    The food habits of Melanogrammus aeglefinus were explored and contrasted across multiple north-eastern and north-western Atlantic Ocean ecosystems, using databases that span multiple decades. The results show that among all ecosystems, echinoderms are a consistent part of M. aeglefinus diet, but patterns emerge regarding where and when M. aeglefinus primarily eat fishes v. echinoderms. Melanogrammus aeglefinus does not regularly exhibit the increase in piscivory with ontogeny that other gadoids often show, and in several ecosystems there is a lower occurrence of piscivory. There is an apparent inverse relationship between the consumption of fishes and echinoderms in M. aeglefinus over time, where certain years show high levels of one prey item and low levels of the other. This apparent binary choice can be viewed as part of a gradient of prey options, contingent upon a suite of factors external to M. aeglefinus dynamics. The energetic consequences of this prey choice are discussed, noting that in some instances it may not be a choice at all. © 2016 The Fisheries Society of the British Isles.

    Crude oil accidentally spilled into the marine environment undergoes natural weathering processes that result in oil components being dissolved into the water column or present in particulate form as dispersed oil droplets. Oil components dissolved in seawater are typically considered as more bioavailable to pelagic marine organisms and the main driver of crude oil toxicity, however, recent studies indicate that oil droplets may also contribute. The adhesion of crude oil droplets onto the eggs of pelagic fish species may cause enhanced transfer of oil components via the egg surface causing toxicity during the sensitive embryonic developmental stage. In the current study, we utilized an oil droplet dispersion generator to generate defined oil droplets sizes/concentrations and exposed Atlantic cod (Gadus morhua) and haddock (Melanogrammus aeglefinus) to investigate if the potential for dispersed oil droplets to adhere onto the surface of eggs was species-dependent. The influence of a commercial chemical dispersant on the adhesion process was also studied. A key finding was that the adhesion of oil droplets was significantly higher for haddock than cod, highlighting key differences and exposure risks between the two species. Scanning electron microscopy indicates that the differences in oil droplet adhesion may be driven by the surface morphology of the eggs. Another important finding was that the adhesion capacity of oil droplets to fish eggs is significantly reduced (cod 37.3%, haddock 41.7%) in the presence of the chemical dispersant.   3. Persistent effects of incubation temperature on muscle development in larval haddock (Melanogrammus aeglefinus L.).

    Muscle development and growth were investigated in haddock larvae (Melanogrammus aeglefinus L.) incubated under controlled temperatures (4, 6, 8 degrees C) and reared post-hatch through yolk-dependent and exogenous-feeding stages in a 6 degrees C post-hatch environment. Changes in cell number and size in superficial and deep myotomes within the epaxial muscle were investigated for 28 days following hatch. Distinct and significant differences in muscle cellularity following separate developmental strategies were observed in superficial and deep myotomes. The number of superficial myofibres increased with time and, although not in a manner proportional to temperature during the first 21 days post hatch (d.p.h.), there was observed a trend during the final 7 days of greater mean cell size that was strongly associated with increased temperature. In addition, there was an apparent correspondence between increased temperature and increased size between 21 and 28 d.p.h. Among all temperature groups the superficial myotome not only demonstrated a consistent unimodal myofibre-size distribution but one that increased in range proportional to temperature. In the deep muscle, myotomes from higher incubation temperatures had a broader range of fibre sizes and greater numbers of myofibres. The onset of a proliferative event, characterized by a significant recruitment of new smaller myofibres and a bimodal distribution of cell sizes, was directly proportional to incubation temperature such that it occurred at 14 d.p.h. at 8 degrees C but not until 28 d.p.h. at 4 degrees C. The magnitude of that recruitment was also directly proportional to temperature. Following hatch, those embryos from the greatest temperature groups had the largest mean deep muscle size but, as a result of the proliferative event, had the smallest-sized cells 28 days later.     Atlantic haddock of Georges Bank are characterized by large fluctuations in population size and a recent collapse of the commercial fishery. DNA extracted from dried scales of Georges Bank haddock, archived by the U.S. National Marine Fisheries Service (NMFS), reveals significant heterogeneity in frequencies of four mitochondrial DNA control region haplotypes between 1975 and 1985 cohorts. Several processes may be responsible for this temporal variation, the most attractive hypothesis being that haddock from other geographic regions episodically contribute to the Georges Bank gene pool. Thus, the population of haddock spawning on Georges Bank may not be genetically discrete and, with respect to Atlantic haddock, Georges Bank may not be viewed as a closed system.

  5. Lipid and fatty acid compositions of cod ( Gadus morhua), haddock ( Melanogrammus aeglefinus) and halibut ( Hippoglossus hippoglossus)

    This study was conducted to compare lipid and fatty acid composition of cod, haddock and halibut. Three groups of cod (276 g ± 61 g), haddock (538 g ± 83 g) and halibut (3704 g ± 221 g) were maintained with commercial feeds mainly based on fish meal and marine fish oil for 12 weeks prior to sampling. The fatty acid compositions of muscle and liver were determined by GC/FID after derivatization of extracted lipids into fatty acid methyl esters (FAME). Lipids were also fractionated into neutral and polar lipids using Waters silica Sep-Pak?. The phospholipid fraction was further separated by high-performance thin-layer chromatography (HPTLC) and the FAME profile was obtained. Results of the present study showed that cod and haddock were lean fish and their total muscle lipid contents were 0.8% and 0.7%, respectively, with phospholipid constituting 83.6% and 87.5% of the total muscle lipid, respectively. Halibut was a medium-fat fish and its muscle lipid content was 8%, with 84% of the total muscle lipid being neutral lipid. Total liver lipid contents of cod, haddock and halibut were 36.9%, 67.2% and 30.7%, respectively, of which the neutral lipids accounted for the major fraction (88.1%-97.1%). Polyunsaturated fatty acids were the most abundant in cod and haddock muscle neutral lipid. Monounsaturated fatty acid level was the highest in halibut muscle neutral lipid. Fatty acid compositions of phospholipid were relatively constant. In summary, the liver of cod and haddock as lean fish was the main lipid reserve organ, and structural phospholipid is the major lipid form in flesh. However, as a medium-fat fish, halibut stored lipid in both their liver and muscle.

We also examined fine-scale (10s of metres) within-site variability in the macrofauna and used surficial sediment characteristics, along with hydrographic variables, to identify environmental correlates. PERMANOVA identified statistically significant differences in biomass, density and composition of the benthos associated with juvenile haddock abundance; however it was difficult to determine whether the results had biological relevance. Post hoc tests showed that these differences occurred only on Sable Island Bank where both fish and benthos may have been independently responding to sediment type which was most different there (100% sand in the area of low haddock abundance vs. 22% gravel in the area of high haddock abundance). In total, 383 benthic taxa representing 13 phyla were identified. Annelida was the most specious phylum (36.29% of taxa, representing 33 families), followed by Arthropoda (with Crustaceans, mostly Amphipoda, accounting for 25.07% of the total number of taxa). The strongest pattern in the macrofauna was expressed at the largest scale, between banks, accounting for approximately 25% of the variation in the data. Emerald Bank, deeper, warmer and saltier than the Western and Sable Island Banks, had a distinctive fauna.

  8. Role of egg predation by haddock in the decline of an Atlantic herring population

    Theoretical studies suggest that the abrupt and substantial changes in the productivity of some fisheries species may be explained by predation-driven alternate stable states in their population levels. With this hypothesis, an increase in fishing or a natural perturbation can drive a population from an upper to a lower stable-equilibrium population level. After fishing is reduced or the perturbation ended, this low population level can persist due to the regulatory effect of the predator. Although established in theoretical studies, there is limited empirical support for predation-driven alternate stable states in exploited marine fish populations. We present evidence that egg predation by haddock (Melanogrammus aeglefinus) can cause alternate stable population levels in Georges Bank Atlantic herring (Clupea harengus). Egg predation by haddock explains a substantial decoupling of herring spawning stock biomass (an index of egg production) from observed larval herring abundance (an index of egg hatching). Estimated egg survival rates ranged from <2–70% from 1971 to 2005. A population model incorporating egg predation and herring fishing explains the major population trends of Georges Bank herring over four decades and predicts that, when the haddock population is high, seemingly conservative levels of fishing can still precipitate a severe decline in the herring population. These findings illustrate how efforts to rebuild fisheries can be undermined by not incorporating ecological interactions into fisheries models and management plans. PMID:21825166

  9. Comparison of stomach contents of haddock (Melanogrammus aeglefinus) from the 1981 and 1991 North Sea International Stomach Sampling Projects

    This study analyses data from over 20 000 haddock stomachs collected during the 1981 and 1991 Stomach Sampling Projects of the North Sea. Sampling was within the framework of the Multispecies Virtual Population Analysis (MSVPA) for fisheries stock assessment. In 1981 stomachs were collected to calculate input feeding parameters from main predators. During 1991 the sampling exercise was repeated to test stability of the parameters in the region. We investigate stability of haddock stomach content weight between years accounting for ontogenic, spatial and temporal variations within the scope of the survey resolution. Analysis using generalized linear and additive models is performed for weight of the stomach content including and excluding empty stomachs and also for proportion of stomachs without food. Results indicate that haddock stomach contents varied significantly between years, quarters and North Sea roundfish areas. Content weights were overall higher in 1981 than in 1991. In 1981 levels were high from spring to fall and in 1991 mostly in spring. During both years levels were lowest in the central North Sea and in winter. Most of the deviance in modelling the stomach weight is explained by the length of the predator. Stomachs sampled in 1981 were most frequently empty in spring and those sampled in 1991 in winter. In both years, proportions decreased with fish length except in winter when levels increased. Proportion of empty stomachs was highest in the central region of the North Sea. Most of the proportion variation is explained by quarterly fluctuation. Variation of content weight can be related to prey composition found in the stomachs. High stomach contents are generally associated with high contribution of fish prey to the total stomach content, mainly sandeels. Of the organic components present in crude oil, polycyclic aromatic hydrocarbons (PAHs) are considered the main class of compounds responsible for toxic effects in marine organisms. Although evidence suggests that they are more toxic, alkylated PAHs remain much less studied than their unsubstituted congeners. Recently, it was established that embryos of Atlantic haddock (Melanogrammus aeglefinus) are particularly sensitive to dispersed crude oil, and it was hypothesized that this was caused by direct interaction with crude oil droplets, which adhered to the chorion of exposed embryos. Such a phenomenon would increase the potential for uptake of less water-soluble compounds, including alkylated PAHs. In the current study, we compared the uptake of parent and alkylated PAHs in Atlantic cod (Gadus morhua) and haddock embryos exposed to dispersed crude oil at a range of environmentally relevant concentrations (10-600 μg oil/liter seawater). Although the species are biologically very similar, the cod chorion does not become fouled with oil droplets, even when the two species are exposed to dispersions of crude oil droplets under similar conditions. A close correlation between the degree of fouling and toxicological response (heart defects, craniofacial malformation) was observed. Oil droplet fouling in haddock led to both quantitative and qualitative differences in PAH uptake. Finally, kinetic data on a large suite of PAHs showed differential elimination, suggesting differential metabolism of unsubstituted versus alkylated compounds.

  12. Unexpected Interaction with Dispersed Crude Oil Droplets Drives Severe Toxicity in Atlantic Haddock Embryos

    The toxicity resulting from exposure to oil droplets in marine fish embryos and larvae is still subject for debate. The most detailed studies have investigated the effects of water-dissolved components of crude oil in water accommodated fractions (WAFs) that lack bulk oil droplets. Although exposure to dissolved petroleum compounds alone is sufficient to cause the characteristic developmental toxicity of crude oil, few studies have addressed whether physical interaction with oil micro-droplets are a relevant exposure pathway for open water marine speices. Here we used controlled delivery of mechanically dispersed crude oil to expose pelagic embryos and larvae of a marine teleost, the Atlantic haddock (Melanogrammus aeglefinus). Haddock embryos were exposed continuously to two different concentrations of dispersed crude oil, high and low, or in pulses. By 24 hours of exposure, micro-droplets of oil were observed adhering and accumulating on the chorion, accompanied by highly elevated levels of cyp1a, a biomarker for exposure to aromatic hydrocarbons. Embryos from all treatment groups showed abnormalities representative of crude oil cardiotoxicity at hatch (5 days of exposure), such as pericardial and yolk sac edema. Compared to other species, the frequency and severity of toxic effects was higher than expected for the waterborne PAH concentrations (e.g., 100% of larvae had edema at the low treatment). These findings suggest an enhanced tissue uptake of PAHs and/or other petroleum compounds from attached oil droplets. These studies highlight a novel property of haddock embryos that leads to greater than expected impact from dispersed crude oil. Given the very limited number of marine species tested in similar exposures, the likelihood of other species with similar properties could be high. This unanticipated result therefore has implications for assessing the ecological impacts of oil spills and the use of methods for dispersing oil in the open sea. PMID:25923774

  13. Underwater sound from vessel traffic reduces the effective communication range in Atlantic cod and haddock.

    Stellwagen Bank National Marine Sanctuary is located in Massachusetts Bay off the densely populated northeast coast of the United States; subsequently, the marine inhabitants of the area are exposed to elevated levels of anthropogenic underwater sound, particularly due to commercial shipping. The current study investigated the alteration of estimated effective communication spaces at three spawning locations for populations of the commercially and ecologically important fishes, Atlantic cod (Gadus morhua) and haddock (Melanogrammus aeglefinus). Both the ambient sound pressure levels and the estimated effective vocalization radii, estimated through spherical spreading models, fluctuated dramatically during the three-month recording periods. Increases in sound pressure level appeared to be largely driven by large vessel activity, and accordingly exhibited a significant positive correlation with the number of Automatic Identification System tracked vessels at the two of the three sites. The near constant high levels of low frequency sound and consequential reduction in the communication space observed at these recording sites during times of high vocalization activity raises significant concerns that communication between conspecifics may be compromised during critical biological periods. This study takes the first steps in evaluating these animals' communication spaces and alteration of these spaces due to anthropogenic underwater sound.

