilibrium concentration can account quantitatively for the observed rates. The assumed presence of dimers is supported by the observation of cluster formation in these and other cold beams of molecules subject to hydrogen bonding. The calculations imply an important caveat with respect to the use of cold expansion beams for the study of interstellar chemistry. PMID:27479134

  11. Philippine Astronomy Convention 2009 Abstract: Program Offerings in Astronomy in the Philippines

    The formal academic programs in Astronomy of the Rizal Technological University are the first such programs in the Philippines. The Master of Science in Astronomy program is envisioned to provide the student with a wide range of knowledge in many areas of Astronomy, leaning towards the descriptive aspects of knowledge. The student will choose the field or research most suitable to his or her interests. Three of these researches done while enrolled in the program, and even researches completed before the student actually enrolled in the program, may be considered as his or her thesis. The program suits professionals in all persuasions who wish to study Astronomy either for professional advancement or plainly for the love of the science or for intellectual satisfaction. Non-science majors can enroll. In 2008, the RTU Graduate School decided to ladderize the MS program and the Graduate Diploma in Astronomy was designed. This program is suited for science educators, astronomy lecturers and entrepreneurs, members of astronomical societies, and plain astronomy enthusiasts who like to gain in-depth knowledge in the most important aspects of astronomy. A bachelor's degree in any field is required. The program can be finished in two semesters and one summer. If the student opts to continue in the MS in Astronomy program, all the courses he or she has earned in the Diploma will be credited. The Bachelor of Science in Astronomy Technology is an intensive baccalaureate degree program designed to prepare students to become future research scientists and technologists in the field of Astronomy. The BS in Astronomy Technology is a cross-fertilized program, integrating interrelated sciences, such as engineering, geology, remote sensing, physics, atmospheric and environmental science, biology and biochemistry, and even philosophy and entrepreneurship into the study. Thus, the B.S. in Astronomy Technology program gives the student excellent job opportunities in many fields.

  12. Programming the Navier-Stokes computer: An abstract machine model and a visual editor

    The Navier-Stokes computer is a parallel computer designed to solve Computational Fluid Dynamics problems. Each processor contains several floating point units which can be configured under program control to implement a vector pipeline with several inputs and outputs. Since the development of an effective compiler for this computer appears to be very difficult, machine level programming seems necessary and support tools for this process have been studied. These support tools are organized into a graphical program editor. A programming process is described by which appropriate computations may be efficiently implemented on the Navier-Stokes computer. The graphical editor would support this programming process, verifying various programmer choices for correctness and deducing values such as pipeline delays and network configurations. Step by step details are provided and demonstrated with two example programs.

Some are simply so large that conventional approaches are impractical. New computer architectures motivate new algorithms, and fresh ways to look at old ones. The pervasive nature of linear algebra in analyzing and solving problems means that people from a wide spectrum--universities, industrial and government laboratories, financial institutions, and many others--share an interest in current developments in linear algebra.     The Urban Consortium (UC), created by PTI, is a network of jurisdictions with populations of over 250,000. The UC provides a platform for research and enterprise through its Energy, Environmental, Transportation, and Telecommunications and Information Task Forces. The UC provides a unique creative forum where elected and appointed officials and technical managers identify, test, and validate practical ways to improve the provision of public services and, where possible, generate new revenue opportunities. Public Technology, Inc., is the non-profit technology organization of the National League of Cities, the National Association of Counties, and the International City/County Management Association. PTI creates and advances technology-based products, services, and enterprises in cities and counties nationwide. Staffed by PTI, the UC addresses the critical needs of local governments through its Task Forces. The Urban Consortium Energy Task Force (UCETF) program has, since its inception, acted as a laboratory to develop, test solutions and share the resulting products or management approaches with the wider audience of local governments. It has addressed the overlap between energy and environment and economic development policy issues, and, is the nation's most extensive cooperative local government program to improve energy management and decision-making through applied research and technology cooperation. The five sessions of the conference were on the subjects of: (1) Thermal, Chemical, and Biological Processing, (2) Applied Biological Research, (3) Bioprocessing Research (4), Process Economics and Commercialization, and (5) Environmental Biotechnology. Examples of specific topics in the first session include the kinetics of ripening cheese, microbial liquefaction of lignite, and wheat as a feedstock for fuel ethanol.   11. ABSTRACT: The Community Environmental Monitoring Program: Reducing Public Perception of Risk Through Stakeholder Involvement

    Between 1951 and 1992, 928 nuclear tests were conducted at the Nevada Test Site (NTS), including 100 atmospheric and 828 underground tests. Initial public reaction to the tests was largely supportive, but by the late 1950s this began to change, largely as a result of fear of the potential for adverse health effects to be caused by exposure to ionizing radiation resulting from the tests. The nuclear power plant accident at Three Mile Island in 1979 served to heighten these fears, as well as foster a general distrust of the federal agencies involved and low public confidence in monitoring results. Modeled after a similar program that involved the public in monitoring activities around the Three Mile Island nuclear power plant, the Community Environmental Monitoring Program (CEMP) has promoted stakeholder involvement, awareness, and understanding of radiological surveillance in communities surrounding the NTS since 1981. It involves stakeholders in the operation, data collection, and dissemination of information obtained from a network of 29 stations across a wide area of Nevada, Utah, and California. It is sponsored by the U.S. Department of Energy, National Nuclear Security Administration Nevada Site Office (NNSA/NSO) and administered by the Desert Research Institute (DRI) of the Nevada System of Higher Education. Since assuming administration of the program in 2000, DRI has accomplished significant enhancements to the network's data collection and transmission capabilities. A robust datalogging and communications system allows for the near real-time transmission of data to a platform maintained by DRI's Western Regional Climate Center, where the data are uploaded and displayed on a publicly accessible web site (http://cemp.dri.edu/). Additionally, the CEMP can serve as part of an emergency response network in the event of an unplanned radiological release from the NTS, and also provides an excellent platform for testing new environmental sensor technologies

