  5. Forest biomass mapping from fusion of GEDI Lidar data and TanDEM-X InSAR data

    Mapping forest above-ground biomass (hereafter biomass) can significantly improve our ability to assess the role of forest in terrestrial carbon budget and to analyze the ecosystem productivity. Global Ecosystem Dynamic Investigation (GEDI) mission will provide the most complete lidar observations of forest vertical structure and has the potential to provide global-scale forest biomass data at 1-km resolution. However, GEDI is intrinsically a sampling mission and will have a between-track spacing of 600 m. An increase in adjacent-swath distance and the presence of cloud cover may also lead to larger gaps between GEDI tracks. In order to provide wall-to-wall forest biomass maps, fusion algorithms of GEDI lidar data and TanDEM-X InSAR data were explored in this study. Relationship between biomass and lidar RH metrics was firstly developed and used to derive biomass values over GEDI tracks which were simulated using airborne lidar data. These GEDI biomass values were then averaged in each 1-km cell to represent the biomass density within that cell. Whereas for cells without any GEDI observations, regression models developed between GEDI-derived biomass and TDX InSAR variables were applied to predict biomass over those places. Based on these procedures, contiguous biomass maps were finally generated at 1-km resolution over three representative forest types. Uncertainties for these biomass maps were also estimated at 1 km following methods developed in Saarela et al. (2016).     The Finnish disease heritage refers to rare hereditary diseases that occur in the Finnish population in a relatively larger proportion than in other populations. The genes underlying all of the 36 diseases of the disease heritage have been identified. Together with her group and collaborators, Leena Palotie identified 15 of these, and this review includes the description of some of these achievements. As a result of the so-called founder effect, one predominant mutation underlying these diseases occurs in our population, facilitating the diagnostics of these diseases in our country.

  7. Fast scaffolding with small independent mixed integer programs

    Motivation: Assembling genomes from short read data has become increasingly popular, but the problem remains computationally challenging especially for larger genomes. We study the scaffolding phase of sequence assembly where preassembled contigs are ordered based on mate pair data. Results: We present MIP Scaffolder that divides the scaffolding problem into smaller subproblems and solves these with mixed integer programming. The scaffolding problem can be represented as a graph and the biconnected components of this graph can be solved independently. We present a technique for restricting the size of these subproblems so that they can be solved accurately with mixed integer programming. We compare MIP Scaffolder to two state of the art methods, SOPRA and SSPACE. MIP Scaffolder is fast and produces better or as good scaffolds as its competitors on large genomes.   8. Metabolome and fecal microbiota in monozygotic twin pairs discordant for weight: a Big Mac challenge

    Postprandial responses to food are complex, involving both genetic and environmental factors. We studied postprandial responses to a Big Mac meal challenge in monozygotic co-twins highly discordant for body weight. This unique design allows assessment of the contribution of obesity, independent of genetic liability. Comprehensive metabolic profiling using 3 analytical platforms was applied to fasting and postprandial serum samples from 16 healthy monozygotic twin pairs discordant for weight (body mass index difference >3 kg/m2). Nine concordant monozygotic pairs were examined as control pairs. Fecal samples were analyzed to assess diversity of the major bacterial groups by using 5 different validated bacterial group specific denaturing gradient gel electrophoresis methods. No differences in fecal bacterial diversity were detected when comparing co-twins discordant for weight (ANOVA, P<0.05). We found that within-pair similarity is a dominant factor in the metabolic postprandial response, independent of acquired obesity. Branched chain amino acids were increased in heavier as compared with leaner co-twins in the fasting state, but their levels converged postprandially (paired t tests, FDR q<0.05). We also found that specific bacterial groups were associated with postprandial changes of specific metabolites.   9. Evaluating statistical approaches to leverage large clinical datasets for uncovering therapeutic and adverse medication effects.

    Phenome-wide association studies (PheWAS) have been used to discover many genotype-phenotype relationships and have the potential to identify therapeutic and adverse drug outcomes using longitudinal data within electronic health records (EHRs). However, the statistical methods for PheWAS applied to longitudinal EHR medication data have not been established. In this study, we developed methods to address two challenges faced with reuse of EHR for this purpose: confounding by indication, and low exposure and event rates. We used Monte Carlo simulation to assess propensity score (PS) methods, focusing on two of the most commonly used methods, PS matching and PS adjustment, to address confounding by indication. We also compared two logistic regression approaches (the default of Wald vs. Firth's penalized maximum likelihood, PML) to address complete separation due to sparse data with low exposure and event rates. PS adjustment resulted in greater power than propensity score matching, while controlling Type I error at 0.05. The PML method provided reasonable p-values, even in cases with complete separation, with well controlled Type I error rates. Using PS adjustment and the PML method, we identify novel latent drug effects in pediatric patients exposed to two common antibiotic drugs, ampicillin and gentamicin.     Parallel imaging may be applied to cancel ghosts caused by a variety of distortion mechanisms, including distortions such as off-resonance or local flow, which are space variant. Phased array combining coefficients may be calculated that null ghost artifacts at known locations based on a constrained optimization, which optimizes SNR subject to the nulling constraint. The resultant phased array ghost elimination (PAGE) technique is similar to the method known as sensitivity encoding (SENSE) used for accelerated imaging; however, in this formulation is applied to full field-of-view (FOV) images. The phased array method for ghost elimination may result in greater flexibility in designing acquisition strategies. For example, in multi-shot EPI applications ghosts are typically mitigated by the use of an interleaved phase encode acquisition order. An alternative strategy is to use a sequential, non-interleaved phase encode order and cancel the resultant ghosts using PAGE parallel imaging. Cancellation of ghosts by means of phased array processing makes sequential, non-interleaved phase encode acquisition order practical, and permits a reduction in repetition time, TR, by eliminating the need for echo-shifting. Sequential, non-interleaved phase encode order has benefits of reduced distortion due to off-resonance, in-plane flow and EPI delay misalignment. Furthermore, the use of EPI with PAGE has inherent fat-water separation and has been used to provide off-resonance correction using a technique referred to as lipid elimination with an echo-shifting N/2-ghost acquisition (LEENA), and may further generalized using the multi-point Dixon method. Other applications of PAGE include cancelling ghosts which arise due to amplitude or phase variation during the approach to steady state. Parallel imaging requires estimates of the complex coil sensitivities. In vivo estimates may be derived by temporally varying the phase encode ordering to obtain a full k-space dataset in a scheme