  14. Crude oil exposures reveal roles for intracellular calcium cycling in haddock craniofacial and cardiac development

    Recent studies have shown that crude oil exposure affects cardiac development in fish by disrupting excitation-contraction (EC) coupling. We previously found that eggs of Atlantic haddock (Melanogrammus aeglefinus) bind dispersed oil droplets, potentially leading to more profound toxic effects from uptake of polycyclic aromatic hydrocarbons (PAHs). Using lower concentrations of dispersed crude oil (0.7–7 μg/L ∑PAH), here we exposed a broader range of developmental stages over both short and prolonged durations. We quantified effects on cardiac function and morphogenesis, characterized novel craniofacial defects, and examined the expression of genes encoding potential targets underlying cardiac and craniofacial defects. Because of oil droplet binding, a 24-hr exposure was sufficient to create severe cardiac and craniofacial abnormalities. The specific nature of the craniofacial abnormalities suggests that crude oil may target common craniofacial and cardiac precursor cells either directly or indirectly by affecting ion channels and intracellular calcium in particular. Furthermore, down-regulation of genes encoding specific components of the EC coupling machinery suggests that crude oil disrupts excitation-transcription coupling or normal feedback regulation of ion channels blocked by PAHs. These data support a unifying hypothesis whereby depletion of intracellular calcium pools by crude oil-derived PAHs disrupts several pathways critical for organogenesis in fish. PMID:27506155

  15. Novel adverse outcome pathways revealed by chemical genetics in a developing marine fish

    Crude oil spills are a worldwide ocean conservation threat. Fish are particularly vulnerable to the oiling of spawning habitats, and crude oil causes severe abnormalities in embryos and larvae. However, the underlying mechanisms for these developmental defects are not well understood. Here, we explore the transcriptional basis for four discrete crude oil injury phenotypes in the early life stages of the commercially important Atlantic haddock (Melanogrammus aeglefinus). These include defects in (1) cardiac form and function, (2) craniofacial development, (3) ionoregulation and fluid balance, and (4) cholesterol synthesis and homeostasis. Our findings suggest a key role for intracellular calcium cycling and excitation-transcription coupling in the dysregulation of heart and jaw morphogenesis. Moreover, the disruption of ionoregulatory pathways sheds new light on buoyancy control in marine fish embryos. Overall, our chemical-genetic approach identifies initiating events for distinct adverse outcome pathways and novel roles for individual genes in fundamental developmental processes.   16. Sexual size dimorphism in three North Sea gadoids.

    Existing biological data on whiting Merlangius merlangus, cod Gadus morhua and haddock Melanogrammus aeglefinus from a long-term international survey were analysed to address sexual size dimorphism (SSD) and its effect on their ecology and management. Results show that SSD, with larger females of the same age as males, is a result of higher growth rates in females. A direct consequence of SSD is the pronounced length-dependent female ratio that was found in all three gadoids in the North Sea. Female ratios of the three species changed from equality to female dominance at specific dominance transition lengths of c. 30, 35 and 60 cm for M. merlangus, G. morhua and M. aeglefinus, respectively. An analysis by area for M. merlangus also revealed length dependence of female ratios. SSD and length-dependent female ratios under most circumstances are inseparable. Higher overall energy demand as well as a higher energy uptake rate must result from the observed SSD and dimorphism in growth rates. Potential processes related to feeding, locomotion and physiology are proposed that could balance the increased energy investment of females. Potential consequences of SSD and length dependency of female ratios are the reduction of the reproductive potential of a stock due to size-selective fishing and biased assessment of the true size of the female spawning stock that could distort decisions in fisheries management. © 2014 The Fisheries Society of the British Isles.

  17. Parasites as biological tags in marine fisheries research: European Atlantic waters.

    Studies of the use of parasites as biological tags for stock identification and to follow migrations of marine fish, mammals and invertebrates in European Atlantic waters are critically reviewed and evaluated. The region covered includes the North, Baltic, Barents and White Seas plus Icelandic waters, but excludes the Mediterranean and Black Seas. Each fish species or ecological group of species is treated separately. More parasite tag studies have been carried out on Atlantic herring Clupea harengus than on any other species, while cod Gadus morhua have also been the subject of many studies. Other species that have been the subjects of more than one study are: blue whiting Micromesistius poutassou, whiting Merlangius merlangus, haddock Melanogrammus aeglefinus, Norway pout Trisopterus esmarkii, horse mackerel Trachurus trachurus and mackerel Scomber scombrus. Other species are dealt with under the general headings redfishes, flatfish, tunas, anadromous fish, elasmobranchs, marine mammals and invertebrates. A final section highlights how parasites can be, and have been, misused as biological tags, and how this can be avoided. It also reviews recent developments in methodology and parasite genetics, considers the potential effects of climate change on the distributions of both hosts and parasites, and suggests host-parasite systems that should reward further research.

  18. Preparation and biological efficacy of haddock bone calcium tablets

    To investigate the possible use of waste products obtained after processing haddock, the present study prepared haddock bone calcium powder by NaOH and ethanol soaking (alkalinealcohol method) and prepared haddock bone calcium tablets using the powder in combination with appropriate excipients. The biological efficacy of the haddock bone calcium tablets was investigated using Wistar rats as an experiment model. Results show that the optimal parameters for the alkalinealcohol method are: NaOH concentration 1 mol/L, immersion time 30 h; ethanol concentration 60%, immersion time 15 h. A mixture of 2% polyvinylpyrrolidone in ethanol was used as an excipient at a ratio of 1:2 to full-cream milk powder, without the use of a disintegrating agent. This process provided satisfactory tablets in terms of rigidity and taste. Animal studies showed that the haddock bone calcium tablets at a dose of 2 g·kg-1·d-1 or 5g·kg-1·d-1 significantly increased blood calcium and phosphorus levels and bone calcium content in rats. Therefore, these tablets could be used for calcium supplementation and prevent osteoporosis. Although the reasons of high absorption in the rats fed with haddock bone calcium tablets are unclear, it is suggested that there are some factors, such as treatment with method of alkaline-alcohol or the added milk, may play positive roles in increasing absorption ratio.

  19. Inferring Fish Escape Behaviour in Trawls Based on Catch Comparison Data: Model Development and Evaluation Based on Data from Skagerrak, Denmark

    During the fishing process, fish react to a trawl with a series of behaviours that often are species and size specific. Thus, a thorough understanding of fish behaviour in relation to fishing gear and a scientific understanding of the ability of different gear designs to utilize or stimulate various behavioural patterns during the catching process are essential for developing more efficient, selective, and environmentally friendly trawls. Although many behavioural studies using optical and acoustic observation systems have been conducted, harsh observation conditions on the fishing grounds often hamper the ability to directly observe fish behaviour in relation to fishing gear. As an alternative to optical and acoustic methods, we developed and applied a new mathematical model to catch data to extract detailed and quantitative information about species- and size-dependent escape behaviour in towed fishing gear such as trawls. We used catch comparison data collected with a twin trawl setup; the only difference between the two trawls was that a 12 m long upper section was replaced with 800 mm diamond meshes in one of them. We investigated the length-based escape behaviour of cod (Gadus morhua), haddock (Melanogrammus aeglefinus), saithe (Pollachius virens), witch flounder (Glyptocephalus cynoglossus), and lemon sole (Microstomus kitt) and quantified the extent to which behavioural responses set limits for the large mesh panel’s selective efficiency. Around 85% of saithe, 80% of haddock, 44% of witch flounder, 55% of lemon sole, and 55% of cod (below 68 cm) contacted the large mesh panel and escaped. We also demonstrated the need to account for potential selectivity in the trawl body, as it can bias the assessment of length-based escape behaviour. Our indirect assessment of fish behaviour was in agreement with the direct observations made for the same species in a similar section of the trawl body reported in the literature. PMID:24586403

  20. Captain Haddock's health issues in the adventures of Tintin. Comparison with Tintin's health issues.

    We currently lack a comprehensive and systematic description of the challenges and health impairments (HI) faced by Captain Haddock over the course of the 15 Tintin adventures in which he appears. Their respective HIs have yet to be compared. We evaluated the spectrum of HIs that Haddock sustains in these 15 adventures as well as their causes, consequences, and their relationship to alcohol or travel beyond Belgium. We diagnosed Haddock's HIs according to descriptive terms in the text. We then classified HIs as traumatic and non-traumatic, and distinguished between intentional and unintentional events. We compared the depiction of HIs involving Haddock and Tintin. We found 225 events leading to 249 HIs, two hospitalisations, and three medical consultations. There was a median of 19 HIs/adventure (range 4-27/adventure) with 193 cases of trauma (77.5%) and 56 non-traumatic problems (22.5%). There were 109 cases of concussion (43% of all HI, 56% of all trauma). We encountered 12 burns including ten relating to Haddock's tobacco habit. The most common forms of non-traumatic problems were linked to alcoholism (57%), and specifically drunkenness (37%). Haddock is diagnosed with cirrhosis early in Tintin's adventures. He significantly decreases his consumption of alcohol after he meets Tintin (58.3% of HI before vs 10.7% of HI after; P<0.001; OR 5.4) but not his use of tobacco. He is also susceptible to certain travel-related illnesses such as mosquito bites, ear discomfort, exposure to exotic animals, and perhaps jet lag. Overall, Haddock presents as many HIs (249 vs 244) and trauma (190 vs 193) as Tintin, but suffers significantly more HIs/adventure than Tintin (median 19 vs 8, P=0.03), and the traumas are significantly less severe, LoCs accounting for 23% of Tintin's traumatic HIs vs 2.5% for Haddock (P<0.001; OR: 5.1).     The prediction of the quaternary structure of biomolecular macromolecules is of paramount importance for fundamental understanding of cellular processes and drug design. In the era of integrative structural biology, one way of increasing the accuracy of modeling methods used to predict the structure of biomolecular complexes is to include as much experimental or predictive information as possible in the process. This has been at the core of our information-driven docking approach HADDOCK. We present here the updated version 2.2 of the HADDOCK portal, which offers new features such as support for mixed molecule types, additional experimental restraints and improved protocols, all of this in a user-friendly interface. With well over 6000 registered users and 108,000 jobs served, an increasing fraction of which on grid resources, we hope that this timely upgrade will help the community to solve important biological questions and further advance the field.     Background Despite the growing awareness of the necessity of a sustainable development, the global economy continues to depend largely on the consumption of non-renewable energy resources. One such energy resource is fossil oil extracted from the seabed at offshore oil platforms. This type of oil production causes continuous environmental pollution from drilling waste, discharge of large amounts of produced water, and accidental spills. Methods and principal findings Samples from natural populations of haddock (Melanogrammus aeglefinus) and Atlantic cod (Gadus morhua) in two North Sea areas with extensive oil production were investigated. Exposure to and uptake of polycyclic aromatic hydrocarbons (PAHs) were demonstrated, and biomarker analyses revealed adverse biological effects, including induction of biotransformation enzymes, oxidative stress, altered fatty acid composition, and genotoxicity. Genotoxicity was reflected by a hepatic DNA adduct pattern typical for exposure to a mixture of PAHs. Control material was collected from a North Sea area without oil production and from remote Icelandic waters. The difference between the two control areas indicates significant background pollution in the North Sea. Conclusion It is most remarkable to obtain biomarker responses in natural fish populations in the open sea that are similar to the biomarker responses in fish from highly polluted areas close to a point source. Risk assessment of various threats to the marine fish populations in the North Sea, such as overfishing, global warming, and eutrophication, should also take into account the ecologically relevant impact of offshore oil production.     The physical habitat used during spawning may potentially be an important factor affecting reproductive output of broadcast spawning marine fishes, particularly for species with complex, substrate-oriented mating systems and behaviors, such as Atlantic cod Gadus morhua. We characterized the habitat use and behavior of spawning Atlantic cod at two locations off the coast of southwestern Iceland during a 2-d research cruise (15–16 April 2009). We simultaneously operated two different active hydroacoustic gear types, a split beam echosounder and a dual frequency imaging sonar (DIDSON), as well as a remotely operated underwater vehicle (ROV). A total of five fish species were identified through ROV surveys: including cusk Brosme brosme, Atlantic cod, haddock Melanogrammus aeglefinus, lemon sole Microstomus kitt, and Atlantic redfish Sebastes spp. Of the three habitats identified in the acoustic surveys, the transitional habitat between boulder/lava field and sand habitats was characterized by greater fish density and acoustic target strength compared to that of sand or boulder/lava field habitats independently. Atlantic cod were observed behaving in a manner consistent with published descriptions of spawning. Individuals were observed ascending 1–5 m into the water column from the bottom at an average vertical swimming speed of 0.20–0.25 m s−1 and maintained an average spacing of 1.0–1.4 m between individuals. Our results suggest that cod do not choose spawning locations indiscriminately despite the fact that it is a broadcast spawning fish with planktonic eggs that are released well above the seafloor.