    In response to a request by the National Oceanic and Atmospheric Administration (NOAA) for computing tsunami propagations in the western Pacific, Eric Geist asked Willie Lee for assistance in providing parameters of earthquakes which may be future tsunami sources. The U.S. Geological Survey (USGS) Tsunami Source Working Group (TSWG) was initiated in August 2005. An ad hoc group of diverse expertise was formed, with Steve Kirby as the leader. The founding members are: Rick Blakely, Eric Geist, Steve Kirby, Willie Lee, George Plafker, Dave Scholl, Roland von Huene, and Ray Wells. Half of the founding members are USGS emeritus scientists. A report was quickly completed because of NOAA's urgent need to precalculate tsunami propagation paths for early warning purposes. It was clear to the group that much more work needed to be done to improve our knowledge about tsunami sources worldwide. The group therefore started an informal research program on tsunami sources and meets irregularly to share ideas, data, and results. Because our group activities are open to anyone, we have more participants now, including, for example, Harley Benz and George Choy (USGS, Golden, Colo.), Holly Ryan and Stephanie Ross (USGS, Menlo Park, Calif.), Hiroo Kanamori (Caltech), Emile Okal (Northwestern University), and Gerard Fryer and Barry Hirshorn (Pacific Tsunami Warning Center, Hawaii). To celebrate the fifth anniversary of the TSWG, a workshop is being held in the Auditorium of Building 3, USGS, Menlo Park, on July 19-20, 2010 (Willie Lee and Steve Kirby, Conveners). All talks (except one) will be video broadcast. The first tsunami source workshop was held in April 2006 with about 100 participants from many institutions.     Complex organic molecules (COMs) have been observed not only in the hot cores surrounding low- and high-mass protostars, but also in cold dark clouds. Therefore, it is interesting to understand how such species can be formed without the presence of embedded energy sources. We present new laboratory experiments on the low-temperature solid state formation of three complex molecules - methyl formate (HC(O)OCH3), glycolaldehyde (HC(O)CH2OH) and ethylene glycol (H2C(OH)CH2OH) - through recombination of free radicals formed via H-atom addition and abstraction reactions at different stages in the CO→H2CO→CH3OH hydrogenation network at 15 K. The experiments extend previous CO hydrogenation studies and aim at resembling the physical-chemical conditions typical of the CO freeze-out stage in dark molecular clouds, when H2CO and CH3OH form by recombination of accreting CO molecules and H-atoms on ice grains. We confirm that H2CO, once formed through CO hydrogenation, not only yields CH3OH through ongoing H-atom addition reactions, but is also subject to H-atom-induced abstraction reactions, yielding CO again. In a similar way, H2CO is also formed in abstraction reactions involving CH3OH. The dominant methanol H-atom abstraction product is expected to be CH2OH, while H-atom additions to H2CO should at least partially proceed through CH3O intermediate radicals. The occurrence of H-atom abstraction reactions in ice mantles leads to more reactive intermediates (HCO, CH3O and CH2OH) than previously thought, when assuming sequential H-atom addition reactions only. This enhances the probability to form COMs through radical-radical recombination without the need of UV photolysis or cosmic rays as external triggers.

    Sulfur to α-carbon thioether-containing peptides (sactipeptides) are ribosomally synthesized post-translationally modified peptides with bacteriocidal activities. The thioether cross-link, which is required for biological activity, is installed by a member of the radical S-adenosyl-l-methionine (SAM) superfamily in the peptide substrate. Herein, we show that the radical SAM enzyme, SkfB, utilizes the 5'-deoxyadenosyl radical generated from the reductive cleavage of SAM to abstract a hydrogen atom from the α-carbon of the amino acid at position 12 in the substrate, SkfA, to initiate the installation of a thioether cross-link. The insights from this work can be applied to all radical SAM sactipeptide maturases. PMID:27410522

    Current techniques for validating and verifying program changes often consider the entire program, even for small changes, leading to enormous V&V costs over a program s lifetime. This is due, in large part, to the use of syntactic program techniques which are necessarily imprecise. Building on recent advances in symbolic execution of heap manipulating programs, in this paper, we develop techniques for performing abstract semantic differencing of program behaviors that offer the potential for improved precision.

    An overview of the Gas-Grain Simulation Facility (GGSF) project and its current status is provided. The proceedings of the Gas-Grain Simulation Facility Experiments Workshop are recorded. The goal of the workshop was to define experiments for the GGSF--a small particle microgravity research facility. The workshop addressed the opportunity for performing, in Earth orbit, a wide variety of experiments that involve single small particles (grains) or clouds of particles. Twenty experiments from the fields of exobiology, planetary science, astrophysics, atmospheric science, biology, physics, and chemistry were described at the workshop and are outlined in Volume 2. Each experiment description included specific scientific objectives, an outline of the experimental procedure, and the anticipated GGSF performance requirements. Since these experiments represent the types of studies that will ultimately be proposed for the facility, they will be used to define the general science requirements of the GGSF. Also included in the second volume is a physics feasibility study and abstracts of example Gas-Grain Simulation Facility experiments and related experiments in progress.

  5. Towards Compatible and Interderivable Semantic Specifications for the Scheme Programming Language, Part II: Reduction Semantics and Abstract Machines

    We present a context-sensitive reduction semantics for a lambda-calculus with explicit substitutions and we show that the functional implementation of this small-step semantics mechanically corresponds to that of the abstract machine for Core Scheme presented by Clinger at PLDI’98, including first-class continuations. Starting from this reduction semantics, (1) we refocus it into a small-step abstract machine; (2) we fuse the transition function of this abstract machine with its driver loop, obtaining a big-step abstract machine which is staged; (3) we compress its corridor transitions, obtaining an eval/continue abstract machine; and (4) we unfold its ground closures, which yields an abstract machine that essentially coincides with Clinger’s machine. This lambda-calculus with explicit substitutions therefore aptly accounts for Core Scheme, including Clinger’s permutations and unpermutations.

  11. Substituent effects of N4 Schiff base ligands on the formation of fluoride-bridged dicobalt(ii) complexes via B-F abstraction: structures and magnetism.