  12. The Lithological Constraint To Gas Hydrate Formation: Evidence OF Grain Size Of Sediments From IODP 311 On CASCADIA Margin

    A total of 614 sediment samples at intervals of about 1.5 m from all 5 sites of the Integrated Ocean Drilling Program (IODP) Expedition 311 on Cascadia Margin were analyzed using a Beckman Coulter LS-230 Particle Analyzer. The grain-size data were then plotted in depth and compared with other proxies of gas hydrate- occurrence such as soupy/mousse-like structures in sediments, gas hydrate concentration (Sh) derived from LWD data using Archie's relation, IR core images (infrared image) and the recovered samples of gas hydrate¨Cbearing sediments. A good relationship between the distribution of coarse grains in size of 31-63¦Ìm and 63-125¦Ìm sediments and the potential occurrence of gas hydrate was found across the entire gas hydrate stability zone. The depth distribution of grain size from the Site U1326 shows clear excursions at depths of 5-8, 21-26, 50- 123, 132-140, 167-180, 195-206 and 220-240 mbsf, which coincide with the potential occurrence of gas hydrate suggested by soupy/mousse-like structures, logging-derived gas hydrate concentrations (Sh) and the recovered samples of the gas hydrate¨Cbearing sand layers. The lithology of sediments significantly affects the formation of gas hydrate. Gas hydrate forms preferentially within relatively coarse grain-size sediments above 31 ¦Ìm.     fellow students to celebrate the end of their exams, Andrew met Finnish summer student, Kaija Kettunen, whom he married in 1975 in her home town of Lieksa, Finland. They had a son, Daniel, now living in South Riding, Virginia, and a daughter, Caroline, living in Oakland, California. In 1973, Andrew obtained his doctorate degree in physics at the Cavendish Laboratory, working under the direction of Martin Ryle, winner of the 1974 Nobel Prize in physics. Andrew's PhD was dedicated to a study of the Crab Nebula at the highest radio frequencies at which the Cambridge One-mile Telescope could operate. This work, which included both intensity and polarization data, was a triumph of perseverance and skill in the reduction of an extremely complex data set. This experience stood him in excellent stead for his future career. After his PhD, Andrew went on to be a postdoctoral research fellow at Sterrewacht, Leiden, Netherlands, and then at the Astronomy Centre of the University of Sussex, England. By that time, Andrew wanted to leave England, because he thought that he would be able to secure a permanent position in astronomy faster in another country. He also loved traveling and getting to know other cultures, and he learned foreign languages easily. In 1978, Andrew and his wife had two choices: One was to accept a position at the European Southern Observatory in Garching and the other was to come to the University of Maryland. Together they decided to come to the United States rather than go to Germany because of the language and culture. Andrew remained at the University of Maryland for his entire career. He was a scientist of extraordinary productivity and impact over his lifetime: He wrote more than three-hundred scientific publications and accumulated more than 11,000 citations to this large body of work. In the 1970s and 1980s, he pioneered the use of radio telescopes for the study of active galactic nuclei, writing in collaboration with his students a number of seminal

    Caivano et al, in which it is proposed that the Feschbach resonance mechanism operating near to a quantum critical point may lead to stripe-like fluctuations in these materials. A number of papers describe multigap-related effects in high-Tc superconductors. In particular, Atkinson shows how the existence of CuO chain states at the Fermi surface leads to a set of resonances in the induced gap in the chain layer, which have a pronounced effect on the vortex core shape. Kristoffel et al discuss the existence of the two coherence lengths in two-gap superconductors, and describe how this leads to spatially periodic fluctuations, with possible application to high-temperature superconductivity. Kugel et al describe a scenario for phase separation due to long-range Coulomb forces leading to microstrain and nanoscale inhomogeneities in high-Tc cuprates. Kusmartsev and Saarela also argue that charge over-screening may lead to 'Coulomb bubbles' in high-Tc superconductors. Finally, Wysokiński et al describe multigap effects in strontium ruthenate, in particular the effects on the NMR relaxation rate spectra, which are obtained for NMR on different nuclear species.

The implemented information portal, ZIPSE, provides high-quality information on rare diseases from a central point of access. By integrating the targeted groups as well as different experts on medical information during the construction, the website can assure an improved search for information for users.