  6. Building macromolecular assemblies by information-driven docking: introducing the HADDOCK multibody docking server.

    Over the last years, large scale proteomics studies have generated a wealth of information of biomolecular complexes. Adding the structural dimension to the resulting interactomes represents a major challenge that classical structural experimental methods alone will have difficulties to confront. To meet this challenge, complementary modeling techniques such as docking are thus needed. Among the current docking methods, HADDOCK (High Ambiguity-Driven DOCKing) distinguishes itself from others by the use of experimental and/or bioinformatics data to drive the modeling process and has shown a strong performance in the critical assessment of prediction of interactions (CAPRI), a blind experiment for the prediction of interactions. Although most docking programs are limited to binary complexes, HADDOCK can deal with multiple molecules (up to six), a capability that will be required to build large macromolecular assemblies. We present here a novel web interface of HADDOCK that allows the user to dock up to six biomolecules simultaneously. This interface allows the inclusion of a large variety of both experimental and/or bioinformatics data and supports several types of cyclic and dihedral symmetries in the docking of multibody assemblies. The server was tested on a benchmark of six cases, containing five symmetric homo-oligomeric protein complexes and one symmetric protein-DNA complex. Our results reveal that, in the presence of either bioinformatics and/or experimental data, HADDOCK shows an excellent performance: in all cases, HADDOCK was able to generate good to high quality solutions and ranked them at the top, demonstrating its ability to model symmetric multicomponent assemblies. Docking methods can thus play an important role in adding the structural dimension to interactomes.   7. Fish product mislabelling: failings of traceability in the production chain and implications for illegal, unreported and unregulated (IUU) fishing.

    Increasing consumer demand for seafood, combined with concern over the health of our oceans, has led to many initiatives aimed at tackling destructive fishing practices and promoting the sustainability of fisheries. An important global threat to sustainable fisheries is Illegal, Unreported and Unregulated (IUU) fishing, and there is now an increased emphasis on the use of trade measures to prevent IUU-sourced fish and fish products from entering the international market. Initiatives encompass new legislation in the European Union requiring the inclusion of species names on catch labels throughout the distribution chain. Such certification measures do not, however, guarantee accuracy of species designation. Using two DNA-based methods to compare species descriptions with molecular ID, we examined 386 samples of white fish, or products labelled as primarily containing white fish, from major UK supermarket chains. Species specific real-time PCR probes were used for cod (Gadus morhua) and haddock (Melanogrammus aeglefinus) to provide a highly sensitive and species-specific test for the major species of white fish sold in the UK. Additionally, fish-specific primers were used to sequence the forensically validated barcoding gene, mitochondrial cytochrome oxidase I (COI). Overall levels of congruence between product label and genetic species identification were high, with 94.34% of samples correctly labelled, though a significant proportion in terms of potential volume, were mislabelled. Substitution was usually for a cheaper alternative and, in one case, extended to a tropical species. To our knowledge, this is the first published study encompassing a large-scale assessment of UK retailers, and if representative, indicates a potentially significant incidence of incorrect product designation.

  8. Species-specific patterns of aggregation of wild fish around fish farms

    Fish-farming structures are widespread in coastal waters and are highly attractive to wild fish. Several studies have estimated that tons to tens of tons of wild fish aggregate around fish farms. These estimates assumed that the majority of wild fish are concentrated immediately beneath farms, although this assumption has never been explicitly tested. We tested the hypothesis that abundances of wild fish would be greatest immediately beneath farms and progressively diminish with distance at 4 full-scale coastal salmon ( Salmo salar) farms in Norway. At each farm, fish were counted with a video-camera system at 5 different distances from the cages (farm = 0 m, 25, 50, 100 and 200 m) throughout the water column on three separate days. Combined across all locations and times, the total abundance of wild fish was 20 times greater at the farm than at the 200 m sampling distance. Saithe ( Pollachius virens) dominated assemblages at all 4 farms and were consistently significantly more abundant at the farm than at the 25-200 m distances. This 'tight aggregation' around farms corresponds to the reliance of saithe on waste feed when they school near farms. In contrast, patterns of distribution of both cod ( Gadus morhua) and poor cod ( Trisopterus minutus) varied among farms, with either highest abundances at the farm or a more even distribution of abundance across all 5 distances sampled. No specific pattern of aggregation was evident for the bottom-dwelling haddock ( Melanogrammus aeglefinus). Our results suggest that the present 100 m no-fishing zone around salmon farms protects the greatest proportion of farm-aggregated saithe and cod from fishing during the daytime. However, whether this reduces their overall susceptibility to fishing requires further research regarding nighttime distribution and movements.

  9. Sense and simplicity in HADDOCK scoring: Lessons from CASP‐CAPRI round 1

    ABSTRACT Our information‐driven docking approach HADDOCK is a consistent top predictor and scorer since the start of its participation in the CAPRI community‐wide experiment. This sustained performance is due, in part, to its ability to integrate experimental data and/or bioinformatics information into the modelling process, and also to the overall robustness of the scoring function used to assess and rank the predictions. In the CASP‐CAPRI Round 1 scoring experiment we successfully selected acceptable/medium quality models for 18/14 of the 25 targets – a top‐ranking performance among all scorers. Considering that for only 20 targets acceptable models were generated by the community, our effective success rate reaches as high as 90% (18/20). This was achieved using the standard HADDOCK scoring function, which, thirteen years after its original publication, still consists of a simple linear combination of intermolecular van der Waals and Coulomb electrostatics energies and an empirically derived desolvation energy term. Despite its simplicity, this scoring function makes sense from a physico‐chemical perspective, encoding key aspects of biomolecular recognition. In addition to its success in the scoring experiment, the HADDOCK server takes the first place in the server prediction category, with 16 successful predictions. Much like our scoring protocol, because of the limited time per target, the predictions relied mainly on either an ab initio center‐of‐mass and symmetry restrained protocol, or on a template‐based approach whenever applicable.   10. North Sea Scyphomedusae; summer distribution, estimated biomass and significance particularly for 0-group Gadoid fish

    Data on the by-catch of Scyphomedusae from pelagic trawls was collected during the routine ICES International 0-group Gadoid Surveys of the North Sea, in June and July of the years 1971-1986 (except 1984). These data are used to describe the distributions, abundances and biomasses of three common North Sea Scyphomedusae: Aurelia aurita (L.), Cyanea capillata (L.) and C. lamarckii (Péron & Lesuer). Information is also presented on inter-annual variability, size (umbrella diameter) frequencies and, for the Cyanea species, umbrella diameter: wet weight relationships. The general role and ecological significance of Scyphomedusae is discussed and, given the well known 'shelter' relationships between Scyphomedusae and certain 0-group fish, whiting ( Merlangius merlangus) and haddock ( Melanogrammus aeglefinus), in particular. The data were examined for evidence of such relationships. Aurelia aurita, although fairly widespread in the northern North Sea was virtually absent from the central North Sea but very abundant in coastal waters. This species was particularly abundant off the Scottish east coast and especially in the Moray Firth. Cyanea lamerckii was most abundant in the southern and eastern North Sea. More widespread than Aurelia, this species was also most abundant in coastal regions, particularly off the Danish west coast. Cyanea capillata, with a more northern distribution was also more widely distributed and abundant offshore. This species was most abundant in the area between the Orkney/Shetland Isles and the Norwegian Deep and in shelf waters of the north west approaches to the North Sea. As with C. lamarckii it was also, in some years, abundant off the Scottish east coast and west of Denmark. The abundance and the size frequency of the jellyfish show considerable inter-annual variability, and variability between regions of the North Sea.     Myxobolus 'aeglefini' Auerbach, 1906 was originally described from cranial cartilage of North sea haddock (Melanogrammus aeglefinus), but has subsequently been recorded from cartilaginous tissues of a range of other gadoid hosts, from pleuronectids and from lumpsucker (Cyclopterus lumpus) in the North Atlantic and from a zoarcid fish in the Japan Sea (Pacific). We obtained partial small-subunit rDNA sequences of Myxobolus 'aeglefini' from gadoids and pleuronectids from Norway and Iceland. The sequences from gadoids and pleuronectids represented two different genotypes, showing 98.2% identity. Morphometric studies on the spores from selected gadids and pleuronectids revealed slight but statistically significant differences in spore dimensions associated with the genotypes, the spores from pleuronectids were thicker and with larger polar capsules. We identify the morpho- and genotype from gadoids with Myxobolus 'aeglefini' sensu Auerbach, and the one from pleuronectids with Sphaerospora platessae Woodcock, 1904 as Myxobolus platessae n. comb. The latter species was originally described from Irish Sea plaice (Pleuronectes platessa). Myxobolus albi Picon et al., 2009 described from the common goby Pomatoschistus microps in Scotland is a synonym of M. 'aeglefini'. The Pacific Myxobolus 'aeglefini' represents a separate species, showing only 97.4-97.6% identity to the Atlantic species. In phylogenetic analyses based on SSU rDNA sequences, these and some related marine chondrotropic Myxobolus spp. form a distinct well supported group. This clusters with freshwater and marine myxobolids and Triangula and Cardimyxobolus species, in a basal clade in the phylogeny of the Platysporina.     Although Codfishes are probably one of the most studied groups of all teleost fishes worldwide owing to their great importance to fisheries, their phylogeny and classification are still far from being firmly established. In this study, we present phylogenetic relationships of 19 out of 22 genera traditionally included in the Gadidae based on the analysis of entire cytochrome b and partial cytochrome oxidase I genes (1530 bp). Maximum Parsimony, Maximum Likelihood, and Bayesian analyses all recovered five main clades that correspond to traditionally recognized groupings within Gadoids. The same clades were recovered with MP analysis based on 30 morphological characters (collected from the literature). Given these findings, we propose a revised provisional classification of Gadoids: one suborder Gadoidei containing two families, the Merlucciidae (1 genus) and the Gadidae (21 genera) distributed into four subfamilies: the Gadinae (12 genera), the Lotinae (3 genera), the Gaidropsarinae (3 genera), and the Phycinae (3 genera). Lastly, nuclear inserts of mitochondrial DNA (Numts) were identified in two species, i.e., Gadiculus argenteus and Melanogrammus aeglefinus.

  14. Effects of Substerilization Doses of Co60 Gamma Radiation on the Cold-Storage Life Extension of Shucked Soft-Shelled Clams and Haddock Fillets

    Total aerobic-facultative and anaerobic (clostridia) macrocolony count data are presented, with analysis and interpretation, for both haddock fillets and shucked soft-shelled clams which received doses of from 50,000 to 800,000 rad of Co60 gamma rays. These data indicated that haddock fillets may be maintained in good condition at refrigeration temperatures above freezing for about 1 week at 6 C, and approximately 2 weeks at 0 C, when treated with from 50,000 to 150,000 rad of ionizing radiation. In the dose range from 200,000 to 350,000 rad, the storage life may be extended up to some 2 weeks at 6 C, and 3 weeks at 0 C. Treatments in the dose range from 400,000 to 500,000 rad may defer spoilage for about 1 month, and doses of 550,000 to 650,000 rad afford protection against bacterial spoilage up to approximately 1.5 months. At the high substerilization doses of 700,000 to 800,000 rad, haddock fillets may be held for from 2 to 3 months in refrigerated storage before becoming unfit for marketing and consumption. Shucked soft-shelled clams can be held for about 2.5 weeks at 0 C and close to 12 days at 6 C, when given low substerilization doses of from 50,000 to 150,000 rad of ionizing radiation. At doses of from 200,000 to 350,000 rad, the clams may be preserved effectively for periods up to 3 weeks at 0 or 6 C, and some 6 weeks at these temperatures with doses of about 450,000 rad. With treatments of 500,000 to 600,000 rad, the storage life may be extended for some 2 months, and at doses of 650,000 to 800,000 rad the shucked clams remain in a good state of preservation for up to 3 months at temperatures of 0 to 6 C. Thus, it would appear that shucked soft-shelled clams may be maintained for significantly longer periods in refrigerated storage than haddock fillets when the same radiation treatments are applied to each product.     We present the performance of HADDOCK, our information-driven docking software, in the second edition of the D3R Grand Challenge. In this blind experiment, participants were requested to predict the structures and binding affinities of complexes between the Farnesoid X nuclear receptor and 102 different ligands. The models obtained in Stage1 with HADDOCK and ligand-specific protocol show an average ligand RMSD of 5.1 Å from the crystal structure. Only 6/35 targets were within 2.5 Å RMSD from the reference, which prompted us to investigate the limiting factors and revise our protocol for Stage2. The choice of the receptor conformation appeared to have the strongest influence on the results. Our Stage2 models were of higher quality (13 out of 35 were within 2.5 Å), with an average RMSD of 4.1 Å. The docking protocol was applied to all 102 ligands to generate poses for binding affinity prediction. We developed a modified version of our contact-based binding affinity predictor PRODIGY, using the number of interatomic contacts classified by their type and the intermolecular electrostatic energy. This simple structure-based binding affinity predictor shows a Kendall's Tau correlation of 0.37 in ranking the ligands (7th best out of 77 methods, 5th/25 groups). Those results were obtained from the average prediction over the top10 poses, irrespective of their similarity/correctness, underscoring the robustness of our simple predictor. This results in an enrichment factor of 2.5 compared to a random predictor for ranking ligands within the top 25%, making it a promising approach to identify lead compounds in virtual screening.