    We report the synthesis of two fluoride bridged cobalt(ii) dimers - [Co(μ-F)(pnN4-PhCl)2(OH2)(MeCN)](BF4)3 (1) and [Co(μ-F)2(pnN4-PhCl)2](BF4)2 (2) - and related complexes derived from propyl-bridged N4 Schiff base plus pyridine ligands. Notably, the bridging fluoride ion(s) emanate from B-F abstraction processes on the BF4 anions in the starting salt, [Co(H2O)6](BF4)2. Two types of bridging motifs are generated - mono-bridged (μ-F) or di-bridged (μ-F)2- synthetically differentiated by the absence or presence of pyridine, respectively, during metalation. The synergistic roles of pyridine and the (ClPh)N4 ligand in promoting B-F abstraction were clarified by the isolation and crystallization of the simple tetrakis-pyridine monomeric complex [Co(py)4(MeCN)2](BF4)2 (4) [no B-F abstraction]; subsequent addition of the (ClPh)N4 ligand to 4 resulted in formation of the dimeric, di-bridged complex 2. Omission of pyridine during metalation resulted in formation of the mono-bridged dimer 1. The bulky chlorophenyl substituents were obligate for B-F abstraction, as metalation of the unsubstituted N4 ligand resulted in the non-fluoride-bridged dimer, [Co(pnN4)3](BF4)4 (3). In magnetic studies, complexes 1 (μeff = 6.24μB, 298 K) and 2 (μeff = 7.70μB, 298 K) both exhibit antiferromagnetic (AFM) coupling, but to different extents. Temperature-dependent magnetic susceptibility measurements (SQUID, 2 → 300 K) reveal that the linearity of the mono-fluoride bridge in 1 [∠Co-F-Co = 159.47(11)°] results in very strong AFM coupling (J = -14.9 cm(-1)). In contrast, the more acute Co2F2 diamond core [∠Co-F-Co = 98.8(2)°, 99.1(2)°] results in a smaller extent of AFM coupling (J = -2.97 cm(-1)). Overall, the results indicate the 'non-innocence' of the BF4 counterion in cobalt(ii) chemistry, and dimers 1 and 2 affirm the effect of the geometry of the bridging fluoride ion(s) in determining the extent of AFM coupling.   13. Sustaining curricular change at Sherbrooke through external, formative program evaluations.

    In this case study, the authors discuss external, formative program evaluation as a means to monitor and sustain ongoing curricular change and to prepare for periodic accreditation reviews. The Faculty of Medicine at Sherbrooke (in Quebec, Canada), following a major curricular reform begun in the mid-1980s, held three external, formative program evaluations in 1988, 1991, and 1994, using expert judgment and "connoisseur" models of evaluation. The authors present the goals of the evaluations (e.g., to evaluate the implementation of intended curricular changes) and the 17-step process used (e.g., "involve as many faculty and students as possible before and during the visit"), and describe the preparation for the evaluations, the selection of the external evaluators (e.g., a chief medical officer from the World Health Organization, a high-profile basic sciences teacher, the chairman of the previous accreditation team, and others), and on-site activities and reporting. Recommendations from the evaluators and the subsequent actions taken (and in a few cases, not taken) by the school are presented and discussed in terms of program planning, curricular content, basic sciences, problem-based learning and tutors' training, assessment of students, resource constraints, clerkships, community orientation, students' self-directedness, and medical humanism. The three evaluations helped guide and support the major curricular undertakings and encouraged continued changed and refinements. They also had a significant effect on the curriculum itself, on the faculty, and on the socioeducational climate of the school. PMID:9609858

(2) Recommend, including a basis thereof, a set of radionuclides that should be modeled in the Total System Performance Assessment in Support of the Site Recommendation (TSPA-SR) and the Total System Performance Assessment in Support of the Final Environmental Impact Statement (TSPA-FEIS). (3) Provide initial radionuclide inventories for the TSPA-SR and TSPA-FEIS models. (4) Answer the U.S. Nuclear Regulatory Commission (NRC)'s Issue Resolution Status Report ''Key Technical Issue: Container Life and Source Term'' (CLST IRSR) key technical issue (KTI): ''The rate at which radionuclides in SNF [spent nuclear fuel] are released from the EBS [engineered barrier system] through the oxidation and dissolution of spent fuel'' (NRC 1999, Subissue 3). The scope of the radionuclide screening analysis encompasses the period from 100 years to 10,000 years after the potential repository at Yucca Mountain is sealed for scenarios involving the breach of a waste package and subsequent degradation of the waste form as required for the TSPA-SR calculations. By extending the time period considered to one million years after repository closure, recommendations are made for the TSPA-FEIS. The waste forms included in the inventory abstraction are Commercial Spent Nuclear Fuel (CSNF), DOE Spent Nuclear Fuel (DSNF), High-Level Waste (HLW), naval Spent Nuclear Fuel (SNF), and U.S. Department of Energy (DOE) plutonium waste. The intended use of this analysis is in TSPA-SR and TSPA-FEIS.     Electron paramagnetic resonance free induction decay attenuation and muon spin rotation measurements were performed in the temperature range of liquid water for the reactions of the hydrogen isotopes D, H, and Mu with undeuterated and deuterated formate ions. Accurate rate constants were determined, and excellent Arrhenius behavior represented bywas found in all cases. Ab initio calculations at the MP2 and the QCISD level with the aug-cc-pvDZ basis set reveal that the reaction has no electronic barrier in the gas phase. This contrasts with quite sizeable activation energies observed in aqueous solution, and it suggests that the barrier is entirely solvent induced. Calculations at the above mentioned ab initio level using a polarized dielectric continuum for the solvated reaction system restore a realistic barrier and confirm this interpretation. It is shown that the solvent effect is a consequence of a pronounced change of polarization of the system along the reaction path. It may be more appropriate to describe the reaction as a consecutive electron-proton transfer rather than an H atom abstraction.

    In small-step abstract interpretations, the concrete and abstract semantics bear an uncanny resemblance. In this work, we present an analysis-design methodology that both explains and exploits that resemblance. Specifically, we present a two-step method to convert a small-step concrete semantics into a family of sound, computable abstract interpretations. The first step re-factors the concrete state-space to eliminate recursive structure; this refactoring of the state-space simultaneously determines a store-passing-style transformation on the underlying concrete semantics. The second step uses inference rules to generate an abstract state-space and a Galois connection simultaneously. The Galois connection allows the calculation of the "optimal" abstract interpretation. The two-step process is unambiguous, but nondeterministic: at each step, analysis designers face choices. Some of these choices ultimately influence properties such as flow-, field- and context-sensitivity. Thus, under the method, we can give the emergence of these properties a graph-theoretic characterization. To illustrate the method, we systematically abstract the continuation-passing style lambda calculus to arrive at two distinct families of analyses. The first is the well-known k-CFA family of analyses. The second consists of novel "environment-centric" abstract interpretations, none of which appear in the literature on static analysis of higher-order programs.

  6. Formation of aminyl radicals on electron attachment to AZT: Abstraction from the sugar phosphate backbone vs. one-electron oxidation of Guanine

    Employing electron spin resonance (ESR) spectroscopy, we have characterized the radicals formed in 3′-Azido-3′-deoxythymidine (3′-AZT) and in its 5′-analog 5′-azido-5′-deoxythymidine (5′-AZT) after electron attachment in γ-irradiated aqueous (H2O or D2O) glassy (7.5 M LiCl) systems. ESR spectral studies and theoretical calculations show that the predominant site of electron capture in 3′-AZT and in 5′-AZT is at the azide group and not at the thymine moiety. The azide group in AZT is therefore more electron affinic than the most electron affinic DNA base, thymine. Electron attachment to 3′-AZT and 5′-AZT results in an unstable azide anion radical intermediate (RN3•−) that is too short lived to be observed in our work even at 77 K. At 77 K we observe the neutral aminyl radical (RNH•) after loss of N2 from RN3•− followed by protonation of nitrene anion radical (RN•−) to give RNH•. The expected RN•− intermediate is not observed as protonation from water is complete at 77 K even in under highly basic conditions. Formation of RND• in D2O solutions confirms water as the source of the NH proton in the RNH•. Our assignments to these radicals are aided by DFT calculations for hyperfine coupling constants which closely match the experimental values. On annealing to higher temperatures (ca. 160–170 K), RNH• undergoes bimolecular hydrogen abstraction reactions from the thymine methyl group and the sugar moiety resulting in the formation of the thymine allyl radical (UCH2•) and two sugar radicals - C3′•, C5′•. RNH• also results in one-electron oxidation of the guanine base in 3′-AZG. This work provides a potential mechanism for the reported radiosensitization effects of AZT. PMID:20575557

    The TAMPR System originated as an approach to the problem of automating the routine modifications of FORTRAN source programs required to adapt them to a variety of uses or environments. Three steps are involved: (1) A FORTRAN source program is processed by the TAMPR Recognizer, yielding essentially a parse tree called the abstract form, (2) the Transformation Interpreter applies IGT's (Intragrammatical Transformations) to the abstract form as tree operations, and (3) the abstract form is then reconverted to source program form by the Formatter. By ensuring that the transformations are applied only to the correct syntactic entities and only in the intended contexts, the use of the abstract form greatly simplifies establishing the reliability of the overall process.

    The "cv" (Cube Visualization) program has been used for a number of years as part of the ISIS image processing system (Integrated Software for Imagers and Spectrometers) [1],[2]. In addition to reading the native ISIS image cube format, "cv" has recently been enhanced to directly read the HDF and HDF-EOS file formats used for distributing data from various Earth Observing System (EOS) Missions (e.g. the Terra and Landsat-7 satellites). Files based on HDF Version 4.x are supported; files based on the new HDF 5.x are not yet supported. "cv" is now packaged so that it can be used without installing the rest of the ISIS software system. The capabilities of the program include: Displays (as images) any Swath/Grid data fields in HDF-EOS files; Displays (as images) any Scientific Data Set (SDS) data fields in HDF files; Combines multiple HDF/HDF-EOS fields to form one display object; Subarea selection and/or subsampling (allows handling large files); Simultaneous display of multiple images/files; Plots intensity profiles along any of the three axes in a 3D data set; Writes displayed data fields to binary files (allows doing further processing using ISIS programs or using other software packages); Reports cursor location and pixel value (includes reporting Latitude/Longitude with optional conversion between geocentric and geographic coordinates); Includes many additional flexible display options. The "cv" program is implemented in the IDL language and makes use of the IDL CALL_EXTERNAL capability to call I/O and utility routines written in C and Fortran. Pre-compiled versions of "cv" are available for Sun Solaris, Compaq Alpha and PC Linux platforms. To obtain "cv", go to the USGS anonymous ftp site (ftpflag.wr.usgs.gov).     We examine student peer review, with an emphasis on formative practice and collaborative learning, rather than peer grading. Opportunities to engage students in such formative peer assessment are growing, as a range of online tools become available to manage and simplify the process of administering student peer review. We consider whether pedagogical requirements for student peer review are likely to be discipline-specific, taking computer science and software engineering as an example. We then summarise what attributes are important for a modern generic peer review tool, and classify tools according to four prevalent emphases, using currently available, mature tools to illustrate each. We conclude by identifying some gaps in current understanding of formative peer review, and discuss how online tools for student peer review can help create opportunities to answer some of these questions.

    Cell death after exposure to low-level radiation is often considered evidence that radiation is poisonous, however small the dose. Evidence has been accumulating to support the notion that cell death after low-level exposure to radiation results from activation of suicidal genes {open_quote}programmed cell death{close_quote} or {open_quote}apoptosis{close_quote} - for the health of the whole body. This paper gives experimental evidence that embryos of fruit flies and mouse fetuses have potent defense mechanisms against teratogenic or tumorigenic injury caused by radiation and carcinogens, which function through programmed cell death.

  5. The SUCCESS Project: The Effect of Program Format and Incentives on Participation and Cessation in Worksite Smoking Cessation Programs

    Objectives. This study examined the effect of program format and incentives on participation and cessation in worksite smoking cessation programs. Methods. Twenty-four worksites were randomized to 6 conditions that differed in cessation program format and the use of incentives. Programs were offered for 18 months in each worksite. A total of 2402 cigarette smokers identified at baseline were surveyed 12 and 24 months later to assess participation in programs and cessation. Results. A total of 407 (16.9%) of the smoker cohort registered for programs; on the 12- and 24-month surveys, 15.4% and 19.4% of the cohort, respectively, reported that they had not smoked in the previous 7 days. Registration for programs in incentive sites was almost double that of no-incentive sites (22.4% vs 11.9%), but increased registration did not translate into significantly greater cessation rates. Program type did not affect registration or cessation rates. Conclusions. Although incentives increase rates of registration in worksite smoking cessation programs, they do not appear to increase cessation rates. Phone counseling seems to be at least as effective as group programs for promoting smoking cessation in worksites. PMID:11818305

  6. Microbial biofilm formation and its consequences for the CELSS program

    A major goal of the Controlled Ecology Life Support System (CELSS) program is to provide reliable and efficient life support systems for long-duration space flights. A principal focus of the program is on the growth of higher plants in growth chambers. These crops should be grown without the risk of damage from microbial contamination. While it is unlikely that plant pathogens will pose a risk, there are serious hazards associated with microorganisms carried in the nutrient delivery systems and in the atmosphere of the growth chamber. Our experience in surface microbiology showed that colonization of surfaces with microorganisms is extremely rapid even when the inoculum is small. After initial colonization extensive biofilms accumulate on moist surfaces. These microbial films metabolize actively and slough off continuously to the air and water. During plant growth in the CELSS program, microbial biofilms have the potential to foul sensors and to plug nutrient delivery systems. In addition both metabolic products of microbial growth and degradation products of materials being considered for use as nutrient reservoirs and for delivery are likely sources of chemicals known to adversly affect plant growth.