  16. Ecological Meltdown in the Firth of Clyde, Scotland: Two Centuries of Change in a Coastal Marine Ecosystem

    Background The Firth of Clyde is a large inlet of the sea that extends over 100 km into Scotland's west coast. Methods We compiled detailed fisheries landings data for this area and combined them with historical accounts to build a picture of change due to fishing activity over the last 200 years. Findings In the early 19th century, prior to the onset of industrial fishing, the Firth of Clyde supported diverse and productive fisheries for species such as herring (Clupea harengus, Clupeidae), cod (Gadus morhua, Gadidae), haddock (Melanogrammus aeglefinus, Gadidae), turbot (Psetta maxima, Scophthalmidae) and flounder (Platichthys flesus, Pleuronectidae). The 19th century saw increased demand for fish, which encouraged more indiscriminate methods of fishing such as bottom trawling. During the 1880s, fish landings began to decline, and upon the recommendation of local fishers and scientists, the Firth of Clyde was closed to large trawling vessels in 1889. This closure remained in place until 1962 when bottom trawling for Norway lobster (Nephrops norvegicus, Nephropidae) was approved in areas more than three nautical miles from the coast. During the 1960s and 1970s, landings of bottomfish increased as trawling intensified. The trawl closure within three nautical miles of the coast was repealed in 1984 under pressure from the industry. Thereafter, bottomfish landings went into terminal decline, with all species collapsing to zero or near zero landings by the early 21st century. Herring fisheries collapsed in the 1970s as more efficient mid-water trawls and fish finders were introduced, while a fishery for mid-water saithe (Pollachius virens, Gadidae) underwent a boom and bust shortly after discovery in the late 1960s. The only commercial fisheries that remain today are for Nephrops and scallops (Pecten maximus, Pectinidae).     Fishing effort has strongly increased in the North Sea since the mid-19th century, causing a substantial reduction in the population size of exploited fish stocks. As fisheries research has developed simultaneously with the industrialisation of the fisheries, our knowledge of population dynamics at low levels of exploitations is limited. Otoliths retrieved from archaeological excavations offer a unique opportunity to study growth rates in the past. This study compares historical and present-day growth rates for four commercially important demersal fish species. A total of 2532 modern otoliths (AD 1984-1999) and 1286 historical otoliths (AD 1200-1925) obtained from archaeological excavations in Belgium and Scotland were analysed. Comparison of the growth patterns between eras revealed a major increase in growth rate of haddock, whereas growth changes were not observed in saithe and only in the smaller size classes of plaice and cod. Comparison of our results with literature data indicates that the observed growth rate changes in plaice and cod occurred within the 20th century. Apparently the onset of industrialised fisheries has not greatly affected the growth of plaice, cod and saithe populations in the North Sea. This result contradicts the expectation of density-dependent limitation of growth during the era of pre-industrialised fishing, but is in agreement with the concentration hypothesis of Beverton (Neth. J. Sea Res. 34 (1995) 1) stating that species which concentrate spatially into nursery grounds during their early life-history may 'saturate' the carrying capacity of the juvenile habitat even though the adult part of the population is not limited by the adult habitat.

    Recent substantial declines in northeastern Atlantic cod stocks necessitate improved biological knowledge and the development of techniques to complement standard stock assessment methods (which largely depend on accurate commercial catch data). In 2003, an ichthyoplankton survey was undertaken in the Irish Sea and subsamples of 'cod-like' eggs were analysed using a TaqMan multiplex, PCR (polymerase chain reaction) assay (with specific probes for cod, haddock and whiting). The TaqMan method was readily applied to the large number of samples (n = 2770) generated during the survey and when combined with a manual DNA extraction protocol had a low failure rate of 6%. Of the early stage 'cod-like' eggs (1.2-1.75 mm diameter) positively identified: 34% were cod, 8% haddock and 58% whiting. As previous stock estimates based on egg surveys for Irish Sea cod assumed that the majority of 'cod-like' eggs were from cod, the TaqMan results confirm that there was probably substantial contamination by eggs of whiting and haddock that would have inflated estimates of the stock biomass.

  10. Effect of small-scale turbulence on feeding rates of larval cod and haddock in stratified water on Georges Bank

    A set of vertically stratified MOCNESS tows made on the southern flank of Georges Bank in spring 1981 and 1983 was analyzed to examine the relationship between larval cod and haddock feeding success and turbulent dissipation in a stratified water column. Observed feeding ratios (mean no. prey larval gut -1) for three size classes of larvae were compared with estimated ingestion rates using the Rothschild and Osborn ( Journal of Plankton Research, 10, 1988, 465-474) predator-prey encounter rate model. Simulation of contact rates requires parameter estimates of larval fish and their prey cruising speeds, density of prey, and turbulent velocity of the water column. Turbulent dissipation was estimated from a formulation by James ( Estuarine and Coastal Marine Science, 5, 1977, 339-353) incorporating both a wind a tidal component. Larval ingestion rates were based on swallowing probabilities derived from calm-water laboratory observations. Model-predicted turbulence profiles generally showed that dissipation rates were low to moderate (10 -11-10 -7 W kg -1). Turbulence was minimal at or below the pycnocline (≈ 25 m) with higher values(1-2 orders of magnitude) near the surface due to wind mixing and at depth due to shear in the tidal current near bottom. In a stratified water column during the day, first-feeding larvae (5-6 mm) were located mostly within or above the pycnocline coincident with their copepod prey (nauplii and copepodites). The 7-8 mm larvae were most abundant within the pycnocline, whereas the 9-10 mm larvae were found within and below the pycnocline. Feeding ratios were relatively low in early morning following darkness when the wind speed was low, but increased by a factor of 2-13 by noon and evening when the wind speed doubled.   20. Developing a Comparative Docking Protocol for the Prediction of Peptide Selectivity Profiles: Investigation of Potassium Channel Toxins

    During the development of selective peptides against highly homologous targets, a reliable tool is sought that can predict information on both mechanisms of binding and relative affinities. These tools must first be tested on known profiles before application on novel therapeutic candidates. We therefore present a comparative docking protocol in HADDOCK using critical motifs, and use it to “predict” the various selectivity profiles of several major αKTX scorpion toxin families versus Kv1.1, Kv1.2 and Kv1.3. By correlating results across toxins of similar profiles, a comprehensive set of functional residues can be identified. Reasonable models of channel-toxin interactions can be then drawn that are consistent with known affinity and mutagenesis. Without biological information on the interaction, HADDOCK reproduces mechanisms underlying the universal binding of αKTX-2 toxins, and Kv1.3 selectivity of αKTX-3 toxins. The addition of constraints encouraging the critical lysine insertion confirms these findings, and gives analogous explanations for other families, including models of partial pore-block in αKTX-6. While qualitatively informative, the HADDOCK scoring function is not yet sufficient for accurate affinity-ranking. False minima in low-affinity complexes often resemble true binding in high-affinity complexes, despite steric/conformational penalties apparent from visual inspection. This contamination significantly complicates energetic analysis, although it is usually possible to obtain correct ranking via careful interpretation of binding-well characteristics and elimination of false positives. Aside from adaptations to the broader potassium channel family, we suggest that this strategy of comparative docking can be extended to other channels of interest with known structure, especially in cases where a critical motif exists to improve docking effectiveness.   1. Influences of large- and regional-scale climate on fish recruitment in the Skagerrak-Kattegat over the last century

    Dynamics of commercial fish stocks are generally associated with fishing pressure and climate variability. Due to short time series, past studies of the relationships between fish stock dynamics and climate have mainly been restricted to the last few decades. Here we analyzed a century-long time series of plaice, cod and haddock from the Skagerrak-Kattegat, to assess the long-term influence of climate on recruitment. Recruitment success (RS) was compared against sea-surface temperature (SST) and atmospheric circulation indices on large (North Atlantic) and regional (Skagerrak-Kattegat) scales. Our results show that the influence of climate on RS was more pronounced on longer, than on shorter timescales. Over the century-long period, a shift from low to high climate sensitivity was seen from the early to the late part for plaice and cod, while the opposite was found for haddock. This shift suggests that the increasing fishing pressure and the climate change in the Skagerrak-Kattegat have resulted in an increased sensitivity of RS to climate for plaice and cod. The diminishing of climate sensitivity in haddock RS, on the other hand, may be linked to the early twentieth century collapse of the stock in the region. While no long-term relationship between RS and the Atlantic Multidecadal Oscillation (AMO) could be found, large RS fluctuations during the positive phase of the AMO (1935-1960), relative to the cold phases, suggests a changed pattern in recruitment during warm periods. On the other hand, this could be due to the increased fishing pressure in the area. Thus, reported correlations between climate and fish may be caused by strong trends in climate in the late-twentieth century, and coincident reduction in fish stocks caused by intense fishing, rather than a stable relationship between climate and fish recruitment per se.

  6. Computational evaluation of new homologous down regulators of Translationally Controlled Tumor Protein (TCTP) targeted for tumor reversion.

    The Translationally Controlled Tumor Protein (TCTP) has been investigated for tumor reversion and is a target of cancer therapy. Down regulators which suppress the expression of TCTP can trigger the process of tumor reversion leading to the transformation of tumor cells into revertant cells. The present investigation is a novel protein-protein docking approach to target TCTP by a set of proteins similar to the protein: sorting nexin 6 (SNX6) which is an established down regulator of TCTP. The established down regulator along with its set of most similar proteins were modeled using the PYTHON based software - MODELLER v9.9, followed by structure validation using the Procheck Package. Further TCTP was docked with its established and prospective down regulators using the flexible docking protocol suite HADDOCK. The results were evaluated and ranked according to the RMSD values of the complex and the HADDOCK score, which is a weighted sum of van der Waal's energy, electrostatic energy, restraints violation energy and desolvation energy. Results concluded the protein sorting nexin 6 of Mus musculus to be a better down regulator of TCTP, as compared to the suggested down regulator (Homo sapiens snx6).

    This is a social-historical study that aims at describing the trajectory of Zaíra Cintra Vidal, her participation in the Nursing School Rachel Haddock Lobo and in the Brazilian Association of Nursing (ABEn). The study is based on the concepts of symbolic power, habitus and symbolic struggle of Pierre Bourdieu. The primary sources are documents which were collected in the Documentation Center of Escola de Enfermagem Ana Neri (EEAN--Ana Neri School of Nursing) in the Federeal University of Rio de Janeiro (UFRJ) and at the Memory Center of the Faculty of Nursing (FENF) in the State University of Rio de Janeiro (UERJ). The data was collected between August 2000 and April 2001 by means of document analysis script. The outcomes showed that Zaíra Cintra Vidal was born on 5 May 1903; graduated from the Nursing School of the National Public Health Department in 1926; studied and post-graduated in the United States from 1927 until 1929 and returned to Brazil in 1943. Zaíra Cintra Vidal was the founder of the Nursing School Rachel Haddock Lobo and was its first director for nine years. She also and took part in ABEn's Direction Board and in the Revista Anais de Enfermagem (Nursing Magazine).

  11. Determination of iodine in bread and fish using the iodide ion-selective electrode

    The purpose of this study was to assess the potential for use of the ion-selective electrode (ISE) as a method for measuring the iodine content in bread and fish. Ashing methods, sample preparation and electrode responses were evaluated. The iodine values obtained using the iodide electrode were compared to iodine values obtained by the arsenic-cerium method (As-Ce). Ashing methods were used in preparing bread and haddock for iodine analysis by the ISE. The values were compared to unashed samples measured by the ISE. Electrode response to iodide was examined by varying the sample pH, measuring electrode equilibrium times, and comparingmore » direct measurement in ppm to iodide values obtained by the method of known addition. Oyster reference tissue with a known iodine concentration was used to determine rates of recovery. For the As-Ce procedure, an alkaline dry ash for two hour followed by colorimetric analysis at 320 nm was recommended. The study showed that the pre-treatment of bread and fish was necessary for ISE measurement. The iodine values obtained by the ISE in the analysis of oyster reference tissue, haddock and bread were not in agreement with their corresponding As-Ce values. Further work needs to be done to determine an ashing procedure that has minimal iodide loss an/or develop sample treatments that will improve the reliability and precision of iodine values obtained using the ion-selective electrode.« less

    Insulin hormone is an important part of the endocrine system. It contains two polypeptide chains and plays a pivotal role in regulating carbohydrate metabolism. Insulin receptors (IR) located on cell surface interacts with insulin to control the intake of glucose. Although several studies have tried to clarify the interaction between insulin and its receptor, the mechanism of this interaction remains elusive because of the receptor's structural complexity and structural changes during the interaction. In this work, we tried to fractionate the interactions. Therefore, sequential docking method utilization of HADDOCK was used to achieve the mentioned goal, so the following processes were done: the first, two pdb files of IR i.e., 3LOH and 3W11 were concatenated using modeller. The second, flexible regions of IR were predicted by HingeProt. Output files resulting from HingeProt were uploaded into HADDOCK. Our results predict new salt bridges in the complex and emphasize on the role of salt bridges to maintain an inverted V structure of IR. Having an inverted V structure leads to activate intracellular signaling pathway. In addition to presence salt bridges to form a convenient structure of IR, the importance of α-chain of carboxyl terminal (α-CT) to interact with insulin was surveyed and also foretokened new insulin/IR contacts, particularly at site 2 (rigid parts 2 and 3). Finally, several conformational changes in residues Asn711-Val715 of α-CT were occurred, we suggest that α-CT is a suitable situation relative to insulin due to these conformational alterations.