The notion of abstraction formalized in this work can be informally described as: (property 1), the process of mapping a representation of a problem, called (following historical convention (Sac74)) the 'ground' representation, onto a new representation, called the 'abstract' representation, which, (property 2) helps deal with the problem in the original search space by preserving certain desirable properties and (property 3) is simpler to handle as it is constructed from the ground representation by "throwing away details". One desirable property preserved by an abstraction is provability; often there is a relationship between provability in the ground representation and provability in the abstract representation. Another can be deduction or, possibly inconsistency. By 'throwing away details' we usually mean that the problem is described in a language with a smaller search space (for instance a propositional language or a language without variables) in which formulae of the abstract representation are obtained from the formulae of the ground representation by the use of some terminating rewriting technique. Often we require that the use of abstraction results in more efficient .reasoning. However, it might simply increase the number of facts asserted (eg. by allowing, in practice, the exploration of deeper search spaces or by implementing some form of learning). Among all abstractions, three very important classes have been identified. They relate the set of facts provable in the ground space to those provable in the abstract space.     Some current interpretations of abstraction in mathematical settings are examined from different perspectives, including history and learning. It is argued that abstraction is a complex concept and that it cannot be reduced to generalization or decontextualization only. In particular, the links between abstraction processes and the emergence of new objects are shown. The role that representations have in abstraction is discussed, taking into account both the historical and the educational perspectives. As languages play a major role in mathematics, some ideas from functional linguistics are applied to explain to what extent mathematical notations are to be considered abstract. Finally, abstraction is examined from the perspective of mathematics education, to show that the teaching ideas resulting from one-dimensional interpretations of abstraction have proved utterly unsuccessful. Each audience is unique and requires a different approach. The current environment necessitates presentations that are captivating for a younger generation that is embedded in a highly visual and sound-bite world of social media, twitter and U-Tube, and mobile devices. For educators, presentations and workshops for themselves and their students must support the Next Generation Science Standards (NGSS), the Common Core Content Standards, and the Science Technology, Engineering and Mathematics (STEM) initiative.     (Abstract only) We are developing a system of robotic telescopes for automatic recognition of Supernovas as well as other transient events in collaboration with the Puckett Supernova Search Team. At the SAS2014 meeting, the discovery program, SNARE, was first described. Since then, it has been continuously improved to handle searches under a wide variety of atmospheric conditions. Currently, two telescopes are used to build a reference library while searching for PSN with a partial library. Since data is taken every night without clouds, we must deal with varying atmospheric and high background illumination from the moon. Software is configured to identify a PSN, reshoot for verification with options to change the run plan to acquire photometric or spectrographic data. The telescopes are 24-inch CDK24, with Alta U230 cameras, one in CA and one in NM. Images and run plans are sent between sites so the CA telescope can search while photometry is done in NM. Our goal is to find bright PSNs with magnitude 17.5 or less which is the limit of our planned spectroscopy. We present results from our first automated PSN discoveries and plans for PSN data acquisition.

  9. Understanding change among multi-problem families: Learnings from a formative program assessment.

    This paper describes the implementation of a long-term voluntary intervention to prevent chronic maltreatment among multi-problem families with histories of child welfare involvement. A small formative evaluation included a limited number of interviews with program participants during the first year of program implementation (n=10), a retrospective case file review (n=17) of closed cases following the first three years of implementation, and notes from ongoing meetings and discussion with program staff. Findings regarding client engagement, long-term interaction between risk and services, and program refinement are discussed. Despite the program's voluntary nature, positive comments from families, and extensive engagement strategies, only about 22% of families remained engaged for the full two-year program. Material hardship was one of the most persistent risk factors from baseline to termination. In many cases, unforeseen negative events occurred that, at least partly, derailed progress. In all cases, progress made was not reflective of a consistent linear process used in the design of most child welfare programs. Implications for program theory and design are discussed.   10. Modelling Metamorphism by Abstract Interpretation

    Metamorphic malware apply semantics-preserving transformations to their own code in order to foil detection systems based on signature matching. In this paper we consider the problem of automatically extract metamorphic signatures from these malware. We introduce a semantics for self-modifying code, later called phase semantics, and prove its correctness by showing that it is an abstract interpretation of the standard trace semantics. Phase semantics precisely models the metamorphic code behavior by providing a set of traces of programs which correspond to the possible evolutions of the metamorphic code during execution. We show that metamorphic signatures can be automatically extracted by abstract interpretation of the phase semantics, and that regular metamorphism can be modelled as finite state automata abstraction of the phase semantics.

    PVS (Prototype Verification System) is a general-purpose environment for developing specifications and proofs. This document deals primarily with the abstract datatype mechanism in PVS which generates theories containing axioms and definitions for a class of recursive datatypes. The concepts underlying the abstract datatype mechanism are illustrated using ordered binary trees as an example. Binary trees are described by a PVS abstract datatype that is parametric in its value type. The type of ordered binary trees is then presented as a subtype of binary trees where the ordering relation is also taken as a parameter. We define the operations of inserting an element into, and searching for an element in an ordered binary tree; the bulk of the report is devoted to PVS proofs of some useful properties of these operations. These proofs illustrate various approaches to proving properties of abstract datatype operations. They also describe the built-in capabilities of the PVS proof checker for simplifying abstract datatype expressions.

    Many studies have demonstrated the importance of the knowledge that interrelates features in people's mental representation of categories and that makes our conception of categories coherent. This article focuses on abstract coherent categories, coherent categories that are also abstract because they are defined by relations independently of any features. Four experiments demonstrate that abstract coherent categories are learned more easily than control categories with identical features and statistical structure, and also that participants induced an abstract representation of the category by granting category membership to exemplars with completely novel features. The authors argue that the human conceptual system is heavily populated with abstract coherent concepts, including conceptions of social groups, societal institutions, legal, political, and military scenarios, and many superordinate categories, such as classes of natural kinds.     Traditionally, abstraction in planning has been accomplished by either state abstraction or operator abstraction, neither of which has been fully automatic. We present a new method, predicate relaxation, for automatically performing state abstraction. PABLO, a nonlinear hierarchical planner, implements predicate relaxation. Theoretical, as well as empirical results are presented which demonstrate the potential advantages of using predicate relaxation in planning. We also present a new definition of hierarchical operators that allows us to guarantee a limited form of completeness. This new definition is shown to be, in some ways, more flexible than previous definitions of hierarchical operators. Finally, a Classical Truth Criterion is presented that is proven to be sound and complete for a planning formalism that is general enough to include most classical planning formalisms that are based on the STRIPS assumption.

    Current research is demonstrating that model-checking and other forms of automated finite-state verification can be effective for checking properties of software systems. Due to the exponential costs associated with model-checking, multiple forms of abstraction are often necessary to obtain system models that are tractable for automated checking. The Bandera Tool Set provides multiple forms of automated support for compiling concurrent Java software systems to models that can be supplied to several different model-checking tools. In this paper, we describe the foundations of Bandera's data abstraction mechanism which is used to reduce the cardinality (and the program's state-space) of data domains in software to be model-checked. From a technical standpoint, the form of data abstraction used in Bandera is simple, and it is based on classical presentations of abstract interpretation. We describe the mechanisms that Bandera provides for declaring abstractions, for attaching abstractions to programs, and for generating abstracted programs and properties. The contributions of this work are the design and implementation of various forms of tool support required for effective application of data abstraction to software components written in a programming language like Java which has a rich set of linguistic features.

  12. Metacognition and abstract reasoning.

    The nature of people's meta-representations of deductive reasoning is critical to understanding how people control their own reasoning processes. We conducted two studies to examine whether people have a metacognitive representation of abstract validity and whether familiarity alone acts as a separate metacognitive cue. In Study 1, participants were asked to make a series of (1) abstract conditional inferences, (2) concrete conditional inferences with premises having many potential alternative antecedents and thus specifically conducive to the production of responses consistent with conditional logic, or (3) concrete problems with premises having relatively few potential alternative antecedents. Participants gave confidence ratings after each inference. Results show that confidence ratings were positively correlated with logical performance on abstract problems and concrete problems with many potential alternatives, but not with concrete problems with content less conducive to normative responses. Confidence ratings were higher with few alternatives than for abstract content. Study 2 used a generation of contrary-to-fact alternatives task to improve levels of abstract logical performance. The resulting increase in logical performance was mirrored by increases in mean confidence ratings. Results provide evidence for a metacognitive representation based on logical validity, and show that familiarity acts as a separate metacognitive cue. PMID:25416026

  13. FTOOLS - A New Package of Programs to Manipulate and Process FITS Format Files

    The High Energy Astrophysics Science Archive Research Center (HEASARC) is developing a comprehensive set of programs to manipulate and analyze files in FITS (Flexible Image Transport System) format. One consequence of this project is to greatly expand the usage of FITS from simply a transport or interchange format to a convenient and versatile format to be used directly for data reduction and analysis. The FTOOLS utilities are specifically being written to process the data from the Astro-D X-Ray satellite, but the tools themselves are very general and can be used to analyze any FITS format file. These utilities are built on top of the FITSIO subroutine library and are written in ANSI standard Fortran or C. The software is easily portable to different processing environments and will be available as an IRAF package as well as a set of stand-alone set of executable tasks on VMS or Unix systems. The current status of the FTOOLS project will be described along with plans for future enhancements.

    We investigated humor as a context for learning about abstraction and disbelief. More specifically, we investigated how parents support humor understanding during book sharing with their toddlers. In Study 1, a corpus analysis revealed that in books aimed at 1-to 2-year-olds, humor is found more often than other forms of doing the wrong thing including mistakes, pretense, lying, false beliefs, and metaphors. In Study 2, 20 parents read a book containing humorous and non-humorous pages to their 19-to 26-month-olds. Parents used a significantly higher percentage of high abstraction extra-textual utterances (ETUs) when reading the humorous pages. In Study 3, 41 parents read either a humorous or non-humorous book to their 18-to 24-month-olds. Parents reading the humorous book made significantly more ETUs coded for a specific form of high abstraction: those encouraging disbelief of prior utterances. Sharing humorous books thus increases toddlers' exposure to high abstraction and belief-based language. PMID:21585438

    In a given social context, artistic creation comprises a set of processes, which relate to the activity of the artist and the activity of the spectator. Through these processes we see and understand that the world is vaster than it is said to be. Artistic processes are mediated experiences that open up the world. A successful work of art expresses a reality beyond actual reality: it suggests an unknown world using the means and the signs of the known world. Artistic practices incorporate the means of creation developed by science and technology and change forms as they change. Artists and the public follow different processes of abstraction at different levels, in the definition of the means of creation, of representation and of perception of a work of art. This paper examines how the processes of abstraction are used within the framework of the visual arts and abstract painting, which appeared during a period of growing importance for the processes of abstraction in science and technology, at the beginning of the twentieth century. The development of digital platforms and new man-machine interfaces allow multimedia creations. This is performed under the constraint of phases of multidisciplinary conceptualization using generic representation languages, which tend to abolish traditional frontiers between the arts: visual arts, drama, dance and music.     This project was developed to conduct research to improve the efficacy of captive broodstock programs and advance hatchery reform throughout the Columbia river basin. The project has three objectives: (1) maintain adaptive life history characteristics in Chinook salmon, (2) improve imprinting in juvenile sockeye salmon, and (3) match wild phenotypes in Chinook and sockeye salmon reared in hatcheries. A summary of the results are as follows: Objective 1: Adult and jack Chinook salmon males were stocked into four replicate spawning channels at a constant density (N = 16 per breeding group), but different ratios, and were left to spawn naturally with a fixed number of females (N = 6 per breeding group). Adult males obtained primary access to females and were first to enter the nest at the time of spawning. Jack male spawning occurred primarily by establishing satellite positions downstream of the courting pair, and 'sneaking' into the nest at the time of spawning. Male dominance hierarchies were fairly stable and strongly correlated with the order of nest entry at the time of spawning. Spawning participation by jack and adult males is consistent with a negative frequency dependent selection model, which means that selection during spawning favors the rarer life history form. Results of DNA parentage assignments will be analyzed to estimate adult-to-fry fitness of each male. Objective 2: To determine the critical period(s) for imprinting for sockeye salmon, juvenile salmon were exposed to known odorants at key developmental stages. Molecular assessments of imprinting-induced changes in odorant receptor gene expression indicated that regulation of odorant expression is influenced by developmental status and odor exposure history.   4. Abstract Expression Grammar Symbolic Regression

    This chapter examines the use of Abstract Expression Grammars to perform the entire Symbolic Regression process without the use of Genetic Programming per se. The techniques explored produce a symbolic regression engine which has absolutely no bloat, which allows total user control of the search space and output formulas, which is faster, and more accurate than the engines produced in our previous papers using Genetic Programming. The genome is an all vector structure with four chromosomes plus additional epigenetic and constraint vectors, allowing total user control of the search space and the final output formulas. A combination of specialized compiler techniques, genetic algorithms, particle swarm, aged layered populations, plus discrete and continuous differential evolution are used to produce an improved symbolic regression sytem. Nine base test cases, from the literature, are used to test the improvement in speed and accuracy. The improved results indicate that these techniques move us a big step closer toward future industrial strength symbolic regression systems.