  15. SQUEEZE-E: The Optimal Solution for Molecular Simulations with Periodic Boundary Conditions.

    In molecular simulations of macromolecules, it is desirable to limit the amount of solvent in the system to avoid spending computational resources on uninteresting solvent-solvent interactions. As a consequence, periodic boundary conditions are commonly used, with a simulation box chosen as small as possible, for a given minimal distance between images. Here, we describe how such a simulation cell can be set up for ensembles, taking into account a priori available or estimable information regarding conformational flexibility. Doing so ensures that any conformation present in the input ensemble will satisfy the distance criterion during the simulation. This helps avoid periodicity artifacts due to conformational changes. The method introduces three new approaches in computational geometry: (1) The first is the derivation of an optimal packing of ensembles, for which the mathematical framework is described. (2) A new method for approximating the α-hull and the contact body for single bodies and ensembles is presented, which is orders of magnitude faster than existing routines, allowing the calculation of packings of large ensembles and/or large bodies. 3. A routine is described for searching a combination of three vectors on a discretized contact body forming a reduced base for a lattice with minimal cell volume. The new algorithms reduce the time required to calculate packings of single bodies from minutes or hours to seconds. The use and efficacy of the method is demonstrated for ensembles obtained from NMR, MD simulations, and elastic network modeling.   16. Flexible docking-based molecular dynamics/steered molecular dynamics calculations of protein-protein contacts in a complex of cytochrome P450 1A2 with cytochrome b5.

    Formation of transient complexes of cytochrome P450 (P450) with another protein of the endoplasmic reticulum membrane, cytochrome b5 (cyt b5), dictates the catalytic activities of several P450s. Therefore, we examined formation and binding modes of the complex of human P450 1A2 with cyt b5. Docking of soluble domains of these proteins was performed using an information-driven flexible docking approach implemented in HADDOCK. Stabilities of the five unique binding modes of the P450 1A2-cyt b5 complex yielded by HADDOCK were evaluated using explicit 10 ns molecular dynamics (MD) simulations in aqueous solution. Further, steered MD was used to compare the stability of the individual P450 1A2-cyt b5 binding modes. The best binding mode was characterized by a T-shaped mutual orientation of the porphyrin rings and a 10.7 Å distance between the two redox centers, thus satisfying the condition for a fast electron transfer. Mutagenesis studies and chemical cross-linking, which, in the absence of crystal structures, were previously used to deduce specific P450-cyt b5 interactions, indicated that the negatively charged convex surface of cyt b5 binds to the positively charged concave surface of P450. Our simulations further elaborate structural details of this interface, including nine ion pairs between R95, R100, R138, R362, K442, K455, and K465 side chains of P450 1A2 and E42, E43, E49, D65, D71, and heme propionates of cyt b5. The universal heme-centric system of internal coordinates was proposed to facilitate consistent classification of the orientation of the two porphyrins in any protein complex.

    . When the (137)Cs concentrations found in cod and in haddock were compared with studies done in the early 1990's an effective half-life of (137)Cs in cod and in haddock was deduced. For cod the estimated effective half-life of (137)Cs was between 5.8 and 7.5 years and for haddock between 5.3 and 9.5 years. Similarly, the concentrations of naturally occurring (210)Po and (210)Pb were from 0.1 to 0.3 Bq/kg w.w. The (210)Po/(210)Pb ratio varied from 1.8 to 30 indicating a more efficient bioaccumulation of (210)Po than its precursor (210)Pb. The dose to humans eating Barents Sea fish was estimated. Even for people consuming large quantities of Barents Sea fish the annual dose was found to be below 20 μSv. The effective dose from anthropogenic (137)Cs was found to be less than 1% compared to the dose caused naturally occurring (210)Po and (210)Pb. Copyright © 2013 Elsevier Ltd. All rights reserved.

    An 0-group fish survey is conducted annually in the Barents Sea in order to estimate fish population abundance. Data on jellyfish by-catch have been recorded since 1980, although this dataset has never been analysed. In recent years, however, the ecological importance of jellyfish medusae has become widely recognized. In this paper the biomass of jellyfish (medusae) in 0-60 m depths is calculated for the period 1980-2010. During this period the climate changed from cold to warm, and changes in zooplankton and fish distribution and abundance were observed. This paper discusses the less well known ecosystem component; jellyfish medusae within the Phylum Cnidaria, and their spatial and temporal variation. The long term average was ca. 9×10⁸ kg, with some years showing biomasses in excess of 5×10⁹ kg. The biomasses were low during 1980s, increased during 1990s, and were highest in early 2000s with a subsequent decline. The bulk of the jellyfish were observed in the central parts of the Barents Sea, which is a core area for most 0-group fishes. Jellyfish were associated with haddock in the western area, with haddock and herring in the central and coastal area, and with capelin in the northern area of the Barents Sea.     SUMMARY The integration of biophysical data from multiple sources is critical for developing accurate structural models of large multiprotein systems and their regulators. Mass spectrometry (MS) can be used to measure the insertion location for a wide range of topographically sensitive chemical probes, and such insertion data provide a rich, but disparate set of modeling restraints. We have developed a software platform that integrates the analysis of label-based MS data with protein modeling activities (Mass Spec Studio). Analysis packages can mine any labeling data from any mass spectrometer in a proteomics-grade manner, and link labeling methods with data-directed protein interaction modeling using HADDOCK. Support is provided for hydrogen/ deuterium exchange (HX) and covalent labeling chemistries, including novel acquisition strategies such as targeted HX-tandem MS (MS2) and data-independent HX-MS2.     Energetic particle precipitation associated with solar events have been known to cause changes in the Earth-ionosphere waveguide. Previous studies of solar proton events (SPEs) have shown that high-energy protons can ionize lower-altitude layers of the ionosphere, leading to changes in Schumann resonance parameters (Schlegel and Fullekrug, 1999) and absorption of radio waves over the polar cap (Kundu and Haddock, 1960). We use the World-Wide Lightning Location Network (WWLLN) to study propagation of VLF waves during SPEs. WWLLN detects lightning-generated sferics in the VLF band using 80 stations distributed around the world. By comparing received power at individual stations from specific lightning source regions during SPEs, we can infer changes in the lower ionosphere conductivity profile caused by high-energy proton precipitation. In particular, we find that some WWLLN stations see different distributions of sferic power and range during SPEs. We also use the power/propagation analysis to improve WWLLN's lightning detection accuracy, by developing a better model for ionosphere parameters and speed of light in the waveguide than we have previously used.

    Communication within cells relies on a few protein nodes called hubs, which organize vast interactomes with many partners. Frequently, hub proteins are intrinsically disordered conferring multi-specificity and dynamic communication. Conversely, folded hub proteins may organize networks using disordered partners. In this work, the structure of the RST domain, a unique folded hub, is solved by nuclear magnetic resonance spectroscopy and small-angle X-ray scattering, and its complex with a region of the transcription factor DREB2A is provided through data-driven HADDOCK modeling and mutagenesis analysis. The RST fold is unique, but similar structures are identified in the PAH (paired amphipathic helix), TAFH (TATA-box-associated factor homology), and NCBD (nuclear coactivator binding domain) domains. We designate them as a group the αα hubs, as they share an αα-hairpin super-secondary motif, which serves as an organizing platform for malleable helices of varying topology.   2. A description of two new species of the genus Erenna (Siphonophora: Physonectae: Erennidae), with notes on recently collected specimens of other Erenna species.

    Two new Erenna species, E. insidiator sp. nov. and E. sirena sp. nov., are described from specimens collected in the vicinity of Monterey Bay, California, and also, for E. sirena at the southern end of the Gulf of California, Mexico. Further information on the three extant Erenna species is given, based on specimens collected in the same areas. These have enabled, for instance, the identification of three types of tentilla on the tentacles of E. cornuta Pugh, 2001, rather than the two noted on the single previously known specimen. The genus is remarkable for the presence of bioluminescent lures on the tentilla of all five species. In E. sirena sp. nov. the tentilla are also covered by a red-fluorescent layer, which was briefly described by Haddock et al. (2005), and further details are given herein. Another extraordinary feature of the colonies E. sirena sp. nov. is that the main part of the tentacle, with its tentilla, can be extended away from the siphosomal stem on a long peduncle. This phenomenon also appears to occur in E. laciniata Pugh, 2001, and has not been observed before for other physonect species.

    We determined the solution structure of myristoylated Mason-Pfizer monkey virus matrix protein by NMR spectroscopy. The myristoyl group is buried inside the protein and causes a slight reorientation of the helices. This reorientation leads to the creation of a binding site for phosphatidylinositols. The interaction between the matrix protein and phosphatidylinositols carrying C(8) fatty acid chains was monitored by observation of concentration-dependent chemical shift changes of the affected amino acid residues, a saturation transfer difference experiment and changes in (31)P chemical shifts. No differences in the binding mode or affinity were observed with differently phosphorylated phosphatidylinositols. The structure of the matrix protein-phosphatidylinositol-(4,5)-bisphosphate [PI(4,5)P(2)] complex was then calculated with HADDOCK software based on the intermolecular nuclear Overhauser enhancement contacts between the ligand and the matrix protein obtained from a (13)C-filtered/(13)C-edited nuclear Overhauser enhancement spectroscopy experiment. PI(4,5)P(2) binding was not strong enough for triggering of the myristoyl-switch.   4. Recruitment success of different fish stocks in the North Sea in relation to climate variability

    Long-term data of year class strengths of different commercially harvested fish stocks based on a virtual population analysis (VPA) are available from ICES. The anomalies of these long-term data sets of year class strength are analyzed using Empirical Orthogonal Functions (EOFs) and are related to climate variability: the anomalies of the sea surface temperature (SST) in the northern North Sea and the North Atlantic Oscillation (NAO) index. A Canonical Correlation Analysis (CCA) between the leading eigenmodes is performed. The results suggest that the variability in the fish recruitment of western mackerel and three gadoids, namely North Sea cod, North Sea saithe, and North Sea whiting is highly correlated to the variability of the North Sea SST which is directly influenced by the NAO. For North Sea haddock and herring no meaningful correlation exists to North Sea SST and NAO. The results allow the conclusion that is seems possible to predict long-term changes in the fish recruitment from climate change scenarios for North Sea cod, North Sea saithe and western mackerel. Furthermore, the results indicate the possibility of recruitment failure for North Sea cod, North Sea whiting, and western mackerel in the case of global warming.

    The Svalbard archipelago in the High Arctic is influenced by cold Arctic water masses from the north-east and the warm West Spitsbergen Current flowing northwards along its western coast. The eastern waters and the fjords are normally frozen during the winter months, while the coastal waters west of the archipelago remain open. Norwegian fishers have been harvesting from Svalbard waters for decades and detailed records of catches exists from 1980 onwards. We analyze the catch records from the Svalbard zone (approximately ICES area IIb). The large fishery for capelin in summer yielding annual catches up to 737 000 tons was closed by a Norwegian fishery regulation in the mid nineteen nineties. Demersal fisheries have been continuous, and the results clearly indicate a northward trend in landings of Northeast Arctic cod, haddock, ling and Atlantic halibut. Fisheries of Northern shrimp have been more variable and shown no clear geographic trends. A "gold rush" fishery for scallops north of Svalbard lasted for about 10 years (1986-1995) only, and ended due to low profitably. These results are discussed in relation to the possibility of further northward extension of fisheries subjected to climate change.

  6. HPEPDOCK: a web server for blind peptide-protein docking based on a hierarchical algorithm.

    Protein-peptide interactions are crucial in many cellular functions. Therefore, determining the structure of protein-peptide complexes is important for understanding the molecular mechanism of related biological processes and developing peptide drugs. HPEPDOCK is a novel web server for blind protein-peptide docking through a hierarchical algorithm. Instead of running lengthy simulations to refine peptide conformations, HPEPDOCK considers the peptide flexibility through an ensemble of peptide conformations generated by our MODPEP program. For blind global peptide docking, HPEPDOCK obtained a success rate of 33.3% in binding mode prediction on a benchmark of 57 unbound cases when the top 10 models were considered, compared to 21.1% for pepATTRACT server. HPEPDOCK also performed well in docking against homology models and obtained a success rate of 29.8% within top 10 predictions. For local peptide docking, HPEPDOCK achieved a high success rate of 72.6% on a benchmark of 62 unbound cases within top 10 predictions, compared to 45.2% for HADDOCK peptide protocol. Our HPEPDOCK server is computationally efficient and consumed an average of 29.8 mins for a global peptide docking job and 14.2 mins for a local peptide docking job.     Neglected tropical diseases (NTDs) caused by helminths constitute some of the most common infections of the world's poorest people. The etiological agents are complex and recalcitrant to standard techniques of molecular biology. Drug screening against helminths has often been phenotypic and typically involves manual description of drug effect and efficacy. A key challenge is to develop automated, quantitative approaches to drug screening against helminth diseases. The quantal dose-response calculator (QDREC) constitutes a significant step in this direction. It can be used to automatically determine quantitative dose-response characteristics and half-maximal effective concentration (EC50) values using image-based readouts from phenotypic screens, thereby allowing rigorous comparisons of the efficacies of drug compounds. QDREC has been developed and validated in the context of drug screening for schistosomiasis, one of the most important NTDs.   8. Blocking the Interactions between Calcium-Bound S100A12 Protein and the V Domain of RAGE Using Tranilast