    The purpose of this report is to develop and analyze the engineered barrier system (EBS) radionuclide transport abstraction model, consistent with Level I and Level II model validation, as identified in Technical Work Plan for: Near-Field Environment and Transport: Engineered Barrier System: Radionuclide Transport Abstraction Model Report Integration (BSC 2005 [DIRS 173617]). The EBS radionuclide transport abstraction (or EBS RT Abstraction) is the conceptual model used in the total system performance assessment (TSPA) to determine the rate of radionuclide releases from the EBS to the unsaturated zone (UZ). The EBS RT Abstraction conceptual model consists of two main components: a flow model and a transport model. Both models are developed mathematically from first principles in order to show explicitly what assumptions, simplifications, and approximations are incorporated into the models used in the TSPA. The flow model defines the pathways for water flow in the EBS and specifies how the flow rate is computed in each pathway. Input to this model includes the seepage flux into a drift. The seepage flux is potentially split by the drip shield, with some (or all) of the flux being diverted by the drip shield and some passing through breaches in the drip shield that might result from corrosion or seismic damage. The flux through drip shield breaches is potentially split by the waste package, with some (or all) of the flux being diverted by the waste package and some passing through waste package breaches that might result from corrosion or seismic damage. Neither the drip shield nor the waste package survives an igneous intrusion, so the flux splitting submodel is not used in the igneous scenario class. The flow model is validated in an independent model validation technical review. The drip shield and waste package flux splitting algorithms are developed and validated using experimental data.     The success of captive broodstock programs depends on high in-culture survival, appropriate development of the reproductive system, and the behavior and survival of cultured salmon after release, either as adults or juveniles. Continuing captive broodstock research designed to improve technology is being conducted to cover all major life history stages of Pacific salmon. Accomplishments detailed in this report are listed below by major objective. Objective 1: This study documented that captively reared Chinook exhibited spawn timing similar to their founder anadromous population. An analysis of spawn timing data of captively reared Chinook salmon that had received different levels of antibiotic treatment did not suggest that antibiotic treatments during the freshwater or seawater phase of the life cycle affects final maturation timing. No effect of rearing density was found with respect to spawn timing or other reproductive behaviors. Objective 2: This study investigated the critical period(s) for imprinting for sockeye salmon by exposing juvenile salmon to known odorants at key developmental stages. Molecular assessments of imprinting-induced changes in odorant receptor gene expression indicated that regulation of odorant expression differs between coho and sockeye salmon. While temporal patterns differ between these species, exposure to arginine elicited increases in odorant receptor mRNA expression in sockeye salmon. Objective 3: This study: (i) identified the critical period when maturation is initiated in male spring Chinook salmon and when body growth affects onset of puberty, (ii) described changes in the reproductive endocrine system during onset of puberty and throughout spermatogenesis in male spring Chinook salmon, (iii) found that the rate of oocyte development prior to vitellogenesis is related to body growth in female spring Chinook, and (iv) demonstrated that growth regimes which reduce early (age 2) male maturation slow the rate of primary and early

Jack male spawning occurred primarily by establishing satellite positions downstream of the courting pair, and 'sneaking' into the nest at the time of spawning. Observed participation in spawning events and adult-to-fry reproductive success of jack and adult males was consistent with a negative frequency-dependent selection model. We made use of the ability to isolate cuticle synthesizing cells in relatively pure form by dissecting pupal wings and we used RNAseq to identify genes expressed during the formation of the adult wing cuticle. We observed dramatic changes in gene expression during cuticle deposition, and combined with transmission electron microscopy, we were able to identify candidate genes for the deposition of the different cuticular layers. Among genes of interest that dramatically change their expression during the cuticle deposition program are ones that encode cuticle proteins, ZP domain proteins, cuticle modifying proteins and transcription factors, as well as genes of unknown function. A striking finding is that mutations in a number of genes that are expressed almost exclusively during the deposition of the envelope (the thin outermost layer that is deposited first) result in gross defects in the procuticle (the thick chitinous layer that is deposited last). An attractive hypothesis to explain this is that the deposition of the different cuticle layers is not independent with the envelope instructing the formation of later layers.   10. Recognition of depositional environments using programmed pyrolysis: Sparta Formation, south-central Louisiana

    Programmed pyrolysis of mudstone provides a rapid and effective technique to recognize environments of deposition in the subsurface. Ninety-three mudstone samples from four downdip Sparta Formation wells in south-central Louisiana were analyzed using a Rock-Eval pyrolysis analyzer with total organic carbon (TOC) module. TOC and the hydrogen index were found to be the most useful parameters for distinguishing depositional environments. Detailed conventional core analysis demonstrates that the Sparta Formation in the study area represents a prograding barrier island complex consisting of reservoir quality shoreface, storm-washover, and tidal-inlet sandstone. The sandstone overlies open marine mudstone and is capped by lagoonal mudstone. Mudstone of both facies is characteristically dark brown to black, laminated, and organic rich. However, pyrolysis results reveal geochemical contrasts that can be used to distinguish between the marine mudstone facies and the lagoonal mudstone facies. Lagoonal mudstone has TOC values averaging 1.37% and hydrogen indices averaging 160. In contrast, offshore marine mudstone has much higher TOC values, which average 2.61%, and a dramatically higher average hydrogen index of 341. Average T/sub max/ of mudstone from both facies is 431/degrees/C, and S/sub 1//S/sub 2/ ratios are well below unity, showing that the Sparta Formation is thermally immature in the study area. Thermal maturity differences cannot be invoked to explain the observed geochemical differences between environments. The clear contrast of organic geochemical differences between environments. One of the LARI projects is the BVRI photometric monitoring of Young Stellar Objects (YSOs), wherein amateurs obtain observations to search for new outburst events and characterize the colour evolution of previously identified outbursters.     The development of computer science has produced a vast number of machine architectures, programming languages, and compiler technologies. The cross product of these three characteristics defines the spectrum of previous and present data representation methodologies. With regard to computer networks, the uniqueness of these methodologies presents an obstacle when disparate host environments are to be interconnected. Interoperability within a heterogeneous network relies upon the establishment of data representation commonality. The International Standards Organization (ISO) is currently developing the abstract syntax notation one standard (ASN.1) and the basic encoding rules standard (BER) that collectively address this problem. When used within the presentation layer of the open systems interconnection reference model, these two standards provide the data representation commonality required to facilitate interoperability. The details of a compiler that was built to automate the use of ASN.1 and BER are described. From this experience, insights into both standards are given and potential problems relating to this development effort are discussed.

    This article demonstrates a novel application of propensity score matching techniques: to estimate nonexperimental impacts on program participants within the context of an experimental research design. The author examines the relationship between program participation, defined as qualifying for an earnings supplement by working full-time, and marital union formation among low-income mothers in two Canadian provinces. The author finds that receipt of an earnings supplement substantially increased union formation in one province but not the other. A subgroup analysis based on propensities of program participation revealed that the positive effect on unions was concentrated among relatively disadvantaged participants. The techniques demonstrated in the article are broadly applicable to studies in which take-up is less than 100% among those randomly assigned to a program group. PMID:17093107

  20. Photometry Transforms Generation with PTGP (Abstract)

    (Abstract only) Historically the development of photometry transformation coefficients required extensive manual effort and the use of large spreadsheets. A new release—version 5.0—of the Photometry Transformations Generation Program (PTGP) achieves the goal of generating transformation coefficients without the use of spreadsheets—saving considerable time and ensuring data accuracy. PTGP version 5.0 works directly with VSP to retrieve the most recent standard star reference magnitudes (currently for M67 and NGC7790). It then processes instrument magnitude file(s) downloaded from vphot or exported from AIP4WIN or MAXIM. Either AUID or “Boulder” star identifications can be used for AIP4WIN and MAXIM. When using VPHOT data or “Boulder” star identifications, PTGP determines the AUID names for each of the reference standard stars. All standard transforms are calculated. Plots of each transform's data can be reviewed, and individual star observations added/deleted. Transform sets can be saved for further use. Transform sets can be compared and selected sets averaged. The averaged sets can be exported in a file format compatible with the AAVSO TA tool. The presentation will provide a brief overview and demonstration of the tool. It will also discuss the implications of using PYTHON for the development—both benefits and potential problems. The program runs on both PCs and Macs. A subsequent presentation will discuss the use of VPHOT and PTGP to generate transforms and the testing of the impacts of varying key VPHOT and PTGP parameters.

  1. Abstraction of Drift Seepage

    This model report documents the abstraction of drift seepage, conducted to provide seepage-relevant parameters and their probability distributions for use in Total System Performance Assessment for License Application (TSPA-LA). Drift seepage refers to the flow of liquid water into waste emplacement drifts. Water that seeps into drifts may contact waste packages and potentially mobilize radionuclides, and may result in advective transport of radionuclides through breached waste packages [''Risk Information to Support Prioritization of Performance Assessment Models'' (BSC 2003 [DIRS 168796], Section 3.3.2)]. The unsaturated rock layers overlying and hosting the repository form a natural barrier that reduces the amount of water entering emplacement drifts by natural subsurface processes. For example, drift seepage is limited by the capillary barrier forming at the drift crown, which decreases or even eliminates water flow from the unsaturated fractured rock into the drift. During the first few hundred years after waste emplacement, when above-boiling rock temperatures will develop as a result of heat generated by the decay of the radioactive waste, vaporization of percolation water is an additional factor limiting seepage. Estimating the effectiveness of these natural barrier capabilities and predicting the amount of seepage into drifts is an important aspect of assessing the performance of the repository. The TSPA-LA therefore includes a seepage component that calculates the amount of seepage into drifts [''Total System Performance Assessment (TSPA) Model/Analysis for the License Application'' (BSC 2004 [DIRS 168504], Section 6.3.3.1)]. The TSPA-LA calculation is performed with a probabilistic approach that accounts for the spatial and temporal variability and inherent uncertainty of seepage-relevant properties and processes. Results are used for subsequent TSPA-LA components that may handle, for example, waste package corrosion or radionuclide transport.

    A recent international study of women in physics showed that enrollment in physics and science is declining for both males and females and that women are severely underrepresented in careers requiring a strong physics background. The gender gap begins early in the pipeline, from the first grade. Girls are treated differently than boys at home and in society in ways that often hinder their chances for success. They have fewer freedoms, are discouraged from accessing resources or being adventurous, have far less exposure to problem solving, and are not encouraged to choose their lives. In order to motivate more girl students to study physics in the Assiut governorate of Egypt, the Assiut Alliance for the Women and Assiut Education District collaborated in renovating the education of physics in middle and secondary school classrooms. A program that helps in increasing the number of girls in science and physics has been designed in which informal groupings are organized at middle and secondary schools to involve girls in the training and experiences needed to attract and encourage girls to learn physics. During implementation of the program at some schools, girls, because they had not been trained in problem-solving as boys, appeared not to be as facile in abstracting the ideas of physics, and that was the primary reason for girls dropping out of science and physics. This could be overcome by holding a topical physics and technology summer school under the supervision of the Assiut Alliance for the Women.

  3. Masking failures of multidimensional sensors (extended abstract)

    When a computer monitors a physical process, the computer uses sensors to determine the values of the physical variables that represent the state of the process. A sensor can sometimes fail, however, and in the worst case report a value completely unrelated to the true physical value. The work described is motivated by a methodology for transforming a process control program that can not tolerate sensor failure into one that can. In this methodology, a reliable abstract sensor is created by combining information from several real sensors that measure the same physical value. To be useful, an abstract sensor must deliver reasonably accurate information at reasonable computational cost. Sensors are considered that deliver multidimensional values (e.g., location or velocity in three dimensions, or both temperature and pressure). Geometric techniques are used to derive upper bounds on abstract sensor accuracy and to develop efficient algorithms for implementing abstract sensors.