    The receptor for advanced glycation end products (RAGE), a transmembrane receptor in the immunoglobulin superfamily, is involved in several inflammatory processes. RAGE induces cellular signaling pathways upon binding with various ligands, such as advanced glycation end products (AGEs), β-amyloids, and S100 proteins. The solution structure of S100A12 and the V ligand-binding region of RAGE have been reported previously. Using heteronuclear NMR spectroscopy to conduct 1H–15N heteronuclear single quantum coherence (HSQC) titration experiments, we identified and mapped the binding interface between S100A12 and the V domain of RAGE. The NMR chemical shift data were used as the constraints for the High Ambiguity Driven biomolecular DOCKing (HADDOCK) calculation to generate a structural model of the S100A12–V domain complex. In addition, tranilast (an anti-allergic drug) showed strong interaction with S100A12 in the 1H–15N HSQC titration, fluorescence experiments, and WST-1 assay. The results also indicated that tranilast was located at the binding site between S100A12 and the V domain, blocking interaction between these two proteins. Our results provide the mechanistic details for a structural model and reveal a potential precursor for an inhibitor for pro-inflammatory diseases, which could be useful for the development of new drugs.   9. Gentamicin Binds to the Megalin Receptor as a Competitive Inhibitor Using the Common Ligand Binding Motif of Complement Type Repeats

    Gentamicin is an aminoglycoside widely used in treatments of, in particular, enterococcal, mycobacterial, and severe Gram-negative bacterial infections. Large doses of gentamicin cause nephrotoxicity and ototoxicity, entering the cell via the receptor megalin. Until now, no structural information has been available to describe the interaction with gentamicin in atomic detail, and neither have any three-dimensional structures of domains from the human megalin receptor been solved. To address this gap in our knowledge, we have solved the NMR structure of the 10th complement type repeat of human megalin and investigated its interaction with gentamicin. Using NMR titration data in HADDOCK, we have generated a three-dimensional model describing the complex between megalin and gentamicin. Gentamicin binds to megalin with low affinity and exploits the common ligand binding motif previously described (Jensen, G. A., Andersen, O. M., Bonvin, A. M., Bjerrum-Bohr, I., Etzerodt, M., Thogersen, H. C., O'Shea, C., Poulsen, F. M., and Kragelund, B. B. (2006) J. Mol. Biol. 362, 700–716) utilizing the indole side chain of Trp-1126 and the negatively charged residues Asp-1129, Asp-1131, and Asp-1133. Binding to megalin is highly similar to gentamicin binding to calreticulin. We discuss the impact of this novel insight for the future structure-based design of gentamicin antagonists. PMID:23275343

    The Mass Spec Studio package was designed to support the extraction of hydrogen-deuterium exchange and covalent labeling data for a range of mass spectrometry (MS)-based workflows, to integrate with restraint-driven protein modeling activities. In this report, we present an extension of the underlying Studio framework and provide a plug-in for crosslink (XL) detection. To accommodate flexibility in XL methods and applications, while maintaining efficient data processing, the plug-in employs a peptide library reduction strategy via a presearch of the tandem-MS data. We demonstrate that prescoring linear unmodified peptide tags using a probabilistic approach substantially reduces search space by requiring both crosslinked peptides to generate sparse data attributable to their linear forms. The method demonstrates highly sensitive crosslink peptide identification with a low false positive rate. Integration with a Haddock plug-in provides a resource that can combine multiple sources of data for protein modeling activities. We generated a structural model of porcine transferrin bound to TbpB, a membrane-bound receptor essential for iron acquisition in Actinobacillus pleuropneumoniae. Using mutational data and crosslinking restraints, we confirm the mechanism by which TbpB recognizes the iron-loaded form of transferrin, and note the requirement for disparate sources of restraint data for accurate model construction.     The E3 ubiquitin ligase RNF4 (RING finger protein 4) contains four tandem SIM [SUMO (small ubiquitin-like modifier)-interaction motif] repeats for selective interaction with poly-SUMO-modified proteins, which it targets for degradation. We employed a multi-faceted approach to characterize the structure of the RNF4-SIMs domain and the tetra-SUMO2 chain to elucidate the interaction between them. In solution, the SIM domain was intrinsically disordered and the linkers of the tetra-SUMO2 were highly flexible. Individual SIMs of the RNF4-SIMs domains bind to SUMO2 in the groove between the β2-strand and the α1-helix parallel to the β2-strand. SIM2 and SIM3 bound to SUMO with a high affinity and together constituted the recognition module necessary for SUMO binding. SIM4 alone bound to SUMO with low affinity; however, its contribution to tetra-SUMO2 binding avidity is comparable with that of SIM3 when in the RNF4-SIMs domain. The SAXS data of the tetra-SUMO2-RNF4-SIMs domain complex indicate that it exists as an ordered structure. The HADDOCK model showed that the tandem RNF4-SIMs domain bound antiparallel to the tetra-SUMO2 chain orientation and wrapped around the SUMO protamers in a superhelical turn without imposing steric hindrance on either molecule.

  13. The fish and fisheries of Jones Bank and the wider Celtic Sea

Further site-specific data for bank and off-bank habitats were collected during dedicated surveys on the Jones Bank in 2008 using commercial trawlers and baited camera deployments. Twenty-three species were recorded on the top of the bank, where horse mackerel, haddock and boarfish were the most abundant species; 18 species were found along the slope of the bank (with blue whiting, poor cod, hake and horse mackerel predominant) and 18 species observed off the bank (where catches were dominated by blue whiting, poor cod and hake). The differences between camera and trawls were important with cameras only picking up 28% of the species seen in the trawls. However both camera and trawl results suggest that some species are very habitat specific, with species such as haddock only observed on the top of the bank, whilst Nephrops norvegicus was abundant on the flat areas off the bank but was infrequent on the top of the bank. These results suggest that future surveys of offshore sandbank habitats should stratify sampling more specifically to deal with smaller scale features that may play an important role in providing a greater range of habitats than just their relative size would suggest.

  14. Climate-driven changes in functional biogeography of Arctic marine fish communities

    Climate change triggers poleward shifts in species distribution leading to changes in biogeography. In the marine environment, fish respond quickly to warming, causing community-wide reorganizations, which result in profound changes in ecosystem functioning. Functional biogeography provides a framework to address how ecosystem functioning may be affected by climate change over large spatial scales. However, there are few studies on functional biogeography in the marine environment, and none in the Arctic, where climate-driven changes are most rapid and extensive. We investigated the impact of climate warming on the functional biogeography of the Barents Sea, which is characterized by a sharp zoogeographic divide separating boreal from Arctic species. Our unique dataset covered 52 fish species, 15 functional traits, and 3,660 stations sampled during the recent warming period. We found that the functional traits characterizing Arctic fish communities, mainly composed of small-sized bottom-dwelling benthivores, are being rapidly replaced by traits of incoming boreal species, particularly the larger, longer lived, and more piscivorous species. The changes in functional traits detected in the Arctic can be predicted based on the characteristics of species expected to undergo quick poleward shifts in response to warming. These are the large, generalist, motile species, such as cod and haddock. We show how functional biogeography can provide important insights into the relationship between species composition, diversity, ecosystem functioning, and environmental drivers. This represents invaluable knowledge in a period when communities and ecosystems experience rapid climate-driven changes across biogeographical regions. PMID:29087943

  15. Blocking the interaction between S100A9 protein and RAGE V domain using S100A12 protein.

    The proteins S100A9 and S100A12 are associated with the human S100 calcium-binding protein family. These proteins promote interaction with target proteins and alter their conformation when they bind to calcium ions in EF-hand motifs. The V domain of RAGE (Receptor for Advanced Glycation End products) is crucial for S100A9 binding. The binding of RAGE with S100 family proteins aids in cell proliferation. In this report, we demonstrate that S100A12 protein hinders the binding of S100A9 with the RAGE V-domain. We used fluorescence and NMR spectroscopy to analyze the interaction of S100A9 with S100A12. The binary complex models of S100A9-S100A12 were developed using data obtained from 1H-15N HSQC NMR titrations and the HADDOCK program. We overlaid the complex models of S100A9-S100A12 with the same orientation of S100A9 and the RAGE V-domain. This complex showed that S100A12 protein blocks the interaction between S100A9 and the RAGE V-domain. It means S100A12 may be used as an antagonist for S100A9. The results could be favorable for developing anti-cancer drugs based on S100 family proteins.

  17. Template-based protein-protein docking exploiting pairwise interfacial residue restraints.

    Although many advanced and sophisticated ab initio approaches for modeling protein-protein complexes have been proposed in past decades, template-based modeling (TBM) remains the most accurate and widely used approach, given a reliable template is available. However, there are many different ways to exploit template information in the modeling process. Here, we systematically evaluate and benchmark a TBM method that uses conserved interfacial residue pairs as docking distance restraints [referred to as alpha carbon-alpha carbon (CA-CA)-guided docking]. We compare it with two other template-based protein-protein modeling approaches, including a conserved non-pairwise interfacial residue restrained docking approach [referred to as the ambiguous interaction restraint (AIR)-guided docking] and a simple superposition-based modeling approach. Our results show that, for most cases, the CA-CA-guided docking method outperforms both superposition with refinement and the AIR-guided docking method. We emphasize the superiority of the CA-CA-guided docking on cases with medium to large conformational changes, and interactions mediated through loops, tails or disordered regions. Our results also underscore the importance of a proper refinement of superimposition models to reduce steric clashes. In summary, we provide a benchmarked TBM protocol that uses conserved pairwise interface distance as restraints in generating realistic 3D protein-protein interaction models, when reliable templates are available. The described CA-CA-guided docking protocol is based on the HADDOCK platform, which allows users to incorporate additional prior knowledge of the target system to further improve the quality of the resulting models. © The Author 2016.     Chickpea is a premier food legume crop with high nutritional quality and attains prime importance in the current era of 795 million people being undernourished worldwide. Chickpea production encounters setbacks due to various stresses and understanding the role of key transcription factors (TFs) involved in multiple stresses becomes inevitable. We have recently identified a multi-stress responsive WRKY TF in chickpea. The present study was conducted to predict the structure of WRKY TF to identify the DNA-interacting residues and decipher DNA-protein interactions. Comparative modelling approach produced 3D model of the WRKY TF with good stereochemistry, local/global quality and further revealed W19, R20, K21, and Y22 motifs within a vicinity of 5 Å to the DNA amongst R18, G23, Q24, K25, Y36, Y37, R38 and K47 and these positions were equivalent to the 2LEX WRKY domain of Arabidopsis. Molecular simulations analysis of reference protein -PDB ID 2LEX, along with Car-WRKY TF modelled structure with the DNA coordinates derived from PDB ID 2LEX and docked using HADDOCK were executed. Root Mean Square (RMS) Deviation and RMS Fluctuation values yielded consistently stable trajectories over 50 ns simulation. Strengthening the obtained results, neither radius of gyration, distance and total energy showed any signs of DNA-WRKY complex falling apart nor any significant dissociation event over 50 ns run. Therefore, the study provides first insights into the structural properties of multi-stress responsive WRKY TF-DNA complex in chickpea, enabling genome wide identification of TF binding sites and thereby deciphers their gene regulatory networks.

We present here an ensemble, flexible protein-peptide docking protocol that combines conformational selection and induced fit mechanisms. Starting from an ensemble of three peptide conformations (extended, a-helix, polyproline-II), flexible docking with HADDOCK generates 79.4% of high quality models for bound/unbound and 69.4% for unbound/unbound docking when tested against the largest protein-peptide complexes benchmark dataset available to date. Conformational selection at the rigid-body docking stage successfully recovers the most relevant conformation for a given protein-peptide complex and the subsequent flexible refinement further improves the interface by up to 4.5 Å interface RMSD. Cluster-based scoring of the models results in a selection of near-native solutions in the top three for ∼75% of the successfully predicted cases. This unified conformational selection and induced fit approach to protein-peptide docking should open the route to the modeling of challenging systems such as disorder-order transitions taking place upon binding, significantly expanding the applicability limit of biomolecular interaction modeling by docking.     Nitrovasodilators relax vascular smooth-muscle cells in part by modulating the interaction of the C-terminal coiled-coil domain (CC) and/or the leucine zipper (LZ) domain of the myosin light-chain phosphatase component, myosin-binding subunit (MBS), with the N-terminal LZ domain of protein kinase G (PKG)-Iα. Despite the importance of vasodilation in cardiovascular homeostasis and therapy, our structural understanding of the MBS CC interaction with LZ PKG-1α has remained limited. Here, we report the 3D NMR solution structure of homodimeric CC MBS in which amino acids 932-967 form a coiled-coil of two monomeric α-helices in parallel orientation. We found that the structure is stabilized by non-covalent interactions, with dominant contributions from hydrophobic residues at a and d heptad positions. Using NMR chemical-shift perturbation (CSP) analysis, we identified a subset of hydrophobic and charged residues of CC MBS (localized within and adjacent to the C-terminal region) contributing to the dimer-dimer interaction interface between homodimeric CC MBS and homodimeric LZ PKG-Iα. 15 N backbone relaxation NMR revealed the dynamic features of the CC MBS interface residues identified by NMR CSP. Paramagnetic relaxation enhancement- and CSP-NMR-guided HADDOCK modeling of the dimer-dimer interface of the heterotetrameric complex exhibits the involvement of non-covalent intermolecular interactions that are localized within and adjacent to the C-terminal regions of each homodimer.   2. Understanding Aggregation and Estimating Seasonal Abundance of Chrysaora quinquecirrha Medusae from a Fixed-station Time Series in the Choptank River, Chesapeake Bay

    Although jellyfish exert strong control over marine plankton dynamics (Richardson et al. 2009, Robison et al. 2014) and negatively impact human commercial and recreational activities (Purcell et al. 2007, Purcell 2012), jellyfish biomass is not well quantified due primarily to sampling difficulties with plankton nets or fisheries trawls (Haddock 2004). As a result, some of the longest records of jellyfish are visual shore-based surveys, such as the fixed-station time series of Chrysaora quinquecirrha that began in 1960 in the Patuxent River in Chesapeake Bay, USA (Cargo and King 1990). Time series counts from fixed-station surveys capture two signals: 1) demographic change at timescales on the order of reproductive processes and 2) spatial patchiness at shorter timescales as different parcels of water move in and out of the survey area by tidal and estuarine advection and turbulent mixing (Lee and McAlice 1979). In this study, our goal was to separate these two signals using a 4-year time series of C. quinquecirrha medusa counts from a fixed-station in the Choptank River, Chesapeake Bay. Idealized modeling of tidal and estuarine advection was used to conceptualize the sampling scheme. Change point and time series analysis was used to detect demographic changes. Indices of aggregation (Negative Binomial coefficient, Taylor's Power Law coefficient, and Morisita's Index) were calculated to describe the spatial patchiness of the medusae. Abundance estimates revealed a bloom cycle that differed in duration and magnitude for each of the study years. Indices of aggregation indicated that medusae were aggregated and that patches grew in the number of individuals, and likely in size, as abundance increased. Further inference from the conceptual modeling suggested that medusae patch structure was generally homogenous over the tidal extent. This study highlights the benefits of using fixed-station shore-based surveys for understanding the biology and ecology of jellyfish.

  3. A method to assess social sustainability of capture fisheries: An application to a Norwegian trawler

    Social sustainability assessment of capture fisheries is, both in terms of method development and measurement, not well developed. The objective of this study, therefore, was to develop a method consisting of indicators and rubrics (i.e. categories that articulate levels of performance) to assess social sustainability of capture fisheries. This method was applied to a Norwegian trawler that targets cod and haddock in the northeast Atlantic. Based on previous research, 13 social sustainability issues were selected. To measure the state of these issues, 17 process and outcome indicators were determined. To interpret indicator values, rubrics were developed for each indicator, usingmore » standards set by international conventions or data retrieved from national statistics, industry agreements or scientific publications that explore rubric scales. The indicators and rubrics were subsequently used in a social sustainability assessment of a Norwegian trawler. This assessment indicated that overall, social sustainability of this trawler is relatively high, with high rubric scores, for example, for worker safety, provisions aboard for the crew and companies' salary levels. The assessment also indicated that the trawler could improve on healthy working environment, product freshness and fish welfare during capture. This application demonstrated that our method provides insight into social sustainability at the level of the vessel and can be used to identify potential room for improvement.   4. The Impact of Subsidies on the Ecological Sustainability and Future Profits from North Sea Fisheries

    Background This study examines the impact of subsidies on the profitability and ecological stability of the North Sea fisheries over the past 20 years. It shows the negative impact that subsidies can have on both the biomass of important fish species and the possible profit from fisheries. The study includes subsidies in an ecosystem model of the North Sea and examines the possible effects of eliminating fishery subsidies. Methodology/Principal Findings Hindcast analysis between 1991 and 2003 indicates that subsidies reduced the profitability of the fishery even though gross revenue might have been high for specific fisheries sectors. Simulations seeking to maximise the total revenue between 2004 and 2010 suggest that this can be achieved by increasing the effort of Nephrops trawlers, beam trawlers, and the pelagic trawl-and-seine fleet, while reducing the effort of demersal trawlers. Simulations show that ecological stability can be realised by reducing the effort of the beam trawlers, Nephrops trawlers, pelagic- and demersal trawl-and-seine fleets. This analysis also shows that when subsidies are included, effort will always be higher for all fleets, because it effectively reduces the cost of fishing. Conclusions/Significance The study found that while removing subsidies might reduce the total catch and revenue, it increases the overall profitability of the fishery and the total biomass of commercially important species. For example, cod, haddock, herring and plaice biomass increased over the simulation when optimising for profit, and when optimising for ecological stability, the biomass for cod, plaice and sole also increased. When subsidies are eliminated, the study shows that rather than forcing those involved in the fishery into the red, fisheries become more profitable, despite a decrease in total revenue due to a loss of subsidies from the government.     Shq1 is an essential protein involved in the early steps of biogenesis and assembly of H/ACA ribonucleoprotein particles (RNPs). Shq1 binds to dyskerin (Cbf5 in yeast) at an early step of H/ACA RNP assembly and is subsequently displaced by the H/ACA RNA. Shq1 contains an N-terminal CS and a C-terminal Shq1-specific domain (SSD). Dyskerin harbors many mutations associated with dyskeratosis congenita. Structures of yeast Shq1 SSD bound to Cbf5 revealed that only a subset of these mutations is in the SSD binding site, implicating another subset in the putative CS binding site. Here in this paper, we present the crystalmore » structure of human Shq1 CS (hCS) and the nuclear magnetic resonance (NMR) and crystal structures of hCS containing a serine substitution for proline 22 that is associated with some prostate cancers. The N-terminal affinity tag sequence AHHHHHH associates with a neighboring protein in the crystal lattice to form an extra β-strand.   6. Identification and structural mechanism for a novel interaction between a ubiquitin ligase WWP1 and Nogo-A, a key inhibitor for central nervous system regeneration.

    Nogo-A has been extensively demonstrated to play key roles in inhibiting central nervous system regeneration, regulating endoplasmic reticulum formation, and maintaining the integrity of the neuromuscular junction. In this study, an E3 ubiquitin ligase WWP1 was first identified to be a novel interacting partner for Nogo-A both in vitro and in vivo. By using CD, ITC, and NMR, we have further conducted extensive studies on all four WWP1 WW domains and their interactions with a Nogo-A peptide carrying the only PPxY motif. The results lead to several striking findings. (1) Despite containing an unstructured region, the 186-residue WWP1 fragment containing all four WW domains is able to interact with the Nogo-A(650-666) peptide with a high affinity, with a dissociation constant (K(d)) of 1.68 microM. (2) Interestingly, four isolated WW domains show differential structural properties in the free states. WW1 and WW2 are only partially folded, while WW4 is well-folded. Nevertheless, they all become well-folded upon binding to Nogo-A(650-666), with K(d) values ranging from 1.03 to 3.85 microM. (3) The solution structure of the best-folded WW4 domain is determined, and the binding-perturbed residues were derived for both WW4 and Nogo-A(650-666) by NMR HSQC titrations. Moreover, on the basis of the NMR data, the complex model is constructed by HADDOCK 2.0. This study provides rationales as well as a template Nogo-A(650-666) for further design of molecules to intervene in the WWP1-Nogo-A interaction which may regulate the Nogo-A protein level by controlling its ubiquitination.

  7. The Arabidopsis Histone Methyltransferase SUVR4 Binds Ubiquitin via a Domain with a Four-Helix Bundle Structure

    In eukaryotes, different chromatin states facilitate or repress gene expression and restrict the activity of transposable elements. Post-translational modifications (PTMs) of amino acid residues on the N-terminal tails of histones are suggested to define such states. The histone lysine methyltransferase (HKMTase) SU(VAR)3-9 RELATED4 (SUVR4) of Arabidopsis thaliana functions as a repressor of transposon activity. Binding of ubiquitin by the WIYLD domain facilitates the addition of two methyl groups to monomethylated lysine 9 of histone H3. By using nuclear magnetic resonance (NMR) spectroscopy, we identified SUVR4 WIYLD (S4WIYLD) as a domain with a four-helix bundle structure, in contrast to three-helix bundles of other ubiquitin binding domains. NMR titration analyses showed that residues of helix α1 (Q38, L39, and D40) and helix α4 (N68, T70, A71, V73, D74, I76, S78, and E82) of S4WIYLD and residues between the first and second β-strands (T9 and G10) and on β-strands 3 (R42, G47, K48, and Q49) and 4 (H68, R72, and L73) undergo significant chemical shift changes when the two proteins interact. A model of the complex, generated using HADDOCK, suggests that the N-terminal and C-terminal parts of S4WIYLD constitute a surface that interacts with charged residues close to the hydrophobic patch of ubiquitin. The WIYLD domains of the closely related SUVR1 and SUVR2 Arabidopsis proteins also bind ubiquitin, indicating that this is a general feature of this domain. The question of whether SUVR proteins act as both readers of monoubiquitinated H2B and writers of histone PTMs is discussed. PMID:24625295

    The extracellular portion of the human fibroblast growth factor receptor2 D2 domain (FGFR2 D2) interacts with human fibroblast growth factor 1 (hFGF1) to activate a downstream signaling cascade that ultimately affects mitosis and differentiation. Suramin is an antiparasiticdrug and a potent inhibitor of FGF-induced angiogenesis. Suramin has been shown to bind to hFGF1, and might block the interaction between hFGF1 and FGFR2 D2. Here, we titrated hFGF1 with FGFR2 D2 and suramin to elucidate their interactions using the detection of NMR. The docking results of both hFGF1-FGFR2 D2 domain and hFGF1-suramin complex were superimposed. The results indicate that suramin blocksmore » the interaction between hFGF1 and FGFR2 D2. We used the PyMOL software to show the hydrophobic interaction of hFGF1-suramin. In addition, we used a Water-soluble Tetrazolium salts assay (WST1) to assess hFGF1 bioactivity.   10. Evaluation of marine subareas of Europe using life history parameters and trophic levels of selected fish populations.

    European marine waters include four regional seas that provide valuable ecosystem services to humans, including fish and other seafood. However, these marine environments are threatened by pressures from multiple anthropogenic activities and climate change. The European Marine Strategy Framework Directive (MSFD) was adopted in 2008 to achieve good environmental status (GEnS) in European Seas by year 2020, using an Ecosystem Approach. GEnS is to be assessed using 11 descriptors and up to 56 indicators. In the present analysis two descriptors namely "commercially exploited fish and shellfish populations" and "food webs" were used to evaluate the status of subareas of FAO 27 area. Data on life history parameters, trophic levels and fisheries related data of cod, haddock, saithe, herring, plaice, whiting, hake and sprat were obtained from the FishBase online database and advisory reports of International Council for the Exploration of the Sea (ICES). Subareas inhabited by r and K strategists were identified using interrelationships of life history parameters of commercially important fish stocks. Mean trophic level (MTL) of fish community each subarea was calculated and subareas with species of high and low trophic level were identified. The Fish in Balance (FiB) index was computed for each subarea and recent trends of FiB indices were analysed. The overall environmental status of each subarea was evaluated considering life history trends, MTL and FiB Index. The analysis showed that subareas I, II, V, VIII and IX were assessed as "good" whereas subareas III, IV, VI and VII were assessed as "poor". The subareas assessed as "good" were subject to lower environmental pressures, (less fishing pressure, less eutrophication and more water circulation), while the areas with "poor" environment experienced excessive fishing pressure, eutrophication and disturbed seabed.     The human S100 protein family contains small, dimeric and acidic proteins that contain two EF-hand motifs and bind calcium. When S100A5 binds calcium, its conformation changes and promotes interaction with the target protein. The extracellular domain of RAGE (Receptor of Advanced Glycation End products) contain three domains: C1, C2 and V. The RAGE V domain is the target protein of S100A5 that promotes cell survival, growth and differentiation by activating several signaling pathways. Pentamidine is an apoptotic and antiparasitic drug that is used to treat or prevent pneumonia. Here, we found that pentamidine interacts with S100A5 using HSQC titration. Wemore » elucidated the interactions of S100A5 with RAGE V domain and pentamidine using fluorescence and NMR spectroscopy. We generated two binary models—the S100A5-RAGE V domain and S100A5-Pentamidine complex—and then observed that the pentamidine and RAGE V domain share a similar binding region in mS100A5. We also used the WST-1 assay to investigate the bioactivity of S100A5, RAGE V domain and pentamidine. These results indicated that pentamidine blocks the binding between S100A5 and RAGE V domain.     Gaining access to sequence and structure information of telomere binding proteins helps in understanding the essential biological processes involve in conserved sequence specific interaction between DNA and the proteins. Rice telomere binding protein (RTBP1) and Nicotiana glutinosa telomere repeat binding factor (NgTRF1) are helix turn helix motif type of proteins that plays role in telomeric DNA protection and length regulation. Both the proteins share same type of domain but till now there is very less communication on the in silico studies of these complete proteins.Here we intend to do a comparative study between two proteins through modeling of the complete proteins, physiochemical characterization, MD simulation and DNA-protein docking. I-TASSER and CLC protein work bench was performed to find out the protein 3D structure as well as the different parameters to characterize the proteins. MD simulation was completed by GROMOS forcefield of GROMACS for 10 ns of time stretch. The simulated 3D structures were docked with template DNA (3D DNA modeled through 3D-DART) of TTTAGGG conserved sequence motif using HADDOCK web server.Digging up all the facts about the proteins it was reveled that around 120 amino acids in the tail part was showing a good sequence similarity between the proteins. Molecular modeling, sequence characterization and secondary structure prediction also indicates the similarity between the protein's structure and sequence. The result of MD simulation highlights on the RMSD, RMSF, Rg, PCA and Energy plots which also conveys the similar type of motional behavior between them. The best complex formation for both the proteins in docking result also indicates for the first interaction site which is mainly the helix3 region of the DNA binding domain. The overall computational analysis reveals that RTBP1 and NgTRF1 proteins display good amount of similarity in their physicochemical properties, structure, dynamics and binding mode.

  14. Preclinical Biodistribution and Safety Evaluation of a pbi-shRNA STMN1 Lipoplex after Subcutaneous Delivery.

    Stathmin-1 (STMN1) is a microtubule-destabilizing protein which is overexpressed in cancer. Its overexpression is associated with poor prognosis and also serves as a predictive marker to taxane therapy. We have developed a proprietary bi-functional shRNA (bi-shRNA) platform to execute RNA interference (RNAi)-mediated gene silencing and a liposome-carrier complex to systemically deliver the pbi-shRNA plasmids. In vitro and in vivo testing demonstrated efficacy and specificity of pbi-shRNA plasmid in targeting STMN1 (Phadke, A. P., Jay, C. M., Wang, Z., Chen, S., Liu, S., Haddock, C., Kumar, P., Pappen, B. O., Rao, D. D., Templeton, N. S., et al. (2011). In vivo safety and antitumor efficacy of bifunctional small hairpin RNAs specific for the human Stathmin 1 oncoprotein. DNA Cell Biol. 30, 715-726.). Biodistribution and toxicology studies in bio-relevant Sprague Dawley rats with pbi-shRNA STMN1 lipoplex revealed that the plasmid DNA was delivered to a broad distribution of organs after a single subcutaneous injection. Specifically, plasmid was detected within the first week using QPCR (threshold 50 copies plasmid/1 µg genomic DNA) at the injection site, lung, spleen, blood, skin, ovary (limited), lymph nodes, and liver. It was not detected in the heart, testis or bone marrow. No plasmid was detected from any organ 30 days after injection. Treatment was well tolerated. Minimal inflammation/erythema was observed at the injection site. Circulating cytokine response was also examined by ELISA. The IL-6 levels were induced within 6 h then declined to the vehicle control level 72 h after the injection. TNFα induction was transiently observed 4 days after the DNA lipoplex treatment. In summary, the pbi-shRNA STMN1 lipoplex was well tolerated and displayed broad distribution after a single subcutaneous injection. The pre-clinical data has been filed to FDA and the pbi-shRNA STMN1 lipoplex is being investigated in a phase I clinical study. © The Author 2016. Published

    Cornell (Connie) H. Mayer, a pioneer of radio astronomy, died on 19 November 2005 of congestive heart failure at his home in Mt. Vernon, Virginia. He was eighty-three. Cornell Mayer was born in Ossian, Iowa on 10 December 1921. After graduating from the University of Iowa in 1943, he joined the Navy during World War II and was stationed at the Naval Research Laboratory (NRL) in Washington, DC. There he assisted Fred T. Haddock in the development of the first radar antenna inside a submarine periscope. This device has been credited with shortening the war in the Pacific because of the number of Japanese ships that were sunk with its aid. With Haddock, Connie also discovered centimeter-wave radio bursts from the sun coincident with solar flares. They made the first detection of thermal radio emission from the Orion nebula and other galactic HII regions. They also detected extragalactic objects and thus initiated the important field of centimeter-wave astronomy. Their observations were made with a 50-foot parabolic reflector on a gun mount located on the roof of one of the NRL buildings. This telescope had the world's highest radio resolving power for many years. With Haddock's departure to the University of Michigan in 1956 to create a new radio observatory there, Connie became head of a group in the Radio Astronomy Branch at NRL, where he remained until his retirement in 1980. Much of his work involved the measurement of planetary temperatures by analysis of radio emissions. By making technical innovations in instrumentation--such as replacing disc choppers with a ferrite switch to compare the sky and reference load, or using argon gas tubes for calibration--Connie greatly improved the performance of his equipment. This resulted in the discovery of an astonishing, 600oC surface temperature of Venus, which contradicted the widespread notion that Venus was similar to the Earth and potentially habitable.   16. Marine species distribution shifts on the U.S. Northeast Continental Shelf under continued ocean warming

    The U.S. Northeast Continental Shelf marine ecosystem has warmed much faster than the global ocean and it is expected that this enhanced warming will continue through this century. Complex bathymetry and ocean circulation in this region have contributed to biases in global climate model simulations of the Shelf waters. Increasing the resolution of these models results in reductions in the bias of future climate change projections and indicates greater warming than suggested by coarse resolution climate projections. Here, we used a high-resolution global climate model and historical observations of species distributions from a trawl survey to examine changes in the future distribution of suitable thermal habitat for various demersal and pelagic species on the Shelf. Along the southern portion of the shelf (Mid-Atlantic Bight and Georges Bank), a projected 4.1 °C (surface) to 5.0 °C (bottom) warming of ocean temperature from current conditions results in a northward shift of the thermal habitat for the majority of species. While some southern species like butterfish and black sea bass are projected to have moderate losses in suitable thermal habitat, there are potentially significant increases for many species including summer flounder, striped bass, and Atlantic croaker. In the north, in the Gulf of Maine, a projected 3.7 °C (surface) to 3.9 °C (bottom) warming from current conditions results in substantial reductions in suitable thermal habitat such that species currently inhabiting this region may not remain in these waters under continued warming. We project a loss in suitable thermal habitat for key northern species including Acadian redfish, American plaice, Atlantic cod, haddock, and thorney skate, but potential gains for some species including spiny dogfish and American lobster. We illustrate how changes in suitable thermal habitat of important commercially fished species may impact local fishing communities and potentially impact major fishing ports

  17. Chromospheric Evaporation and Decimetric Radio Emission in Solar Flares

    We have discovered decimetric signatures of the chromospheric evaporation process. Evidence for the radio detection of chromospheric evaporation is based on the radio-inferred values of (1) the electron density, (2) the propagation speed, and (3) the timing, which are found to be in good agreement with statistical values inferred from the blueshifted Ca xix soft X-ray line. The physical basis of our model is that free-free absorption of plasma emission is strongly modified by the steep density gradient and the large temperature increase in the upflowing flare plasma. The steplike density increase at the chromospheric evaporation front causes a local discontinuity in the plasma frequency, manifested as almost infinite drift rate in decimetric type III bursts. The large temperature increase of the upflowing plasma considerably reduces the local free-free opacity (due to the T-(exp -3/2) dependence) and thus enhances the brightness of radio bursts emitted at the local plasma frequency near the chromospheric evaporation front, while a high-frequency cutoff is expected in the high-density regions behind the front, which can be used to infer the velocity of the upflowing plasma. From model calculations we find strong evidence that decimetric bursts with a slowly drifting high-frequency cutoff are produced by fundamental plasma emission, contrary to the widespread belief that decimetric bursts are preferentially emitted at the harmonic plasma level. We analyzed 21 flare episodes from 1991-1993 for which broadband (100-3000 MHz) radio dynamic spectra from Phoenix, hard X-ray data from BATSE/CGRO, and soft X-ray data from GOES were available. We detected slowly drifting high-frequency cutoffs between 1.1 and 3.0 GHz, with drift rates of -41 +/- 32 MHz/s, extending over time intervals of 24 +/- 23 s.     disappearing in 1970-1990s. The peak of this species' occurrence (18-26%) took place in the beginning of warm period (1999-2000) after a succession of cold years. The subsequent reduction of the relative abundance of M. norvegica to 7% might have been mostly caused by fish predation during a period of low population densities of capelin. This high predation pressure may therefore have been mediated both by other pelagic fishes (i.e. herring, blue whiting, polar cod) but also by demersal fishes such as cod and haddock. Similar sharp fluctuations in the capelin stock (the major consumer of euphausiids) created marked perturbations in the food web in the Barents Sea in the middle 1980s and the early 1990s.

    increase in krill due presumably to increased advection. Variable recruitment of fish had a strong influence on the variation in pelagic biomass, first as 0-group fish (including demersal species such as cod and haddock) and subsequently over the next years manifested as strong or weak year classes of dominant pelagic species. Associated with the warming there was also a northern or eastern extension of the distribution of several components although the broad-scale geographical pattern of biomass distribution remained similar between the first and the last parts of the investigated period. The capelin stock, a dominant species with a substantial contribution to total biomass, experienced two collapses followed by recoveries in the 1990s and 2000s. The apparent stability in total biomass in each of the two periods (before and after 2004) reflected compensating and dampening mechanisms. In the first period, krill showed an inverse relationship with capelin, increasing when the capelin stock was low. In the second period, other fishes including juvenile herring, polar cod and blue whiting increased to fill the 'void' of the low capelin stock. The syntheses reported here provides a basis for modelling some of the key players and dominating processes and drivers of change in the ecosystem.

    The effects of otter trawling on a hard-bottom ecosystem on Western Bank on Canada's Scotian Shelf were examined experimentally from 1997 to 1999 with an asymmetrical BACI design. The site was located within an area that had been closed to fishing since 1987 to protect juvenile haddock. An experimental line was trawled 12-14 times on three separate occasions over a 20 month period. The benthic macrofauna and megafauna were sampled before and after trawling on both impact and control lines with both a grab and a photographic system. The 100 grab samples collected contained 341 taxa, primarily polychaetes, amphipods and molluscs, the majority (60%) of which were epifaunal. Biomass was dominated by the horse-mussel Modiolus modiolus, a long-lived bivalve, while the tube-building amphipod Ericthonius fasciatus was the most abundant species. Through the study period the benthos on the control lines showed little qualitative or quantitative change in individual taxa or community metrics. However, the abundance of 24 individual taxa (polychaetes, amphipods, echinoderms and molluscs) changed significantly, with the majority of these increasing. This resulted in a significantly different relative abundance of taxa between years as detected through ANOSIM. A significant change in relative biomass amongst the taxa was also observed. Trawling had few detectable immediate effects on the abundance or biomass of individual taxa and none on community composition. A few taxa, primarily a mixture of polychaetes and amphipods, decreased significantly after trawling and data from fish stomachs collected during the experiment (Kenchington, E.L., Gordon Jr., D.C., Bourbonnais-Boyce, C., MacIsaac, K.G., Gilkinson, K.D., McKeown, D.L., Vass, W.P., 2005.   2. Solar Electron Beams Detected in Hard X-Rays and Radio Waves

    ), with a coincidence of ≲0.1 s in the statistical average, while the radio bursts are delayed at all other frequencies (in the statistical average). The timing is consistent with the scenario of electron injection at a mean coronal height of h ≍ 104 km. The radio-emitting electrons are found to have lower energies (≳ 5 keV) than the ≥ 25 keV HXR-emitting electrons. 5. The modulated HXR flux that correlates with electron beam signatures in radio amounts to 2%-6% of the total HXR count rate (for BATSE flares). The associated kinetic energy in electrons is estimated to be E = 4 × 1022-1027 ergs per beam, or Ne = 4 × 1028-1033 electrons per beam, considering the spread from the smallest to the largest flare detected by HXRBS. 6. The average drift rate of propagating electron beams is found here to be [dv/dt] = 0.10ν1.4 MHz km s-1 in the frequency range of ν = 200-3000 MHz, which is lower than expected from the Alvarez & Haddock relation for frequencies ≤ 550 MHz. 7. The frequency distributions of HXR fluxes (Fx) and radio type III burst fluxes (FR), which both can be characterized by a power law, are found to have a significantly different slope, i.e., N(Fx) ∝ Fx-1.87 versus N(FR) ∝ FR-1.28. The difference in the slope is attributed to the fundamental difference between incoherent and coherent emission processes. In summary, these findings suggest a flare scenario in which bidirectional streams of electrons are accelerated during solar flares at heights of 10 km above the photosphere in rather compact regions (L ≲ 2000 km). The acceleration site is likely to be located near the top of flare loops (defined by HXR double footpoints) or in the cusp above, where electrons have also access to open field lines or larger arches. The observed bidirectionality of electron beams favors acceleration mechanisms with oppositely directed electric fields or stochastic acceleration in an X-type reconnection geometry.

    Michael John Klein died on 14 May 2005 at home in South Pasadena, California. The cause of death was tongue cancer that metastasized to the lungs. He was a non-smoker. Mike was a passionate radio astronomer, a trusted astronomical observer, an educator and a family man. Mike was born on 19 January 1940 in Ames, Iowa, the son of Florence Marie (Graf) and Fred Michael Klein. His mother was a homemaker, and his father was a banker. Mike had two older sisters, Lois Jean (Klein) Flauher and Marilyn June (Klein) Griffin. In 1962, Mike married his high school sweetheart Barbara Dahlberg, who survives him along with their three children, Kristin Marie (Klein) Shields, Michael John Klein Jr., Timothy Joel Klein, and six grandchildren. Mike developed a love for astronomy early in his life, and credited an early morning, newspaper-delivery route that he had at age twelve, which took him outside well before sunrise. He told family members that as he walked along his route, he stared into the sky and wondered what everything was. He studied sky charts, located stars, and began to understand how the planets shifted their positions relative to the stars each day. Another big influence in Mike's life was his brother in-law, Jim Griffin. Jim helped Mike understand that his passion for science did not have to remain a hobby, but could and should become a career. Jim's encouragement led Mike to attend Iowa State University in Ames, where he earned a BS in electrical engineering in 1962. Mike then started graduate school in electrical engineering at Michigan State, but after one semester transferred to the University of Michigan, Ann Arbor, where he earned an MS (1966) and PhD (1968) in astronomy. His doctoral dissertation, under the direction of Professor Fred Haddock, was based on extensive observations of the planets and examined the physical and thermal properties of planetary atmospheres and surfaces. Mike was awarded a Resident Research Associate position at JPL by the National
